The maize pericarp transcriptome

Project description:P1 encodes an R2R3-MYB transcription factor responsible for the accumulation of insecticidal flavones in maize silks and red phlobaphene pigments in pericarps and other floral tissues, which contributed to making P1 an important visual marker since the dawn of modern genetics. We conducted RNA-Seq using pericarps at two different stages, 14 and 25 days after pollination (DAP). High-throughput sequencing using the Illumina platform resulted in the generation of ~20 million high quality reads, from which ~90% aligned to the recently completed maize genome sequence corresponding to ~5 million reads for each one of the four samples. Examination of two different RNA samples from two different stages of maize pericarp tissues.

Human esophageal squamous cell carcinoma cell lines with downregulated PTTG1

Project description:We conducted a comprehensive genome-wide interrogation to identify gene targets regulated by PTTG1 using a bead-array platform. The raw data and normalized logarithmic data were included in this subset. Keywords: siRNA, esophageal cells HSA/c and KYSE140 cells were transfected with three siRNA oligos (NTC, P1, P2) separately or without oligos (LF+) at day 0 and harvested at day 3. Total RNAs were extracted by the RNeasy kit (Qiagen) from the eight samples. After the RNA quality measurement by the Bioanalyzer 2100 (Agilent Technologies, Santa Clara, CA), each RNA sample (100 ng) was amplified with the Illumina TotalPrep RNA Amplification kit (Ambion, Austin, TX), hybridized with the Illumina Human RefSeq8 version 2 BeadChip with 20,589 transcript probes comprised of optimized 50 mer-oligonucleotides (Illumina, San Diego, CA), washed, and stained with Cy3-streptavidin (GE Healthcare) as per the manufacturesâ instructions. The arrays were scanned with the Illumina Beadarray Reader confocal scanner (Illumina) and the data were processed using the Illumina BeadStudio software (Illumina). The data were subjected to intensity-dependent normalization, and differentially expressed genes by PTTG1 downregulation were identified by the Significance Analysis of Microarrays (SAM) program.

Monitoring of functional gene responses to biostimulation from a TCE-contaminated site

Project description:A functional microarray targeting 24 genes involved in chlorinated solvent biodegradation pathways has been developed and used to monitor the gene expression in a contaminated site (site B) under ERD (enhanced reductive dechlorination) treatment. The microarray format provided by NimbleGen and used in this study is 12x135K. 4 M-BM-5g of labelled antisense mRNA from 3 groundwater samples were hybridized on the microarray. A 3-chip study was performed, each corresponding to hybridization with 4 M-BM-5g of labelled antisense mRNA retrieved from a monitoring well of a contaminated site (site B). Each probe (760nt) on the microarray was synthesized in eight replicates, and a total of 5,707 random probes was used to determine the background noise. Groundwater samples were collected from a contaminated site (site B) from three monitoring wells (P1, P2 and P3). P1: well located upstream to the contamination source. P2: well in the contamination source. P3 : well located downstream to the contamination source.
