Circulating Tumor Cell(CTC) Isolation and Genonic varation Detection from Liquid Samples of Lung Cancer

ABSTRACT: We developed an enrichment-free, metabolic-based assay for rapid detection of tumor cells in the pleural effusion and peripheral blood samples. All nucleated cells are plated on microwell chips that contain 200,000 addressable microwells and then screened the chips. After candidate tumor cells were identified, retrieved single tumor cells with micromanipultor. To detection and analysis molecular characterization of these circulating tumor cells, we performed single cell whole genome amplification with multiple displacement amplification (MDA) technology and whole exome sequencing.

Genome-wide copy number variation analysis of congenital kidney anomalies

Project description:To identify novel genetic causes of congenital kidney anomalies(KA), we performed a whole genome copy number variation (CNV) detection in 62 patients with KA using Agilent SurePrint G3 Human CGH Microarray Kit (1x1M). Agilent sex-matched human DNA was used as reference. Data were extracted using Agilent Feature Extraction software v10.7 and CNVs were called using the ADM-II algorithm with a threshold of 6.0 in Agilent CytoGenomics software v5.0. With a systematic analysis, we identified 10 known or novel genomic imbalances in 9 (14.5%) cases.

Hexokinase 2 detects cytokeratin negative circulating tumor cells in lung adenocarcinoma

Project description:Circulating tumor cells (CTCs) represent the molecular characteristics of tumor sites and travel in the blood for seeding distant metastases. "EpCAM+/pan-cytokeratin (CK)+/CD45-/DAPI+" has been widely accepted as a CTC definition, especially in breast cancer, prostate cancer and colorectal cancer. However, reports on CTC detection in non-small cell lung cancer are limited due to a lack of efficient CTC marker. We describe hexokinase 2 (HK2) that assays elevated glycolysis of cancer cells, called Warburg effect, as a new marker for CTC detection in lung adenocarcinoma (LUAD), especially the CK negative CTCs. Single-cell sequencing was used to confirm the malignancy of putative CTCs by detecting genome-wide copy number alternations characteristic of malignant cells. We employed this marker in a variety of liquid biopsies from LUAD patients, including peripheral blood, pleural effusion and cerebrospinal fluid.

Comprehensive Long Span Paired-End-Tag Mapping Reveals Characteristic Patterns of Structural Variations in Epithelial Cancer Genomes

Project description:Somatic genome rearrangements are thought to play important roles in cancer development. We optimized a long span paired-end-tag (PET) sequencing approach using 10 Kb genomic DNA inserts to study human genome structural variations (SVs). The use of 10 Kb insert size allows the identification of breakpoints within repetitive or homology containing regions of a few Kb in size and results in a higher physical coverage compared to small insert libraries with the same sequencing effort. We have applied this approach to comprehensively characterize the SVs of 15 cancer and 2 non-cancer genomes and used a filtering approach to strongly enrich for somatic SVs in the cancer genomes. Our analyses revealed that most inversions, deletions, and insertions are germline SVs, whereas tandem duplications, unpaired inversions, inter-chromosomal translocations, and complex rearrangements are overrepresented among somatic rearrangements in cancer genomes. We demonstrate that the quantitative and connective nature of DNA-PET data is precise in delineating the genealogy of complex rearrangement events, we observe signatures which are compatible with breakage-fusion-bridge cycles, and discover that large duplications are among the initial rearrangements that trigger genome instability for extensive amplification in epithelial cancers. Long Span DNA Paired-End-Tag (DNA-PET) Sequencing Strategy for the Interrogation of Genomic Structural Mutations

Project description:Structural variations (SVs) contribute significantly to the variability of the human genome and extensive genomic rearrangements are a hallmark of cancer. Genomic DNA paired-end-tag (DNA-PET) sequencing is an attractive approach to identify genomic SVs. The current application of PET sequencing with short insert size DNA is insufficient for the comprehensive mapping of SVs in low complexity and repeat-rich genomic regions. We have developed a robust procedure to generate PET sequencing data using large DNA inserts of 10 - 20 kb for the identification of SVs. We compared the characteristics of the large insert libraries with short insert (1 kb) libraries with the same sequencing depths and costs. Although short insert libraries bear an advantage in identifying small deletions, they do not provide a significantly better breakpoint resolution. Large inserts are superior to short inserts in providing higher physical genome coverage and therefore achieve greater sensitivity for the identification of the different types of SVs, including copy number neutral and complex events. Further, large inserts allow the identification of SVs within repetitive sequences which cannot be spanned by short inserts. Complete transcriptomic landscape of prostate cancer in the Chinese population using RNA-seq

Project description:There are remarkable disparities among patients of different races with prostate cancer; however, the mechanism underlying this difference remains unclear. Here, we present a comprehensive landscape of the transcriptome profiles of 14 primary prostate cancers and their paired normal counterparts from the Chinese population using RNA-seq, revealing tremendous diversity across prostate cancer transcriptomes with respect to gene fusions, long noncoding RNAs (long ncRNA), alternative splicing and somatic mutations. Three of the 14 tumors (21.4%) harbored a TMPRSS2-ERG fusion, and the low prevalence of this fusion in Chinese patients was further confirmed in an additional tumor set (10/54=18.5%). Notably, two novel gene fusions, CTAGE5-KHDRBS3 (20/54=37%) and USP9Y-TTTY15 (19/54=35.2%), occurred frequently in our patient cohort. Further systematic transcriptional profiling identified numerous long ncRNAs that were differentially expressed in the tumors. An analysis of the correlation between expression of long ncRNA and genes suggested that long ncRNAs may have functions beyond transcriptional regulation. An East-Asian polymorphism underlies BCR-ABL mutation-independent resistance to tyrosine kinase inhibitors in chronic myelogenous leukemia

Project description:We used massively parallel DNA sequencing of paired-end ditags (DNA-PET) to identify structural genetic factors associated with disease progression and drug-resistance in representative samples from four CML patients and one CML cell line. The functional consequences of our genetic findings were evaluated in primary CML cells and cell lines, and validated in a larger CML cohort. We discovered a novel intronic deletion that correlated with imatinib-resistance, and was subsequently confirmed to be a polymorphism in normal East-Asian, but not African or Caucasian, populations. We found that the polymorphism favored expression of transcripts lacking a pro-apoptotic domain, which is critical for imatinib-induced cell death. A CML cell line containing the polymorphism also exhibited BCR-ABL-independent imatinib-resistance. Structural variations of 5 human CML samples were identified by long span paired-end sequencing

RNA sequencing of 968xY0036 fission yeast recombinant library

Project description:We generated the first recombinant strain library for fission yeast and conducted an RNA-seq based QTL study of the coding, non-coding, and antisense transcriptomes. We cross the lab strain 968 with the lab strain Y0036 to generate segregant. We used RNA-seq for both expression profiling and gentoyping of the segregant and DNA resequencing of the parental strains for variation detection in the whole library.

Fibrinogen chain positive circulating exosomes are a colorectal cancer potential biomarker

Project description:Exosomes are small vesicles contain cellular nucleic acids, proteins, lipids and other substances secreted by living cells. The special structure of exosomes makes it possible to protect the inside contents exist in blood stably. Recent researches showed that exosomes are blame for tumor metastatic dissemination, recurrence and malignance, which makes them strong competitors in diagnosis of cancer. The proteomics of exosomes in circulatory system as well as the phosphorylation state of them through different stages of colorectal cancer (CRC) process remain rarely reported. Here we isolate and identify proteins and phosphorylated protein in exosomes from human plasma in healthy donors and different stages of CRC patients by prolonged ultracentrifugation and liquid chromatography coupled to tandem mass spectrometry (LC-MS/MS) analysis. In this study, a total of 462 quantitative proteins were identified, meanwhile, the strategy allowed us to identify 177 quantifiable proteins along with 315 sites. Proteins with notable different levels are verified and fibrinogen chain positive (FGA+) circulating exosomes (crExos) from patients and from mice could identify CRC with excellent sensitivity and specificity while perform very well in early diagnosis of adenomas. According to our findings, FGA+ crExos could serve as a potential non-invasive diagnostic and screening tool to detect early stages of CRC to facilitate possible curative surgical therapy.

Project description:We applied small RNA Solexa sequencing technology to identify microRNA expression in human liver samples from surgically removed liver tissues including three normal liver tissues (distal normal liver tissue of liver hemangioma), an hepatitis B virus (HBV)-infected liver, a severe chronic hepatitis B liver, two HBV-related hepatocellular carcinoma (HCC), an hepatitis C virus (HCV)-related HCC, and an HCC without HBV or HCV infection. All samples were collected with the informed consent of the patients and the experiments were approved by the ethics committee of Second Military Medical University, Shanghai, China.
