RNA-seq of IMR-5/75 neuroblastoma cell line upon TBX2 and/or MYCN knockdown

ABSTRACT: RNA-seq upon TBX2, MYCN or combination of TBX2 and MYCN knockdown in the neuroblastoma cell line IMR-5/75. Cells were transduced with two different shRNAs (shTBX2_2 and shTBX2_4) targeting TBX2 and a non-targeting control (NTC), and selected with puromycin. Cells were treated with doxycycline for shMYCN induction (with DOX or not). Analysis was performed three days upon TBX2 knockdown and two days upon MYCN knockdown, including six biological replicates per condition.

RNA-seq of SH-SY5Y NB cells stably transduced with shETV5 compared to parental cells, cell line samples and samples of xenografted tumors

Project description:Stable ETV5 knockdown SH-SY5Y were used to investigate the role of ETV5 in vitro and in vivo. Libraries for mRNA sequencing were prepared using the TruSeq stranded mRNA sample prep kit (Illumina), involving polyA-selection, fragmentation, adapter ligation, reverse transcription and PCR amplification. Libraries were quantified using the Qubit 2.0 Fluorometer prior to sequencing with read length of 75 bp on a NextSeq 500 sequencer (Illumina). On average 24.7 M high-quality reads were generated per sample, with a minimal read count of 20.0 M reads for sample 2015_027_009 (sample L105). For each sample, gene-level read counts and KPKM-values were generated with Sailfish (Patro et al. 2014). Read counts are the number of reads overlapping a given feature such as a gene. KPKM-values (K-mers Per Kilobase of exon per Million reads) represent read counts normalized for sequencing depth and transcript length. KPKM-values allow you to compare genes across and within samples.

Project description:RNA-seq upon MYCN activation in the hTERT-immortalized MYCN retinal pigmented epithelial cell line (RPE1–MYCN-ER). The parental hTERT-immortalized retinal pigment epithelium (hTERT-RPE1) was used as a control as this cell line does not carry the MYCN:ER expression construct. Both cell lines were treated with tamoxifen (400nM; 4-OHT) for MYCN induction (with 4-OHT or not). Analysis was performed 24 h, 48 h and 72 h upon MYCN activation, including four biological replicates per condition.
