Project description:This experiment was carried out to demonstrate the efficacy of our novel humanized mouse model for identifying the best potential donor for the recipient. We performed a transcriptome analysis comparing the allogeneic immune response in MLR and the Hu-NSG-PBMC model. We identified several clinically relevant markers of graft rejection, such as GZMB, PRF1, and IL2, were significantly up regulated in one of the related donors only observed in the allogeneic response generated in the humanized mouse model.

Project description:Fully assembled ribosomes exist in two populations: polysomes and monosomes. While the former has been studied extensively, to what extent translation occurs on monosomes and its importance for overall translational output remains controversial. Here, we used ribosome profiling to examine the translational status of 80S monosomes in Saccharomyces cerevisiae. We found that the vast majority of 80S monosomes are elongating, not initiating. Further, most mRNAs exhibit some degree of monosome occupancy, with monosomes predominating on nonsense-mediated decay (NMD) targets, upstream open reading frames (uORFs), canonical ORFs shorter than ~590 nucleotides and ORFs for which the total time required to complete elongation is substantially shorter than that required for initiation. Importantly, mRNAs encoding low-abundance regulatory proteins tend to be enriched in the monosome fraction. Our data highlight the importance of monosomes for the translation of highly regulated mRNAs. We examined the translational status of single 80S ribosomes using ribosome profiling, and compared these monosome footprints to both polysome ribosome footprints and general ribosome profiling. RNASeq libraries were also prepared from the overall sample input.

Project description:The protozoan parasite Trypanosoma evansi is responsible for causing Surra in a variety of mammalian hosts over a wide geographical area. In order to identify which genes and processes are required to establish disease in mice, parasites were irradiated over a range using a Cobalt60 gamma source. A custom Trypanosome spp. array that covers the genomes of three trypanosome species, T. brucei, T. evansi and T. congolense was designed by Affymetrix with an average of 9300 whole gene transcripts from all three species were targeted. Irradiation differentially affected the abundance of gene transcripts in a dose-dependent trend. We present these genes as necessary for repair from irradiation damage, and essential for disease establishment in mice post irradiation.

Project description:RNA extraction and microarray analysis total RNA from long-term-cultured breast cancer stem cells of TV-circRGPD6-treated group and si-circRGPD6 group.The miRNA profiling was performed using Agilent miRNA array. Microarray experiments were conducted according to the manufacturer's instructions. To select the differentially expressed genes, we used threshold values of ≥ 2 and ≤2-fold change and a Benjamini-Hochberg corrected p value of 0.05. The data was Log2 transformed and median centered by genes using the Adjust Data function of Cluster 3.0 software then further analyzed with hierarchical clustering with average linkage (genes which value more than 100 were evaluated).

Three biological replicates were used for microarray analysis. Total RNA was isolated using an RNA isolation kit (Qiagen). The Affymetrix Gene Atlas System was used to perform the microarray analysis. The GeneAtlas® WT Expression Kit (Life Technologies Corp., Grand Island, NY, USA) was used for RNA treatment, cDNA synthesis, fragmentation and labeling. Background correction, quantile normalization and gene expression analysis were performed using the Transcriptome Analysis Console from Affymetrix. The gene-level differential expression filter was set at Fold Change (linear), and ANOVA P-value (Condition pair) < 0.05. Selected genes were then validated independently with real-time PCR experiments.

Project description:Microarray analysis was performed to compare the transcriptomes of the wild type and the xvp-d mutant. Because the xvp-d homozygous plants are extremely dwarf, we used Col-0 and xyp-d/+ heterozygous line. For both genotypes, plants were grown for 5 weeks under long day conditions. Three biological replicates were used for microarray analysis. For each replicate, 3-6 primary inflorescence stems were used with cauline leaves and side branches removed. Total RNAs were isolated from the collected materials using a RNA isolation kit (Qiagen). The Affymetrix Gene Atlas System was used to perform the microarray analysis. GeneAtlas® WT Expression Kit was used for RNA treatment, cDNA synthesis, fragmentation and labeling, and hybridization following the manufacture’s manual. Background correction, quantile normalization, and gene expression analysis were performed using the Expression Console and Transcriptome Analysis Console from Affymetrix. Gene level differential expression filter was set at Fold Change (linear) < -2 or Fold Change (linear) > 2, and ANOVA p-value (Condition pair) < 0.05. The microarray experiment was solely used as a screen for candidate genes that changed significantly in the xvp-d mutant, and selected genes were then validated independently with real-time PCR experiments.
