RNA-seq of non-ischemic heart tissues treated with a traditional Chinese medicine formula (BYD) against myocardial ischemia in Sprague Dawley rats

ABSTRACT: The myocardial tissues of the ischemic left ventricle and the peri-ischemic rim (an approximately 1 mm rim of normal-appearing tissues) were removed, and the remaining tissues that consisted of non-ischemic left ventricle were obtained for the transcriptional analysis. The total RNA was extracted from the myocardia from the sham (n = 3), myocardial ischemia model (n = 3), and a traditional Chinese medicine formula treated on myocardial ischemia (n = 3) groups. Beads that contained oligo were used to isolate the poly mRNA from the total RNA and then the rRNA was subsequently removed. The amplified library was sequenced on a HiSeq 2500 sequencing machine (Illumina, San Diego, California, USA) with a 50 bp SE strategy. Using CASAVA software, the images generated by the Illumina sequencers were converted into raw reads by base-calling.

Short-term blockade of pro-inflammatory alarmin S100A9 fa-vorably modulates left ventricle proteome and related signaling pathways involved in post – myocardial infarction recovery

Project description:Prognosis after myocardial infarction (MI) varies greatly depending of the extent of damaged area and the management of biological processes during recovery. Reportedly, the inhibition of the pro-inflammatory S100A9 reduces myocardial damage after MI. We hypothesize that S100A9 blockade induces changes of major signaling pathways implicated in post-MI healing. The S100A9 blocker (ABR-23890) was given for 3 days after coronary ligation. At 3- and 7-days post-MI, ventricle samples were analyzed versus control and sham-operated mice. Blockade of S100A9 modulated the expressed proteins involved in five biological processes: leu-kocyte cell-cell adhesion, regulation of muscle cell apoptotic process, regulation of intrinsic apoptotic signaling pathway, sarcomere organization and cardiac muscle hypertrophy. The blocker induced regulation of 36 proteins interacting with or targeted by the cellular tumor antigen p53, prevented myocardial compensatory hypertrophy, and reduced cardiac markers of post-ischemic stress. The blockade effect was prominent at day 7 post-MI when the quantitative features of ventricle proteome were closer to controls.

Effects of Post-Myocardial Infarction Heart Failure on the Bone Vascular Niche (Mouse Data)

Project description:We demonstrate an age-independent loss of type H bone endothelium in heart failure after myocardial infarction in both mice and in humans. Using single-cell RNA sequencing, we delineate the transcriptional heterogeneity of human bone marrow endothelium showing increased expression of inflammatory genes, including IL1B and MYC, in ischemic heart failure. Endothelial-specific overexpression of MYC was sufficient to induce type H bone endothelial cells, whereas inhibition of NLRP3-dependent IL-1 production partially prevents the post-myocardial infarction loss of type H vasculature in mice.

Transcription profiling by array of human heart tissue to identify sex-specific differences in ventricular gene expression between men and women with aortic stenosis

Project description:The purpose of this study was to assess the impact of sex on gene expression in LV of AS patients at the time of AVR. LV samples of men (n = 9; age: 75 M-1 8 y) and women (n = 10; age: 72 M-1 9 y) undergoing AVR were used for RNA isolation. Genome-wide expression profiling was performed using the Affymetrix platform and the data were analyzed with R and Bioconductor. Diseased samples were compared with LV samples of men (n = 10; age: 56 M-1 4 y) and women (n = 8; age: 56 M-1 5 y) with no apparent cardiovascular disorder.

Transcription profiling of rat heart at several time points after either a myocardial infraction or sham operation

Project description:Myocardial Infarction Model: Sixty nine animals (252 ± 2 g) were randomized to either myocardial infraction (MI) or sham operation. MI were produced by partial ligation of the left coronary artery as described in detail by Loennechen et al. (Loennechen JP, Stoylen A, Beisvag V, Wisloff U, Ellingsen O: Regional expression of endothelin-1, ANP, IGF-1, and LV wall stress in the infarcted rat heart. Am J Physiol Heart Circ Physiol 2001, 280: H2902-H2910.). Animals with large infarctions (45 ± 2% of LV) were euthanized on one of the following days: day 1 (n = 6), 3(n = 5), 7 (n = 6), 14 (n = 6), 42 (n =6) and 91 (n = 4); and sham-operated animals were euthanized on one of the following days: 1 (n = 6), 3(n = 6), 7 (n = 6), 14 (n = 6), 42 (n =6) and 91 (n = 6). After sacrifice, heart tissue was removed, weighted and scored for size of the healed infarction. Infarct size was measured and the left ventricular myocardium stored on -80°C for preparation of RNA.

Project description:End stage heart failure due to ischemic cardiomyopathy (ICM) and dilated cardiomyopathy (DCM) have similar characteristics, enlargement of the ventricles, relatively thin-walled ventricle, which leads to a limited contraction force and blood loading. Nevertheless, the response for present therapeutics is very variable and the prognosis is still very bad for ICM and DCM in general. Thus, the ability to differentiate the etiologies of heart failure based structural and physiological changes of the heart would be a step forward to enhance the specificity and the success of given therapy.

RNA-seq identifies novel transcript elements and transcript processing in the normal and failing hearts

Project description:Changes in gene expression contribute to the pathogenesis of heart failure. The sequence, expression level, and structure of the human cardiac transcriptome are incompletely described, as are their changes in heart disease. High throughput transcriptome sequencing (RNA-seq) is a quantitative and unbiased approach to measure transcript level and to identify novel transcribed elements or transcript splicing. Here we acquired 975.2 x 106 mapped RNA-seq reads in 15 control and 15 ischemic cardiomyopathy (ICM) hearts, obtained at the time of heart transplantation. We identified over 1000 differentially expressed transcripts, and thousands of novel transcribed elements, some of which were differentially expressed in between control and ICM groups. We found that transcript processing of several cardiac genes was deranged in ICM. For instance, the ratio between specific MYH6 exons was significantly changed in ICM compared to controls, while this type of inter-exon variation was not observed for the adjoining gene MYH7. This RNA-seq study of the human heart failure transcriptome revealed the diversity of transcripts expressed in the human heart and their complex patterns of expression in the diseased heart. Identification of right heart-enriched genes in a murine model of chronic outflow tract obstruction

Project description:The right ventricle (RV) differs in several aspects from the left ventricle (LV) including its embryonic origin, physiological role and anatomical design. In contrast to LV hypertrophy, little is known about the molecular circuits, which are activated upon RV hypertrophy (RVH). We established a highly reproducible model of RVH in mice using pulmonary artery clipping (PAC), which avoids detrimental RV pressure overload and thus allows long-term survival of operated mice. Magnetic resonance imaging revealed pathognomonic changes with striking similarities to human congenital heart disease- or pulmonary arterial hypertension- patients. Comparative, microarray based transcriptome analysis of right- and left-ventricular remodeling identified distinct transcriptional responses to pressure-induced hypertrophy of either ventricle, which were mainly characterized by stronger transcriptional responses of the RV compared to the LV myocardium. Hierarchic cluster analysis revealed a RV- and LV-specific pattern of gene activity after induction of hypertrophy, however, we did not find evidence for qualitatively distinct regulatory pathways in RV compared to LV. Data mining of nearly three thousand RV-enriched genes under PAC disclosed novel potential (co)-regulators of long-term RV remodeling and hypertrophy. We reason that specific inhibitory mechanisms in RV restrict excessive myocardial hypertrophy and thereby contribute to its vulnerability to pressure overload. Characterization of proteomic changes in human heart failure

Project description:The microtubule (MT) cytoskeleton can provide a mechanical resistance that can impede the motion of contracting cardiomyocytes. Yet a role of the MT network in human heart failure is unexplored. Here we utilize mass spectrometry to characterize changes to the cytoskeleton in human heart failure. Proteomic analysis of left ventricle tissue reveals a consistent upregulation and stabilization of intermediate filaments and MTs in human heart failure. This dataset includes left ventricular (LV) myocardium from 34 human hearts – either non-failing (NF) or failing hearts. NF hearts are subdivided into normal or compensated hypertrophy (cHyp), while failing hearts are subdivided into ischemic cardiomyopathy (ICM), dilated cardiomyopathy (DCM), and hypertrophic cardiomyopathy with preserved or reduced ejection fraction (HCMpEF and HCMrEF, respectively). Project description:Genome-wide gene expression analysis of new cardiomyocytes (CMs) derived from resident c-kitpos endogenous cardiac stem cells (eCSCs) after myocardial injury by Isoproterenol (ISO) in mice. These data show that of new CMs derived from resident c-kitpos eCSCs have a gene expression profile that closely resembles the specific gene expression of adult cardiomyocytes. This result supports a role of c-kitpos eCSCs in the regeneration and repair of myocardial damage. To test the identity and the degree of differentiation of new cardiomyocytes (CMs) derived from resident c-kitpos endogenous cardiac stem cells (eCSCs) after myocardial injury by Isoproterenol (ISO) in mice. Global gene expression profiles by microarray was obtained in c-kitpos eCSCs, c-kitpos eCSC-derived YFPpos CMs and normal adult CMs. c-kitposCD45neg eCSCs were isolated from B6.129X1-Gt(ROSA)26Sortm1(EYFP)Cos/J mice and harvested at 4th passage (n=3). YFPpos cardiomyocytes were FACS sorted from left ventricle apex of Lentirius-c-kit/cre recombined B6.129X1-Gt(ROSA)26Sortm1(EYFP)Cos/J mice 28 days after ISO (N=3). Normal adult CMs were isolated from B6.129X1-Gt(ROSA)26Sortm1(EYFP)Cos/J mice (n=3).
