Comparison of the root transcriptome from plants grown on different growing substrates (hydroponics and soil).

ABSTRACT: In order to decipher the molecular alterations caused by the growing medium, we harvested the roots of plants grown in hydroponics and on soil for 6 weeks under 10-hour short days. The temperature was 20Â°C (day and night), the relative humidity was 70 %, and the light was provided by cool-white fluorescent tubes at 100 Î¼E.mâ2.sâ1 during the first 10 days, 60 Î¼E.mâ2.sâ1 later. The soil was composed of a mixture of peat compost and sand (3:1 v/v), which was watered daily with tap water. Plants were transferred to 1-liter containers (six plants/container) 18 days after sowing. Plants grown in hydroponics were sown on agar-containing (6.7 g.lâ1; Kalys, France) seed-holders placed on 2-liter black containers and accessories (http://www.araponics.com). The hydroponic solution, changed every two weeks, was prepared as described in Tocquin et al. (2003). During the first three weeks of growth, the number of plants per 2-liter tank was 35 and 18 afterwards. Harvesting was performed 8 hours after the beginning of the light period (16h30), and the roots from 35 to 45 individuals were pooled. Three independent biological replicates were performed for plants grown on both media.

Project description:The induction of flowering by the photoperiodic pathway (i.e. an increase in daylength) involves the production of systemic signals that induce the transition to reproductive development. In order to evaluate the early events occurring in the roots during the photoperiodic induction of flowering, we harvested the roots of 7 week-old Col-0 Arabidopsis thaliana plants grown plants exposed to a single 22-hour long day. Control plants were maintained under 8-hour short days. Plants were grown in hydroponics and roots tissues were harvested 16 and 22 hours after the beginning of the light period.

For mild drought stress, we controlled water potential (a scientific concept for dryness of soil) by using an automated watering system. This system adds water to soil based on the pF values reported by a pF sensor in soil. pF is a classical and widely used index of water potential that was first defined by Schofield (1935). For severe stress conditions, we withheld watering or even dried plants on a lab bench. Here, the transcriptional profiles were compared between well-watered and Sds-treated rice seedling shoot basal region.<br>Sds (Severe dehydration stress in soil containers): We designated Sds as a term that means a severe drought stress causing dehydration of plants in our experiments (The plants were dehydrated at the sampling point). The drought stress was achieved by withholding water from plants grown in soil containers.

System responses to long-term drought and re-watering of two contrasting alfalfa varieties

Project description:Two alfalfa varieties, 'Chilean' (M. sativa ssp. sativa var. Chilean, drought sensitive) and 'Wisfal' (M. sativa ssp. falcata var. Wisfal, drought tolerant), with contrasting water use efficiency were subjected to water withholding for 11 days followed by re-watering. Samples were taken for well-watered plants and plants after five, eight, eleven days of drought stress as well as plants after recovery for one day following drought stress. Roots and shoots were sampled and analyzed separately by expression profiling using Affymetrix Medicago GeneChip.

The Arabidopsis kinase YODA regulates non-canonical immune responses conferring broad-spectrum disease resistance

Project description:Mitogen-activated protein kinases (MAPK) cascades play essential roles in plants and animals by transducing developmental cues and environmental signals into cellular responses. Among the latter are microbe-associated molecular patterns perceived by plant pattern recognition receptors (PRRs), which trigger immunity. We found that YODA (YDA), a MAPK kinase kinase regulating several Arabidopsis developmental processes, like stomatal and embryo patterning, also modulates immune responses. Resistance to pathogens is compromised in a yda11 hypomorphic allele whereas plants expressing the constitutively active YDA (CA-YDA) protein show broad-spectrum disease resistance to necrotrophic and biotrophic fungi, bacteria and oomycetes. We found that YDA functions downstream ERECTA (ER) Receptor-Like Kinase regulating both immunity and stomatal patterning. ER/YDA-mediated immune responses act in parallel to canonical disease resistance pathways regulated by defensive phytohormones and PRRs, like FLS2 and CERK1, which are required for bacterial and fungal resistance, respectively. CA-YDA plants constitutively express defense-associated genes and exhibit altered cell wall integrity, which contribute to their broad-spectrum disease resistance. CA-YDA plants also show a strong reprogramming of their phosphoproteome, which contains protein targets that do not significantly overlap with described plant MAPKs substrates. Our data suggest that plants might have evolutionarily co-opted the stomata development pathway regulated by ER/YDA to generate a novel immune surveillance system that is distinct from the canonical immune pathways mediated by previously described PRRs and plant defensive hormones.

Transcriptome changes in the cambial region of poplar (Populus alba L.) in response to water deficit

Project description:A transcriptome analysis of P. alba cambial zone was performed with the aim to unravel the gene network underlying the response to water deficit within the cambium and the differentiating derivatives cambial cells. Water stress was induced on one-year-old plant of Populus alba by withholding water for 9 days. At that time, leaf Î¨pd fell down to -0,8 MPa resulting in a significant reduction of the stomatal conductance, CO2 assimilation, consistent increment of stem shrinkage and cessation of the radial growth. These effects were almost fully reversed by re-hydration. The water deficit resulted in changes in gene expression that affected a few functional categories as protein metabolism, cell wall metabolism, stress response, transporters and transcriptional regulation. The function of up- and down-regulated genes is discussed considering the physiological response of the plants to water deficit. Three-condition experiment, Stress vs. Control, Re-hydrated vs. Stress and Re-hydrated vs Control. Each sample consists of a pool of two plants independently grown and harvested. Two technical replicates are performed for each of the three treatments. One swap replicate per array.

Expression data from Wild type (WT) and AtCBF1 OX potato plants exposed to different abiotic stresses

Project description:Potato plants are sensitive to multiple abiotic stresses such as drought, low temperature and high light. We analyzed the transcriptome of WT potato plants as well as that of transgenic potato plants expressing the Arabidopsis stress related transcription factor CBF1 that confers tolerance to multiple stresses. Wild type and AtCBF1OX transgenic potato plants were exposed to low temperature, high light, drought or kept under control conditions as described below in detail, and transcriptional changes induced by the different stresses were analyzed.
