Transcription profiling of Theiler stage 17 wild type mouse anterior vs posterior mouse sclerotome

Project description:This experiment was performed in order to identify transcriptional differences between the anterior- and posterior-halves of mouse sclerotome. Cells-derived from the anterior- and posterior-sclerotome-halves from maturing mouse somites were compared to identify transcripts that are differentially expressed between these two halves of the somite. c57b6-/- female mice were time-mated, and at 9.5-dpc embryos were harvested. Theiler stage 17 embryos were selected for dissection. A stripe of segmented paraxial mesoderm corresponding to somites SX-SXVIII (standard somite nomenclature) was dissected from one-side of an embryo. The most anterior-third of up to 7 sclerotomes within each sample were dissected and pooled in RNALater. RNA was isolated using RNeasy Micro RNA extraction spin columns (Qiagen). Reverse transcription and initial cDNA amplification was performed using 18 PCR cycles with the SMART cDNA system (Clontech). Amplified cDNA was then re-amplified and labeled using the GeneChip® IVT Labeling Kit (Affymetrix).

Expression profile of control, Drosha or Dicer deleted LSKs

Project description:To determine genes regulated independently of microRNAs in early haematopoietic progenitors (LSKs) we compared the expression profiles of Drosha or Dicer deficient LSKs and control. Those genes differentially expressed between Drosha or Dicer deficient LSKs are likely regulated indepedently of microRNAs as either Drosha or Dicer deletion will lead to a complete and equivalent loss of microRNAs. LSKs were sorted from control, Drosha fl/fl of Dicer fl/fl mice.These cells were activated in vitro for 72 hours to induce total and equivalent deletion of Drosha or Dicer. RNA was extracted after 72 hours.3 repeats of the three groups were analyzed.

Array comparative hybridization (array-CGH) for detection of gene dose alterations in VACTERL association [4x180k Array v.031035]

Project description:The aim of the study was to screen for pathogenic gene dose alterations in patients and fetal cases with VACTERL association using a 180K oligonucleotide microarray. The experiment was performed by hybridization of genomic DNA from patients, labelled with Cy3 fluorophore, with a mix of DNA from healthy sex-matched controls labelled with Cy5 fluorophore (fetal case FC17 was analysed with sex-mismatch for the control DNA). 36 patients/fetal cases were analyzed using a Oxford Gene Technology (OGT) 180K oligonucleotide platform with whole genome coverage (27 patients were analyzed on version 025990 and 9 patients on version 031035). The raw microarray image files were initially analyzed using the Feature Extraction software from Agilent Technologies. Further data analysis was performed using the CytoSure Interpret software from OGT.

Project description:A pre-culture in NGY (overnight 30M-0C) was used to inoculate RPMI-1640 medium to an initial optical density at 600 nm (OD600) of 0.05. Cells were then grown to mid exponential phase (OD600 = 0.5M-^V0.6) at the appropriate temperature (25M-0C or 35M-0C) before the culture was<br><br>split into two aliquots and fluconazole (32 ?g mlM-^V1 final concentration) added to one; the other serving as the control. After 2 h the cells were harvested by centrifugation and flash<br><br>frozen in liquid nitrogen. Three independent cultures were grown for RNA extraction for each isolate at each condition. RNA was prepared from cell pellets with TRIZOLM-. reagent (Invitrogen) and a mechanical disruption method.
