Project description:Male mice on a homogenous C57BL6/J genetic background were sacrificed at 11 to 13 weeks of age by cervical dislocation. Liver were immediately harvested, flash frozen in liquid nitrogen and stored at -80°C until use. Animal handling was in accordance with guidelines approved by the European Molecular Biology Laboratory (EMBL). Organ sections (thickness 30 µm) were prepared in a Cryostat (Leica Biosystems, Leica CM3050 S) set to -20 °C and deposited onto SuperFrost glass slides (Carl Roth, H880); the glass slides were pre-cooled to -20°C in the cryostat. ~10 sections were placed on a glass slide, and a total of around 150 sections were prepared for each sample. Tissue sections on glass slides were then transferred onto metal plates placed on dry ice. The tissue sections were exposed or not to 1 J/cm2 of 254 nm UV light in a XL 1500 UV Spectrolinker (Spectronics Corporation) and subjected to eRIC (PMID: 30352994). Poly(A) RNA-depleted supernatants obtained after two consecutive rounds of eRIC were stored at -80ºC and then used as input for the column-based guanidinium thiocyanate-phenol-chloroform extraction of ribonuleoprotein (RNP) complexes, applying an adaptation of the 2C method (PMID: 30035255). Four independent irradiated samples were employed. For the non-irradiated control, organ sections from four mice were pooled to generate one non-crosslink sample. 40 µg of captured RNA per sample were employed.

Project description:Total RNA was isolated from 3 biological replicates of C. glutamicum wildtype, deletion mutant sigE and deletion mutant cseE cells by a Quick-RNA Miniprep Plus kit (Zymo Research). The samples were treated with DNase (Roche Diagnostics) and RNA was purified with an RNA Clean&Concentrator-5 kit (Zymo Research). A primary 5′-end-specific cDNA library was constructed for sequencing with the aim of defining TSSs using the protocol described previously (Albersmeier et al., 2017; Wittchen et al., 2018). Briefly, rRNA was depleted and the RNA samples were treated with a terminator 5'-phosphate-dependent exonuclease (Illumina) to remove non-primary transcripts. The primary 5'-triphosphate ends of the primary transcripts were treated with RNA 5'-polyphosphatase to convert them into 5'-mono phosphate ends, and the 5'-adapter was ligated to the produced 5'-ends. Then, reverse transcription with a stem-loop DNA adapter was carried out and the library was amplified. The primary 5'-end cDNA library was then purified and size-selected for fragments approximately 100-1000 nt in size by gel electrophoresis and quantified. The fragments were finally sequenced with an Illumina MiSeq.

Project description:S. aureus strain JKD6009 RNase III-HTF and USA300 RNase III-HTF were used in our study to capture the RNA-binding proteome in Staphylococcus aureus. Both strains were inoculated in TSB (Tryptone soya broth, Oxioid CM0129) and overnight cultured in 37°C, 200 rpm shaker. Strain JKD6009 RNase III-HTF was sub-cultured into 190 ml LPM (Coombes et al., 2004) (Low phosphate, low magnesium medium, 5 mM KCl, 7.5 mM (NH4)2SO4, 0.5 mM K2SO4, 8 µM MgCl2, 1 M KH2PO4, 16 mM Tris-HCl, 0.1% casamino acids, 0.3% Glycerol) and grew from OD600 0.01 to 1. Overnight cultures of USA300 RNase III-HTF was re-inoculated to 65 ml fresh TSB to OD600 0.05 and left to grow to an OD600 of ~3. Cells were then filtered through 0.45 µm filters using a vacuum filtration device (UVO3; (McKellar et al., JoVe 2020; Van Nues et al., Nature Communications 2017)) shifted to same volume of LPM medium for 15 min at 37ºC and UV irradiated in LPM in the Vari-X-linker (λ =254 nm) (https://www.vari-x-link.com; (McKellar et al., 2020; Van Nues et al., 2017)) with an energy dose of 2J/cm2. Project description:RNase J1 is the first nuclease with 5-3 exonuclease activity in bacteria and plays an important role in the maturation and degradation of mRNA. Absence of RNase J1 in cells has effect on cell morphology and growth rate. We did RNA-seq of Bacillus subtilis wild type and RNase J1 null strains (triplicates) to obtain more information about cellular role of this nuclease in cells. Complmentary ChIP-seq data have also been deposited in ArrayExpress under accession number E-MTAB-5659 ( https://www.ebi.ac.uk/arrayexpress/experiments/E-MTAB-5659 ).
