ABSTRACT: Microarray analysis of chick embryo tissues: Hamburger Hamilton (HH) stage 3+/4 and HH6 Hensenâs node, HH 3+/4 posterior primitive streak, notochord with ventral neural tube at HH10-11, dorsal neural tube at HH10-11 and anterior and posterior thirds of the wing bud at stages HH20-21 and HH24.

Early limb bud transcriptome analysis between anterior and posterior domain

Project description:Shh signal mediated by Gli family of transcription factors regulates digit growth and patterning in early limb development. Shh expression in the posterior margin of the limb bud defines the zone of polarizing activity. However, much less is know about downstream targets that mediate Shh signal functions. In this dataset, we include the expression data obtained from dissected anterior and posterior halves of mouse limb bud respectively. These data are used to obtain 889 transcripts that were upregulated 1.3 fold or more in the posterior limb bud, and 1189 transcripts that were enriched in the anterior limb bud at 1.3 fold or more. Two samples were analyzed. We generate pairwise comparisons between anterior and posterior limb tissues. Genes with a fold-change ≥1.3 were selected.

Gene expression-based analysis of neural tube closure for the posterior neuropore

Project description:Background: Spina bifida is one of the most common and life threatening human congenital defects. Despite considerable effort and investigations, the causes and mechanisms underlying this malformation remain poorly characterized. In order to better understand pathogenesis of this abnormality, we conducted a microarray study to compare gene expression profiles between two mouse models, CLX-Splotch and Fkbp8Gt(neo), that both have spina bifida. Results: To compare the gene expression profiles in these two mouse models we performed microarray analysis using Mouse Whole Genome CodeLink Bioarray. We compared the level of gene expression between wildtype and homozygous mutant embryos in Fkbp8Gt(neo) and CXL-Splotch separately. A total of 54 genes were determined to be differentially expressed (25 down, 29 up) in the posterior neural tube of Fkbp8Gt(neo) mice embryos; while 73 genes were differentially expressed (56 down, 17 up) in the CXL-Splotch mouse. The only two genes that showed decreased expression in both mutants were v-ski sarcoma viral oncogene homolog (Ski) and Zic1, a transcription factor member of the zinc finger family. Interestingly, when Gene Ontology (GO) analysis was performed on all of the differentially expressed genes, there was a striking enrichment of genes associated with mesoderm development and central nervous system development in CLX-Splotch, whereas in Fkbp8Gt(neo) genes involved in dorsal/ventral pattern formation, cell fate specification, and positive regulation of cell differentiation were distinguished. Expression profile of Chicken Early Embryonic Endodermal Tissues

Project description:In vertebrates the endoderm which gives rise to the epithelial lining of the digestive tract becomes regionalized along its antero-posterior axis after gastrulation. The molecular basis of the initial step of this regionalization has largely remained unclear. Using chick model, we generated high-quality transcriptomic datasets of different stages/regions of the endoderm and analyzed their molecular heterogeneity. Total RNA from HH stage 4-5 entire definitive endoderm, HH stages 10-11 foregut endoderm and HH stages 8-10 mid/hindgut endoderm were purified. 5 M-NM-<g of RNA from each sample were used to screen Affymetrix Chicken Genome Array without an amplification step.

Project description:This experiment was designed to investigate how inhibition of Shh signalling result in loss of flight feathers, and to identify genes involved in flight feather development. We carried out cyclopamine treatment of wing buds at HH19 which gives rise to 2 digit wings with absence of flight feathers. The posterior forewing regions of control and cyclopamine treated wings were analysed at E10.5, the developmental stage at which flight feathers first become apparent. Control leg tissue was also included in the analysis to enrich data for genes involved in general feather development. To enrich further for genes with roles in flight feather development, we also included samples from the feathered legs of Pekin bantam chickens. 3 biological replicates of pooled wing/leg sections were analysed and 12 samples were sequenced.

Transcriptome profiling at neural tube closure site

Project description:Maternal diabetes is a teratogen that can lead to neural tube closure defects in the offspring. We therefore sought to compare gene expression profiles at the site of neural tube closure between stage-matched embryos from normal dams, and embryos from diabetic dams. Neurulation-stage mouse embryos at 8.5 days of gestation were used to prepare neural tissue at the anterior aspect of neural tube closure site 1. Tissue was procured from the open neural tube immediately anterior of the closure site, and from the closed neural tube immediately posterior to the closure site by laser microdissection. For each sample, 10 sections were pooled, total RNA was extracted, and 7 ng of total RNA were used for expression profiling by Tag sequencing using an Applied Biosystems SolidSAGE kit for library construction, and an AB SOLiD 5500 XL instrument for sequencing. RNA-seq of mouse individual epithelial somites through development

Project description:Somites are transient embryonic structures consisting of hundreds of cells that bud off from the anterior tip of the presomitic mesoderm on each side of the neural tube. They give rise to the vertebrae and associated skeletal muscles, nerves, and blood vessels. To characterise the transcriptional changes that orchestrate mouse somitogenesis, we have generated coupled RNA-seq and ATAC-seq profiles of individual somites, across embryonic development. We collected the three most posterior pairs of somites, which correspond to those most recently segmented, from embryos containing 8, 18, 21, 25, 27 and 35 pairs of somites. The three somites are labelled I, II and III from the most posterior to the most anterior. From each pair, one somite was used for RNA-seq and the other one for ATAC-seq.
