Gene expression in sRNA deletion mutant Burkholderia cenocepacia J2315 delta ncS35

ABSTRACT: The small RNA ncS35 was deleted from the Burkholderia cenocepacia J2315 genome. Gene expression of mutant was compared to wild type in three growth conditions: exponential phase and stationary phase planktonic growth and biofilm growth, all in LB medium.

Genome-wide transcription start site profiling in biofilm-grown Burkholderia cenocepacia J2315

Project description:Burkholderia cenocepacia is an opportunistic pathogenic bacterium intrinsically resistant to most antibiotics and biocides. The aim of this study is to map transcription start sites and 5'UTRs, and to discover novel non-coding small RNAs expressed in biofilms. The experimental approach used for this study is differential sequencing, where RNA samples are split into two aliquots, one of which is then treated with a 5' monophosphate-dependent exonuclease. Two separate libraries are created from exonuclease-treated and -untreated sub-samples, using illumina sequencing from the 5'end, without fractionation step and without depletion of abundant rRNAs. Transcription start sites can then be identified by comparing exonuclease-treated with untreated RNA-seq libraries.

Identifying genes of Escherichia coli involved in interactions with Stenotrophomonas maltophilia in planktonic cultures and biofilms using transcriptomic analysis

Project description:Biofilm formation by Escherichia coli was significantly inhibited when co-cultured with Stenotrophomonas maltophilia in static systems. Genes of E. coli involved in species interactions with S. maltophilia were identified in order to allow the study of the mechanisms of inhibited E. coli biofilm formation in co-culture. A total of 89 and 108 genes were identified as differentially expressed in mixed species cultures when growing as biofilm and as planktonic cultures, respectively, compared to the counterpart of pure cultured E. coli. Differential expression of certain identified genes was confirmed using E. coli reporter strains combined with single-cell based flow cytometry analysis. Co-culture with S. maltophilia affected genes involved in metabolism, signal transduction, cell wall composition, and biofilm formation of E. coli. Several selected genes were further confirmed as affecting E. coli biofilm formation in mixed species cultures with S. maltophilia. The data suggest that these genes were involved in species interactions between E. coli and S. maltophilia. This SuperSeries is composed of the SubSeries listed below. Refer to individual Series.

Surfaceome and exoproteome analysis of Staphylococcus aureus and Pseudomonas aeruginosa mono- and co-culture biofilms

Project description:Staphylococcus aureus and Pseudomonas aeruginosa are bacterial pathogens that have been shown to co-exist in biofilms related to numerous infections. Although the interaction between these two species is competitive, both partially benefit from the coexistence. In this study, we exhaustively characterized the interaction between Staphylococcus aureus and Pseudomonas aeruginosa by utilizing a proteomics approach, individually targeting the surface-associated proteins (surfaceome), and proteins secreted or otherwise liberated to the extracellular space (exoproteome). To that end, the conditions to co-culture S. aureus and P. aeruginosa in vitro were optimized and a high-resolution proteomics approach was applied to compare surface-associated and extracellular protein profiles between mono- and co-cultured biofilms.

Escherichia coli biofilms vs planktonic culture

Project description:Transcription profile of Escherichia coli cells in biofilms under static batch culture was compared to that of E. coli cells in planktonic cultures. Both E. coli biofilm and planktonic cultures were cultivated for 18 h in 10% Luria-Bertani broth at room temperature (20 degree Celsius). Biofilms were grown in static batch culture in petri dishes. Both planktonic culture and biofilms were homogenized and run through a separated protocol. Two condition experiments: E. coli biofilm vs E. coli planktonic cultures. Two biological replicates with independently grown and harvested biofilms or planktonic cultures. Each biological replicate has two technical replicates of hybridization on microarray slides. Each slide has three built-in replicates for each probe.

RNA-seq data to map the AtsR regulon in B. cenocepacia

Project description:In this study, we embark on a journey to unravel the profound impact of atsR (Adherence and T6SS Regulator) gene deletion on the transcriptome and the proteome of B. cenocepacia K56-2 upon growth in synthetic CF medium (SCFM), the most in-vivo-like culturing medium. Our insights, derived from RNA-seq analysis and label-free LC-MS-based proteomics, validated by multiple reaction monitoring (MRM) analysis, reveal that AtsR's influence extends beyond adhesion, T6SS and the two above QSs, encompassing valdiazen QS, phenylacetic acid signaling system, diffusible signaling factor production, and other pathogenesis-modulating elements such as alternative sigma factors, small regulatory RNAs, and several chaperones.

Expression data from Burkholderia cenocepacia J2315 hfq and hfq2 mutants

Project description:Hfq proteins are RNA chaperones that play a critical role in post-transcription regulation of gene expression. Bacteria of the Burkholderia cepacia complex harbor two distinct and functional Hfq proteins, the Hfq and Hfq2. We have previously performed the functional analysis of Hfq and Hfq2 in the pathogen Burkholderia cenocepacia J2315. In order to examine the impacts of each RNA chaperone on the global transcriptome of B. cenocepacia J2315, we performed comparative transcriptome profile of mutants on the hfq and hfq2 genes, using as reference the wild-type strain. For expression profiling, over-night cultures of the Burkholderia cenocepacia J2315 wild-type strain and the isogenic mutants hfq::Tp and M-NM-^Thfq2 grown in LB medium were diluted to an initial OD640 nm of 0.25 into LB medium. Triplicate samples were cultured at 37M-BM-:C with 250 r.p.m. agitation for 16 h and RNA extracted from the three bacterial isolates.

Whole genome sequencing of Salmonella enterica serovar Typhimurium directed evolution experiment, involved continuous exposure of planktonic cells or biofilms to subinhibitory concentrations of acriflavine or phenylalanine-arginine β-naphthylamide (PABN)

Project description:We previously developed a directed evolution model that passaged biofilm populations of in S. Typhimurium under antibiotic stress, which identified trade-offs between biofilm formation and antibiotic resistance, conferred by increased efflux activity (Trampari et al., 2021). We applied this same model to expose biofilm populations of S. Typhimurium to RND efflux inhibitor PAβN or non-antibiotic efflux substrate acriflavine. The aim was to identify mutations responsible for restoring biofilm formation in populations exposed to PAβN and to identify how cells in the biofilm can upregulate efflux in the presence of acriflavine. We hypothesised that comparing the mutations selected in both conditions would identify intersecting regulatory relationships between efflux activity and biofilm formation. Parallel linages of S. Typhimurium were grown on glass beads and in planktonic culture in the presence of a subinhibitory concentration of PAβN or acriflavine (or an untreated control) and passaged into new treated media every 48-72 hours. After one, five and ten passages (corresponding to 2, 17 and 35 days of continuous exposure), the populations were stored, DNA was extracted and sequenced to determine mutations selected in these conditions. We compared mutations from conditions treated with efflux substrates to untreated controls in planktonic and biofilm conditions. To explore phenotypic heterogeneity in these populations, we streaked biofilm populations from passages five and ten onto LB agar and picked three single colonies at random to sequence alongside the populations.

Comparison of the genetic basis of biofilm formation between Salmonella Typhimurium and Escherichia coli

Project description:Most bacteria can form biofilms, which typically have a life cycle from cells initially attaching to a surface before aggregation and growth produces biomass and an extracellular matrix before finally cells disperse. To maximise fitness at each stage of this life cycle, and given the different events taking place within a biofilm, temporal regulation of gene expression is essential. We recently described the genes required for optimal fitness over time during biofilm formation in Escherichia coli using a massively parallel transposon mutagenesis approach called TraDIS-Xpress. We have now repeated this study in Salmonella enterica serovar Typhimurium to determine the similarities and differences in biofilm formation through time between these species. This work deepens understanding of the core requirements for biofilm formation in the Enterobacteriaceae whilst also identifying some genes with specialised roles in biofilm formation in each species.

Transcription profiling of Burkholderia cenocepacia J2315 sessile cells to treatment with high doses of hydrogen peroxide, sodium hypochlorite and chlorhexidine

Project description:In order to unravel the molecular mechanisms involved in the resistance of biofilm-grown Burkholderia cenocepacia cells against high concentrations of disinfectants, the present study focussed on the transcriptional response in sessile B. cenocepacia J2315 cells following exposure to high levels of H2O2, NaOCl or chlorhexidine. In addition differences in gene expression were examined between untreated B. cenocepacia sessile cells and B. cenocepacia planktonic cells.

Identification of genes induced in P. aeruginosa biofilms by microarray analysis

Project description:Transcriptome analysis was applied to characterize the physiological activities of Psuedomonas aeruginosa cells grown for three days in drip flow biofilm reactors when compared to the activities of P. aeruginosa grown planktonically to exponential phase in the same media. Here, rather than examining the effect of an individual gene on biofilm antibiotic tolerance, we used a transcriptomics approach to identify regulons and groups of related genes that are induced during biofilm growth of Pseudomonas aeruginosa. We then tested for statistically significant overlap between the biofilm-induced genes and independently compiled gene lists corresponding to stress responses and other putative antibiotic protective mechanisms. This data was evaluated and used to select strains that carry transposon mutations in genes that might play a role in antibiotic tolerance of biofilms. The strains were evaluated for defects in biofilm tolerance. One planktonic condition with four biological replicates; One drip flow biofilm condition grown for 72 hours with three biological replicates; One drip flow biofilm condition grown for 84 hours with three biological replicates.
