Expression differences between zebrafish embryos lacking b3glct and wildtype sibs

ABSTRACT: Heads and trunk tissues were isolated from zebrafish embryos either wildtype or deficient for b3glct to identify differentially regulated genes which may explain lack of phenotype. Heads and trunks were dissected, solublized in trizol and purified RNA was sent to OakLabs for transcriptional profiling. The expression of mutant to normal tissues was compared to identify differentially regulated genes shared by both head and trunk tissue in mutant embryos.

Project description:To discover insulin-independent pathways controlling glucose homeostasis, we generated zebrafish insulin mutants. Aiming to characterize the transcriptional changes induced by deletion of insulin, we performed a microarray analysis comparing insulin mutant animals with their non-mutant siblings at 108 hours post fertilization. Embryos were grown at 28 degrees C until 108 hpf, and were separately collected as mutants or non-mutants to form pools of 10 animals per sample. Total RNA was isolated, sample quality was tested using a Bioanalyzer and microarray analysis was performed by Oak Labs (Germany)

Gene expression in cell cycle of Cyanidioschyzon merolae_1

Project description:To analyze mitotic cycle and organelle proliferation cycle, we investigated C.merolae cells across two cell cycles synchronized by light and dark cycles. C.merolae has one nucleus, mitochondria and chloroplast (Kuroiwa et al,1993. Protoplasma). Their division are strictly regulated by cell cycle and can be synchronized by light/dark cycle (Misumi et al,2005. Plant Physiol). These characteristics enable microarray system to analyze the proliferation cycle of not only the nucleus but also organelle. Keywords: Time course in cell cycle Analysis of C.merolae cells across two cell cycles, a length of 50 hours after onset of synchronizied culture by light/dark cycles. P0-cre marked neural crest cells in murine embryo

Project description:To elucidate the molecular features of craniofacial versus trunk neural crest cells (NCCs), we utilized P0-Cre/Floxed-EGFP mice that specifically label NCCs (Yamauchi et al., 1999 (PMID 10419695)). Craniofacial and trunk regions were isolated from P0-Cre/Floxed-EGFP mouse embryos at embryonic day E12.5, and dissociated cells were analyzed by flow cytometory in regard to the intensity of EGFP. In this study, we performed at least duplicate experiments for each of the four groups (Craniofacial EGFP+, Trunk EGFP+, Craniofacial EGFP-, Trunk EGFP-). Total of 9 samples.

S-phase time-course of Lachancea kluyveri cells

Project description:Haploid cells of Lachancea kluyveri were arrested in G1 phase using Saccharomices cerevisiae alpha factor. After, release in a new media, cells go synchronously through S-phase. One sample is taken every five minutes. Microarrays are used to monitor the change of DNA copy number from 1 to 2, all along the genome during S-phase. Two-condition experiment, G1 cells vs. S-phase cells at different time points. Biological replicates: 3 biological replicates.

Proteomic Analysis of Protein Methylation in the Yeast Saccharomyces cerevisiae

Project description:Protein methylation catalyzed by SAM-dependent methyltransferase represents a major PTM involved in important biological processes. Because methylation can occur on nitrogen, oxygen and sulfur centers and multiple methylation states exist on the nitrogen centers, methylproteome remains poorly documented. Here we present the methylation by isotope labeled SAM (MILS) strategy for a highly-confident analysis of the methylproteome of the SAM-auxotrophic Saccharomyces cerevisiae based on the online multidimensional μHPLC/MS/MS technology. We identified 117 methylated proteins, containing 182 methylation events associated with 174 methylation sites. About 90% of these methylation events were previously unknown. Our results indicated, 1) over 6% of the yeast proteome are methylated, 2) the amino acid residue preference of protein methylation follows the order Lys >> Arg > Asp > Glu ≈ Gln ≈ Asp > His > Cys, 3) the methylation state on nitrogen center is largely exclusive, and 4) the methylated proteins are located mainly in nucleus/ribosome associated with translation/transcription and DNA/RNA processing. Our dataset is the most comprehensive methylproteome known-to-date of all living organisms, and should significantly contribute to the field of protein methylation and related research.

Meta-proteomic analysis of two mammoth’s trunk for an indirect picture of their habitat and characterization of the alpha-1 type I collagen sequence

Project description:The investigation of archaeological samples, which are of inestimable value, requires minimally destructive or non-destructive sampling techniques. One of the most promising and recent non-invasive techniques is known under the acronym EVA, an ethylene vinyl acetate film which avoids contamination and proteins damages. The present work reports the results of the metaproteomic analysis performed on the middle part of a trunk, and on the portion of a trunk tip tissue of two different woolly mammoths some 40000 years’ old. In particular, proteins were extracted by applying EVA (Ethylene-Vinyl Acetate) films to the surface of these tissues belonging to two Mammuthus primigenus specimens, discovered in two regions located in the Russian Far East, and then investigated via a shotgun MS-based approach. This approach allowed to obtain two interesting results: i) an indirect description of the habitat of these two mammoths, and ii) an improved sequence characterization of the alpha-1 type I collagen (col1a1), the major component of type I collagen. Sequence characterization of the col1a1 highlighted some differences between M. primigenius and other Proboscidea together with the identification of two potentially diagnostic amino acidic mutations that could be used to reliably distinguish the Mammuthus primigenius respect to the other two genera of elephantids (i.e. Elephas and Loxodonta), and the extinct American mastodon (i.e. Mammut americanum). The results were validated through the level of deamidation and other diagenetic chemical modifications of the sample peptides, which were used to discriminate the “original” endogenous peptides from contaminant ones.

Expression profiling of mendelian and non-mendelian F1 in gpr-1 overexpressing worms.

Project description:According to Mendel's laws, each parent makes an equal genetic contribution to an offspring in sexually reproducing organisms. The bipolar mitotic spindle controls the equal segregation of paternal and maternal chromosomes during the first cell division. By overexpression of a single protein, GPR-1, in the maternal strain we changed the structure of the mitotic spindle from bipolar to two monopolar spindles to segregate maternal and paternal chromosomes into different cell lineages, resulting in non-mendelian segregation for entire genomes. To follow maternal and paternal segregation of the chromosomes we used red and green histone markers respectively. By mating gpr-1-overexpressing hermaphrodites with wild-type males, mendelian F1 worms that express both markers simultaneously in all tissues and non-mendelian F1 worms that express red and green markers in different tissues will be produced representing embryos with bipolar and embryos with two monopolar spindles. Thus, we show that the rules of genetic inheritance can be changed, which may inspire the formation of a new field of synthetic zoology. Transcriptional profiling was done to investigate the differences in gene expression between mendelian and non-mendelian offspring. Approximately 60 adult worms were used per sample. Four conditions were collected: hermaphrodites of the paternal strain, hermaphrodites of the maternal strain, co-segregating (mendelian) F1 after crossing of parental strains, and (non-mendelian) F1 that segregates the paternal genotype to body wall muscle, intestine + germline and the maternal genotype to the nervous system after crossing of parental strains.
