Single-cell ATAC-seq of a mixture of three oesophageal tissue (HET1A, OE33, OE19) derived cell lines

ABSTRACT: Three oesophageal tissue derived cell lines, one from a normal tissue (HET1A) and two from tumour tissues (OE33 and OE199) were mixed with same number of each cell type in the same tube to get a mixed population. The C1 platform (Fluidigm) was used to capture single-cells and scATAC-seq protocols from Fluidigm ScriptHub is then used to generate the sequencing library. A single-cell ATAC-seq Bioinformatics pipeline is then developed to deconvolute the cells into their respective cell types.

Project description:We generated the individual transcriptomes of 96 liver cells using the Fluidigm C1 platform. In brief, a suspension of cells was prepared from the liver of a 14-week old B6CastF1 (C57Bl/6J mother x CAST/Ei father) female mouse and loaded onto a 10-17 m C1 Single-Cell Auto Prep IFC (Fluidigm), and cell capture was performed according to the manufacturers instructions.

ATAC-seq of definitive endoderm differentiation of human embryonic stem cells in early G1 phase of the cell cycle

Project description:The experiment was designed to look into chromatin accessibility changes during cell cycle progression in human embryonic stem cells (hESCs) during definitive endoderm differentiation. For this, FUCCI hESCs were sorted in Early G1 (EG1), and differentiation into endoderm was performed for up to 72 hours with a combination of cytokines as described in Pauklin and Vallier (2013) and Pauklin et al. (2016). Samples at 0, 12, 24, 36, 48 and 72 hours were generated from two independent experiments, with 100,000 cells per sample, as previously described in Kumasaka et al. (2016). Library preparation and sequencing were performed at the Wellcome Sanger Institute next-generation sequencing facility. ATAC-seq libraries were prepared with one of i5 and i7 Nextera tags combination (see protocol details), and pooled equimolarly. Sequencing was performed on Illumina HiSeq 2000, 2 x 75bp paired-end reads.

Library preparation and sequencing were performed at the Wellcome Trust Sanger Institute next-generation sequencing facility. 8 ATAC-seq libraries were prepared with one of i5 and i7 Nextera tags combination (see 2.4), and pooled equimolarly. Sequencing was performed on Illumina HiSeq 2000, 2 X 75bp paired-end reads obtaining more than 60M mapped reads per library.

A subset of these single cell populations is analysed individually via Fluidigm single cell analysis. This analysis will determine the transcriptional profile of each cell type, identify compartment specific transcripts, compartment specific transcript isoforms and cell-type specific long-noncoding RNAs. In addition the unbiased nature of RNA-SEQ will potentially identify novel transcripts that have not been annotated in the database. Kidneys are harvested from Tg(Crym-EGFP)GF82Gsat mice. Single cells are extracted from E11.5 metanephric mesenchyme using manual micro-dissection techniques. A subset of these cells is analyzed individually via Fluidigm single cell analysis. The long term goal is to generate a transcriptional atlas of the developing kidney.

ATAC-seq of primary mammalian aortic endothelial cells before and after TNFα stimulation

Project description:To identify conserved TNFα-induced changes in chromatin-accessibility in mammals, we performed ATAC-seq in primary vascular endothelial cells (ECs) isolated from the aortas of human (HAEC), mouse (MAEC) and cow (BAEC), before and after TNFα. We overlay our data with multi-species NF-κB binding data and identify multiple modes of NF-κB-chromatin interactions that are conserved during mammalian TNFα response. Our cross-species approach identifies conserved changes in chromatin-accessibility at NF-κB binding sites that are disease-relevant and essential during mammalian acute inflammation.

Use of the Fluidigm C1 platform for RNA sequencing of single mouse pancreatic islet cells

Project description:This study provides an assessment of the Fluidigm C1 platform for RNA sequencing of single mouse pancreatic islet cells. The system combines microfluidic technology and nanoliter-scale reactions. We sequenced 622 cells allowing identification of 341 islet cells with high-quality gene expression profiles. The cells clustered into populations of alpha-cells (5%), beta-cells (92%), delta-cells (1%) and PP-cells (2%). We identified cell-type specific transcription factors and pathways primarily involved in nutrient sensing and oxidation and cell signaling. Unexpectedly, 281 cells had to be removed from the analysis due to low viability (23%), low sequencing quality (13%) or contamination resulting in the detection of more than one islet hormone (64%). Collectively, we provide a resource for identification of high-quality gene expression datasets to help expand insights into genes and pathways characterizing islet cell types. We reveal limitations in the C1 Fluidigm cell capture process resulting in contaminated cells with altered gene expression patterns. This calls for caution when interpreting single-cell transcriptomics data using the C1 Fluidigm system. Single-cell RNA sequencing of mouse C57BL/6 pancreatic islet cells
