Expression quantitative trait locus analysis of chicken liver

ABSTRACT: This data originates from an expression quantitative trait locus analysis of liver in an advanced intercross of Red Jungefowl and White Leghorn chickens. The aim of the study was to map the genetic basis of growth traits and transcript abundance traits in the liver, and use the latter to search for candidate causative genes for chicken growth.

Trait tacking for predictive evolution of metabolic pheotypes

Project description:Adaptive laboratory evolution is highly effective for improving desired traits through natural selection. However, its applicability is inherently constrained to growth-correlated traits precluding traits of interest that incur a fitness cost, such as metabolite secretion. Here, we introduce the concept of tacking trait enabling naturalÂ selection of fitness-costly metabolic traits. The concept is inspired from the tacking maneuver used in sailing for traversing upwind.Â We use first-principle metabolic models to design an evolution niche wherein the tacking trait and fitness become correlated. Adaptive evolution in this niche, when followed by the reversal to the original niche, manifests in the improvement of the desired trait due to biochemical coupling between the tacking and the desired trait. We experimentally demonstrate this strategy, termed EvolveX, by evolving wine yeasts for increased aroma production. Our results pave the way for precision laboratory evolution for biotechnological and ecological applications.

Transcriptomic profiling of chicken adipose tissue of domestic chickens

Project description:Domestic chicken has been intensively studied because of its role as an efficient source of lean meat. However, commercial broilers resulting from genetic selection for rapid growth demonstrate detrimental traits, such as excess deposition of abdominal adipose tissue, metabolic disorders, and reduced reproduction. Therefore fast-growing broilers represent “obese” chickens compared to slow-growing egg layers (e.g, Leghorn) or wild strain of meat-type chickens (e.g., Fayoumi). Fayoumi chickens, originating from Egypt, represent a harder stain of chickens, which are more resistant to diseases. Leghorn chickens are the original breed of commercial U.S layers. Both lines were maintained highly inbred by Iowa State University poultry geneticists with an inbreeding coefficient higher than 0.95. Both Fayoumi and Leghorn demonstrated lean phenotype compared to broilers, and these three lines of chickens are genetically distant from each other. In this study, we used affymetrix microarray to profile global gene expression of three distinct genetic lines of chickens to identify functional pathways associated with leanness of domestic chickens.

Four lung cDNA libraries (1 library each for infected and noninfected Leghorn, and infected and noninfected Fayoumi) were prepared and sequenced by Illumina Genome Analyzer II, which yielded a total of 116 million, 75-bp single-end reads.M-BM- The objective of this study was to identify genes and signal pathways associated with resistance to AIV infection in 2 genetically distinct highly inbred chicken lines (Fayoumi, relatively resistant to AIV infection, and Leghorn, susceptible to AIV infection).

Alterations in the gene expression pattern of the pituitary is consistent with the domesticated phenotype in chickens

Project description:Domesticated animals share a unique set of morphological and behavioural traits, jointly referred to as the domesticated phenotype. These include modified growth, reproduction, metabolism, pubertal development and stress response. Striking similarities amongst a range of unrelated domesticated species suggest that similar regulatory mechanisms may underlie the domesticated phenotype. Several previous studies have focused on the brain to find mechanisms underlying domestication effects on the stress response, whereas the potential role of the pituitary gland as a target of domestication is highly overlooked. Here, we study gene expression in the pituitary gland of the domesticated White Leghorn chicken and its ancestor, the Red Junglefowl. We exposed chicken of both breeds to 15 minutes of restraint stress. We then culled the animals and dissected out the pituitary gland and snap froze them. RNA was later extracted from the pituitaries and gene expression was measured using Agilent microarray.

Project description:Mapping the genetic architecture of RNA transcript abundances has potential for revealing molecular mechanisms underlying complex traits like disease. Gene expression microarrays allow monitoring genetic control on a whole transcriptome level, but validity and reproducibility of microarray data is a subject of ongoing scientific debate. Here we demonstrate how combining genetic and gene expression data provide a basis for biologically relevant assessment of the current state of microarray technology. We profile liver samples from a murine F2 intercross population using Agilent microarrays. Tissue profiling in a mouse F2 cross. We analyzed 298 Liver samples.

MicroRNA expression in chicken cecum following Campylobacter jejuni infection

The significantly expressed microRNAs between infected and non-infected chickens were identified through Solexa sequencing technology. RNA-seq for splenic gene expression in response to Newcastle disease virus challenge in two chicken lines with different disease resistance

Project description:In order to have a better understanding about gene expression response to NDV in chicken spleen, and also to unravel genetic regulation related to resistance to NDV, gene expression in spleen of two chicken lines [Fayoumi (resistant line) and Leghorn (susceptible line)] with different resistance to infectious diseases were investigated. Each line was divided into two groups (3-4 chickens/group) that are respectively treated by NDV(200 ul of 107 EID50%) and Phosphate-buffered saline (PBS) through nasal and ocular inoculation routes at 21 days post hatch. Gene expression in spleen was then detected by RNA-seq at 2 and 6 day post inoculation (dpi).
