Deep sequencing of small RNAs of the pig brain

ABSTRACT: Small RNAs have been emerged as gene regulators in variety of biological pathways and functions including physiological stress and anxiety response system. In this study, we profiled and cataloged small non-coding RNAs of the pig brain in three different brain regions; the amygdala, hippocampus and hypothalamus obtained from 20 adult pigs. In addition, the adrenal gland was also included in the analysis.

Project description:The main aims of the experiment were to 1) chart gene networks governed by glucocorticoid receptor on a genome-wide scale, 2) to provide insights into mechanisms modulating glucocorticoid sensitivity and 3) to obtain better understanding of molecular and phenotypic consequences of the GRAla610Val substitution by examining its transcriptome signature in untreated and dexamethasone-treated animals. A total of 48 purebred German Landrace piglets were used in the experiment. At the age of 7 weeks, the piglets were intramuscularly injected with either; 1) 10 μg/kg dexamethasone, 2) 60 μg/kg dexamethasone, or 3) saline into the neck muscle. All three treatment groups were balanced for sex and genotype.

A total of 48 purebred German Landrace piglets were used in the experiment. At the time of the experiment the piglets were 7-weeks old. A bolus injection of either dexamethasone or sterile saline was administered intramuscularly into the neck muscle. Twenty piglets received saline, sixteen piglets were treated with 10 μg/kg dexamethasone, and twelve piglets were treated with 60 μg/kg dexamethasone. All three treatment groups were balanced for sex and genotype.

microRNA-seq profiling of the jejunum mucosa of two laying hen strains fed different dietary Ca and P levels at the egg production peak of 31 weeks of age

Project description:Calcium (Ca) and phosphorus (P) are essential micronutrients linked to arrays of biological processes and physiological conditions. In laying hens, the optimal Ca/P ratio in feed is inconsistent but necessary for reliable schemes of mineral restriction in poultry diets. This study investigates the effects of dietary treatments varying in the Ca and P levels in two laying hen strains (Lohmann Brown-Classic and Lohmann LSL-Classic) at the peak of egg production (31 weeks of age). Four dietary treatment groups were differed in Ca (recommended vs. 15 % reduction) and mineral P (adequate vs. 20 % reduction) levels; 1) control diet (Con; Ca=34.4g/kg, P=5.3 g/kg and Ca/P ratio=7.45), 2) Low Ca and P diet (LCaP), 3) low Ca diet (LCa), and 4) low P diet (LP). microRNA expression of the jejunum mucosa were profiled by microRNA sequencing in a total of 80 animals (10 hens per experimental diet group for each of the two laying line) at sampling age of 31 weeks. RNA-seq data of matched samples are also available (E-MTAB-9109).

Whole genome bisulfite sequencing of bovine oocytes from metabolically divergent lactating cows and nulliparous heifers

Project description:Lactating cows experience transient metabolic stresses during postpartum which results in abnormal concentrations of non-esterified fatty acids and beta-hydroxybutyrate that can impact oocyte maturation and ultimately reproductive success. We hypothesize that metabolic challenges in lactating cows influence DNA methylation changes of the oocyte affecting genes involved in oocyte developmental competency. Therefore, we compared whole genome bisultfite sequencing (wgbs) of the oocytes collected from 5-6 week (early) or 9-10 week (mid) post-partum against that of oocytes from nulliparous heifers as metabolically unchallenged condition control. Bisulfite-Seq DNA libraries were generated from pooled oocytes using an EZ DNA methylation-direct kit and Pico-Methyl seq library preparation kit (Zymo Research), and parallel sequenced using the illumina HiSeq2500 system.

Whole genome bisulfite sequencing of bovine morula derived from metabolically divergent dairy cows

We hypothesize that metabolic challenges in lactating cows influence DNA methylation changes of the embryos prior to implantation affecting genes involved in embryo developmental competency. Therefore, we compared whole genome bisulfite sequencing (wgbs) of morulas derived from in vitro produced 2-4 cell embryos and transferred in the oviduct of metabolically profiled lactating cows until day 7. Similar stage of in vitro production (IVP) embryos were transferred to the oviduct of nulliparous heifers as a metabolically unchallenged control. Bisulfite-Seq DNA libraries were generated from groups of five morulas using an EZ DNA methylation-direct kit and Pico-Methyl seq library preparation kit (Zymo Research), and parallel sequenced using the illumine HiSeq2500 system at the institute of Genome Biology, Leibniz-Institute for Farm Animal Biology (FBN), Dummerstorf, Germany.

mRNA transcriptome profiling of ileum in Japanese quails differing in their Phosphorus utilization

Project description:Phosphorus (P) is essential for metabolism and homeostasis of living organisms. However, a major source of P in animal feed comes in a form of inositol phosphate (InsPx) which is inefficiently used by monogastrics animals due to an intrinsic minimal activity of endogenous phytase. This study aims to understand molecular mechanisms of P utilization in quails using an mRNA-Seq analysis of high- and low-P utilization quails selected from discordant sib pairs from different families. The results of differentially expressed genes and pathways related to P utility should serve as an important knowledge for field applications aiming to improve P utility in animal production and to reduce source of P pollution into environment.

RNA-seq analysis of kidney and jejunum of German Landrace sows fed high, medium and low level of dietary phosphorus

Project description:A deeper understanding of molecular mechanisms of phosphorus (P) utilization of sows during pregnancy and lactating could help to reduce the environmental impact. Kidney and small intestine play an important role in phosphorus utilization. The aim of this study was to investigate 1) whether sows fed with a dietary P content that is below or above current recommendations are capable to maintain mineral homeostasis during the reproduction cycle and 2) which endogenous mechanisms are retrieved in kidney and jejunum using RNA-seq analysis. Nulliparous gilts were fed iso-energetic diets with recommended (M), reduced (L), or high (H) amounts of mineral P supplements throughout gestation and lactation periods.

Jejunal transcriptome profiles were assessed by mRNA sequencing in a total of 80 animals (10 hens per experimental group for each laying line) at sampling age of 31 weeks) to approximate the consequences of variable Ca and P supply.
