Expression profiling experiment on Pkd1-mutant mice and mice induced with nephrotoxin DCVC

ABSTRACT: To analyze the expression profile of polycystic kideny disease, we generate RNASeq data on Pkd1-mutant mice.RNA sequencing was done on 5 Wild-type (Wt) mice and kidneys of 4 iKsp-Pkd1del mice with gene disruption at the age of 38-40 days (Mutant). Mutant mice, sacrificed 84 days later, had moderate cystic disease. To analyze the expression profiles of injury repair, renal injury was induced one week after tamoxifen administration by a single i.p. injection of S-(1,2-dichlorovinyl)-L-cysteine (DCVC) (15mg/kg). Mice were sacrificed at determined time points (1,2, 5,10 and 24 weeks after DCVC injection). RNA sequencing was performed on the DCVC injected Wt mice sacrificed at 1, 2 and 5 weeks after DCVC (4 mice per each time point).

Project description:In this experiment we evaluate the transcriptional response to beet cyst nematode infection in wild-type (Col-0) and siz1 a knocked-down Arabidopsis thaliana (siz1-2). The data indicates that the mutation in siz1-2 leads to a strong transcriptional regulation in the plant, mostly of genes related to plant defense. The interaction of the mutation and infection by H. schachtii results in differential regulation of a small subset of genes. Samples were taken from whole root systems of mock or H. schahtii-infected 21 day-old seedlings (7 days post-infection). Each sample contained at least 18 plants and 3 biological replicates of each sample were collected.

Polycystic Kidney Disease Progression Expression Analysis

Project description:Polycystic Kidney Disease (PKD) is a genetic disease of the kidney characterized by the gradual replacement of normal kidney parenchyma by fluid-filled cysts and fibrotic tissue. Autosomal Dominant Polycystic Kidney Disease (ADPKD) is caused by mutations in the PKD1 or PKD2 gene. Here we present an RNASeq experiment designed to investigate the effect of a kidney specific and Tamoxifen inducible knockout of the Pkd1 gene in mice. The Pkd1cko mice were harvested at different time points 2-weeks, 3-weeks, 5-weeks, 10.5-weeks, 11-weeks and 15-weeks after gene inactivation.

RNA-Sequencing of USP15 knock-out mice injected with kainate

Project description:Transcriptome studies of brain resections from mesial temporal lobe epilepsy (mTLE) patients revealed a dysregulation of transforming growth factor (TGF)-β, interferon (IFN)-α/β and nuclear factor erythroid 2-related factor 2 (NRF2) pathways among other neuroinflammatory mechanisms. Since ubiquitin-specific proteases (USP), in particular USP15, have been shown to regulate these pathways, we hypothesized that the blockade of USP15 may provide therapeutic relief in treatment-resistant epilepsies. The intrahippocampal kainate mouse model for mTLE, an established model for pharmacoresistant epilepsy was used for validation of USP15 as a therapeutic target. Transgenic mice which constitutively lack USP15 underwent intrahippocampal kainate injections to investigate the impact of USP15 inactivation at the transcriptomic level.

Project description:Functional and structural dysfunction of the blood brain barrier (BBB) leads to severe alterations in brain physiology and is believed to trigger neurodegeneration. To investigate the molecular mechanisms driving the BBB dysfunction, very few human BBB cell culture models are available;of which, the human microvascular endothelial cell line (hCMEC/D3) is the most widely used. Thus far, array-based approaches or targeted seqeuncing based approaches have been employed to characterize the gene expression of the hCMEC/D3 model. However,The goal of this study is to perform deep transcriptomic sequencing of the BBB cell line and obtain features like gene expression, expressed single nucleotide variants, alternate splice forms, circular RNAs, long non-coding RNAs and micro RNAs. We have developed blood brain barriers transcriptomics landscape using RNA and micro RNA sequencing data obtained from replicates of hCMEC/D3 BBB cell line.
