Medicago truncatula Transcriptome or Gene expression

ABSTRACT: Transcriptome analysis of early transcriptional changes occuring in M. truncatula roots minutes to days after innoculation with Sinorhizobium medicae. With the goal of characterizing the hostâs earliest transcriptional responses to bacterial signals at high temporal resolution, 5-d-old roots of M. truncatula were inoculated with S. medicae ABS7M (pXLGD4) at densities of 150 cells ÂµLâ1 (optical density at 600 nm = 0.001). Tissue was sampled at nine points over a 48-h time course, with the first postinoculation time point at 30 min.

Early transcriptional changes in Medicago truncatula upon Nod factor treatment

Project description:This experiment was part of a larger study to elucidate the early effects of Nod factor treatment on the Medicago truncatula phosphoproteome, transcriptome and metabolome in wildtype and two mutants. In this experiment, RNA-Seq was used to measure transcriptional changes in plant roots treated +/- Nod factors for 1 hr. All plants were treated for one hour by replacement of the medium with modified Fahraeus medium with and without 10â8 molar Nod factors obtained from Sinorhizobium meliloti strain Rm1021 pRmE43 (pTE3:nodD1). Seedlings were harvested after one hour of treatment. RNA was extracted and sequenced from three biological replicates of each treatment condition in wildtype as well as mutants in nfp and dmi3, two genes known to be involved in the response pathway.

Project description:Our global transcriptomic approach to study Myc-LCO signalling in M. truncatula used an experimental design of three genotypes â A17 (WT), dmi3 and nsp1 â and three treatments â sulphated Myc-LCOs (S Myc-LCOs), nonsulphated Myc-LCOs (NS Myc-LCOs), and solvent controls (acetonitrile, ACN). We pooled two early treatment time points (2 + 4 h) based on preliminary data and reports of transcriptional changes occurring within hours of Myc-LCO treatment. Three biological replicates were sequenced per condition. We used M. truncatula dmi3 and nsp1 mutants, described originally as NodâMycâ and NodâMyc+, respectively, and the two major types of Myc-LCOs (sulphated and nonsulphated) to determine overlaps and specificities of Myc-LCO responses. Myc-LCOs were used at 10â6 M because they are biologically active at about a 100-fold higher concentration than Nod factors, which have been used at 10â7, 10â8 M in transcriptomic studies.

Project description:In this study a transcriptomic approach (RNA-sequencing) was utilized to elucidate molecular responses of maize (Zea mays L.) primary roots of the inbred line B73 to water deficit to gain a better understanding of the mechanisms underlying drought tolerance. Kernels of the maize inbred line B73 were germinated in paper rolls soaked with distilled water until seedlings had a primary root length of 2 to 4 cm. For mild and severe water deficit conditions, seedlings were transferred to PEG8000 solution with water potentials of -0.2 MPa and -0.8 MPa, respectively. Water deficit treatment was applied for 6 h and 24 h. Each treatment was performed in four biological replicates each consisting of 10 roots.

Project description:Nitrogen (N), a critical macronutrient for plant growth and development, is a major limiting factor in most agricultural systems. Microarray analyses have been conducted to investigate genome-wide gene expression in response to changes in N concentrations. Although RNA-Seq analysis can provide a more precise determination of transcript levels, it has not previously been employed to investigate the expression of N-starvation-induced genes. We constructed cDNA libraries from leaf sheaths and roots of rice plants grown under N-deficient or -sufficient conditions for 12 h. Sequencing the libraries resulted in identification of 33,782 annotated genes. A comparison of abundances revealed 1,650 transcripts that were differentially expressed (fold-changeââ¥â2) due to an N-deficiency. Among them, 1,158 were differentially expressed in the leaf sheaths (548 up-regulated and 610 down-regulated) and 492 in the roots (276 up, 216 down).

Then the total RNAs were isolated from the control and salt-stressed calluses (200 mM NaCl for 6, 12, 24, and 48 h) using a CTAB procedure. Note: All samples in SRA were assigned the same sample accession (SRS938530). This is incorrect as there are different samples, hence âSource Nameâ was replaced with new values. Comment[ENA_SAMPLE] contains the original SRA sample accessions.

RNA-Seq of single cells from the Arabidopsis root

Project description:The definition of cell identity is a central problem in biology. Single-cell RNA-seq provides a wealth of information regarding the developmental state of individual cells. However, better methods are needed to map the identity of single cells, especially during identity transitions. We have developed a quantitative classification method that is robust to expression noise and can detect primary and chimeric identities from single-cell RNA sequencing profiles. The method uses existing transcriptome repositories of grouped cell-types to define a set of optimal cell-identity markers, which are then used to define a cell identity metric. This metric accurately classified diverse cell identities in Arabidopsis root tips and human glioblastoma cells. We demonstrate the strength of the approach to resolve a dynamic developmental process by analyzing the identity of single cells captured from regenerating Arabidopsis roots following removal of their stem-cell-niche. We discover that, apart from new niche formation at the vicinity of the cut site, cells that are distant from the injury site also undergo a transient, partial collapse of identity during the regeneration and reorganization of the root, demonstrating the usefulness of a quantitative cell identity metric.
