Transcription profiling of effected genes by PAD2 and compound 1B8

ABSTRACT: To understand the growth inhibition of peptidylarginine deiminase 2 (PAD2) and small molecule 1B8, colon cancer SW480 cells were treated with compound 1B8 for 24 hours, SW480 cells were transfected with humanPAD2 vector for 24 hours. Cells were harvested and total RNA was extracted using TRIZol method followed by Agilent DNA microarray analysis. To profile the effected genes by compound 1B8, SW480 cells were treated with DMSO (control) and 10uM 1B8 in triplicates in 6-well plate, cells were harvested 24 hours later. To compare the effected genes by compound 1B8 and PAD2 overexpression, SW480 cells were transfected with PAD2 and pIRES2-EGFP empty vector in triplicates in 6 well plates, cells were harvested in 24 hours. All the cells were harvested and total RNA was extracted using TRIZol method followed by Agilent DNA microarray analysis.

Project description:SW480 cells were cultured in Leibovitz's L-15 medium at 37oC. To profile the effected genes by SHPRH, cells were seeded in 6 well plates to allow 80% confluence the day after. Cells were transfected with control GFP vector or GFP-SHPRH vector 6 well plates by using lipofectamine 3000, 2.5ug DNA was used per well with triplicate repeats for both vectors. Cells were harvested in 24 hours. All the cells were harvested and total RNA was extracted using TRIZol method followed by Agilent DNA microarray analysis. Gene expression analysis of SW480 colorectal cancer cells with siRNA mediated ZEB1 or control (GFP) knockdown

Project description:Epithelial-to-mesenchymal transition (EMT) is a fundamental process in development and disease. If aberrantly activated it is a trigger for tumour progression and metastasis (Thiery et al, 2009). It is now known that EMT activation is also associated with the maintenance of stem-cell properties (Mani et al, 2008). Since Zinc-finger enhancer binding transcription factor 1 (ZEB1) is a crucial EMT activator, we analyzed the changes in the gene expression profile that accompany siRNA mediated loss of ZEB1 in SW480 colorectal cancer cells. SW480 is a cell line that exhibits mesenchymal characteristics, but reverts to an epithelial phenotype upon ZEB1 knock down (Spaderna et al. 2006 Gastroenterology). SW480 cells were transfected with control (GFP) or ZEB1 siRNA. 72 hours after transfection, cells were harvested, total RNA was isolated and hybridized.

Effect of iron chelators on global gene expression pattern in SW480 cells

Project description:Gene expression analysis of SW480 cells treated with inhibitor compounds for 6 hours. Results provide insights into the role of iron in Wnt signalling and demonstrate that iron depletion is the primary mode of actions of these compounds on Wnt pathway. SW480 cells were incubated with 10 mM of compounds (OICR623), control (DMSO) and two known iron chelators (DFO and Deferasirox) for 6 hours. RNA was extracted and cDNA samples isolated from 2-4 independent experiments were hybridized to the Affymetrix GeneChip® Human Gene 1.0 ST array.

Exosomal natural antisense transcripts released from colorectal cancer SW480 cells into culture supernatants

Project description:In the present study, natural antisense transcripts (NATs), transcribed from reverse strand deoxynucleic acids (DNAs) of genes, into exosomes released from colorectal cancer SW480 cells were searched using an sense/antisense-custom microarray. SW480 cells were cultured with serum-free RPMI1640 for 48 h. Then, culture media were collected, centrifugated, and filtrated using 0.22-um filters. Exosomes from culture media were collected by ultracentrifugation.
