To unravel the molecular mechanisms that regulate the response towards an impact of increased H2O2 levels in plant cells, we focused on the photorespiration-dependent peroxisomal H2O2 production in Arabidopsis thaliana mutants lacking CATALASE2 (CAT2) activity (cat2-2) and screened for second-site mutations that attenuate the Fv'/Fm' decrease and lesion formation linked to the cat2-2 phenotype. A mutation in GLYCOLATE OXIDASE 1, encoding one of the two photorespiratory isoforms of glycolate oxidase rescued the cell death phenotype of cat2-2 plants under photorespiration-promoting conditions. Interestingly, introduction of gox2 into the cat2 background did not have the same effect and the double cat2 gox2 mutants were as affected as the parental cat2 mutants under conditions promoting photorespiration. Using a series of physiological, biochemical and metabolomic approaches we investigated the differential photorespiratory response of cat2 mutants underlied by the lack of GOX1 and GOX2. These differences are in line with the non-redundant functions of GOX1 and GOX2 which could be observed under enhanced photorespiration. Project description:Zebularine is a non-methylable cytidine analog that is used in epigenetic and cancer research. Its application has been shown to activate several transcriptionally silenced genetic elements; however, extent of this activation and other effects on the transcriptome are unknown. Here, we show that zebularine treatment induces preferentially genes associated with DNA damage repair response and this activation is strongly ATR-dependent. The set of up- and down-regulated genes after 24 h zebularine treatment is almost fully contained in the set of genes with changed transcription in response to 24 h MMC treatment. We identified only few genes that were up-regulated in common by longer (5 days) zebularine treatment and loss of epigenetic control in ddm1 mutant. Our results suggest that zebularine does not induce global activation of targets of transcriptional gene silencing and indicate previously unanticipated DNA damaging effects associated with zebularine-treatment. Examination of transcriptional changes in response to mock, 24 h and 5 days 20 uM zebularine and 24 h 10 uM MMC treatment in Arabidopsis wild-type and/or atr-2.

Project description:Mitogen-activated protein kinases constitute essential signaling mechanisms linking external signal perception to gene expression in all eukaryotes. In Arabidopsis, MAPKs are found in the cytoplasmic and nuclear compartments, but no nuclear phosphoproteomic studies of mapk mutants were performed so far. In this work, we report a panel of nuclear and chromatin-associated targets by performing phosphoproteome analyses of wild-type and mpk3, mpk4, and mpk6 mutant plants. Since the three MAPKs play a role in cell division, development and innate immunity, we also analyzed the phosphoproteomes following microbe-associated molecular pattern (MAMP) treatment. A total of 165 proteins were identified to be differentially phosphorylated when compared between genotypes and in response to MAMP treatment. Using different criteria, including different biochemical and interaction assays, a number of the putative MAPK substrates were validated as true substrates for different MAPKs. Signaling networks for the three MAPKs revealed their common role in RNA transcription, RNA processing and chromatin organization, but also specific roles in development and organelle organization. Overall, this study unravels a set of chromatin-associated targets for these three MAPKs and promises novel insights into yet undiscovered domains linking MAPK signaling to a number of chromatin-related events.

Project description:Hybridization of diverged taxa often result in lethality or sterility. We previously described natural variation for postzygotic incompatibility in the cross of diploid Arabidopsis thaliana to Arabidopsis arenosa. Hybrid seed death in this system has a complex genetic basis, involving many non-additive interactions. While activation of AGAMOUS-LIKE genes (AGL) and Athila elements have been detected 5-8 days after pollination (DAP), the molecular basis of death remains mysterious. To address this problem, we compared 3DAP transcriptomes in interspecific hybrids from two A. thaliana ecotypes, one compatible, the other incompatible. Relative to self crosses of the respective A. thaliana seed parent, hybrids displayed differential expression of key developmental regulators in both the endosperm and maternal seed coat as well as natural variation for stress response genes. Ribosomal protein genes and a photosynthetic cluster of genes were hyperactivated, presumably in response to growth signals. Suppressing endosperm growth factor IKU1 and defense response regulators such as NON-EXPRESSOR OF PATHOGENESIS RELATED1 (NPR1) improved hybrid seed survival. Therefore, in incompatible hybrids disruption of seed development most likely initiates in the endosperm, rapidly affecting embryo and seed coat. The activation of putative POLYCOMB REPRESSIVE COMPLEX (PRC) gene targets, together with a twenty-fold reduction in expression of the FERTILIZATION INDEPENDENT SEED 2 gene, indicates a PRC role. Examination of differential gene expression of incompatible A. thaliana eco. Col-0 X A. arenosa and compatible A. thaliana eco. C24 X A. arenosa hybrid seeds plus corresponding A. thaliana and A. arenosa control crosses.

Project description:In Arabidopsis, mitogen-activated protein kinases MPK3, MPK4 and MPK6 constitute essential relays for a variety of functions including cell division, development and innate immunity. While some substrates of MPK3, MPK4 and MPK6 have been identified, the picture is still far from complete. To identify substrates of these MAPKs in cell division, growth and development we compared the phosphoproteomes of wild-type and mpk3, mpk4 and mpk6. To study the function of these MAPKs in innate immunity, we analyzed their phosphoproteomes following activation by a microbe-associated molecular pattern (MAMP). Partially overlapping substrates were retrieved for all three MAPKs, showing target specificity to one, two or all three MAPKs in different biological processes. More precisely, our results illustrate the fact that the entity to be defined as a specific or a shared substrate for MAPKs is not a phosphoprotein but a particular (S/T)P phosphorylation site in a given protein. As a whole, 152 peptides were identified to be differentially phosphorylated in response to MAMP treatment and/or when compared between genotypes and 70 of them could be classified as putative MAPK targets. Biochemical analysis of a number of putative MAPK substrates by phosphorylation and interaction assays confirmed the global phosphoproteome approach. Our study finally expands the set of MAPK substrates to involve other protein kinases, including calcium-dependent (CDPK) and sugar non-fermenting (SnRK) protein kinases.

Project description:We used RNA-seq to generate the transcriptional profile of wild type and mol1-1 mutants in the second internode of the inflorescence stem of 15 to 20 cm tall Arabidopsis. We then used statistical analysis to identify differentially expressed genes that potentially contribute to the mol1-1 mutant phenotype. RNA from three replicates each of WT and mol1-1 mutants were sequenced and differentially expressed genes were identified.
