RNA Seq of the ventricular region from young and aged killifish

ABSTRACT: In order to understand molecular basis of cardiac ageing in killifish, we have performed RNA Seq on the ventricular regions of young and aged killifish. Experiment was performed in biological triplicates.

A 3D molecular atlas of the chick embryonic heart

Project description:We performed a detailed analysis of gene expression in the 2-day (HH12) embryonic chick heart. RNA-seq of 13 microdissected heart regions reveals regionalised expression of about 15,000 genes (Dataset 1). Of these, 131 genes that are differentially expressed (FPKM ≥20, fold change ≥1.1-4.0) within a region compared to the other 12 regions were studied by in situ hybridisation (bold text in Dataset 1) and used to generate a 3D molecular map of the heart at this stage of development.

Heart RNA-seq of control mice and mice with titin PEVK domain knockout, Rbm20 RNA recognition motif knockout, or double knockout

Project description:We report the heart RNA-sequencing of control animals (129S6 genetic background, wild type). Animal models comprise of Titin PEVK homozygous deletion of exons 219-225 (PEVK-KO), RBM20 heterozygous deletion of exons 6-7 (RBM20-HET), and double deletion (PEVK-KOxRBM20-HET). RNA from left ventricular tissue was isolated using TRIzol followed by a clean-up with the QIAGEN RNA micro kit, cDNA libraries were generated using the Illumina TruSeq Stranded mRNA Sample Prep Kit 2x101 paired-end sequenced on HiSeq2000 (WT, RBM20-HET) or HiSeq4000 (PEVK-KOxRBM20-HET). Trimming and quality clipping was performed with Flexbar v. 3.03. The remaining reads greater than 18bp were mapped to the murine genome (assembly EnsEMBL 84) with the splice-aware STAR aligner v. 2.5.1b. Transcriptome analyses on differential gene and isoform abundance were carried out with cuffdiff 20 v. 2.2.1.

Profiling microRNA expression in Atlantic killifish (Fundulus heteroclitus) gill and responses to arsenic and hyperosmotic stress

Project description:The Atlantic killifish (Fundulus heteroclitus), native to estuarine areas of the Atlantic coast of the United States, has become a valuable ecotoxicological model due to its ability to acclimate to rapid environmental changes and adapt to polluted habitats. Killifish respond to rapid increases in salinity with an immediate change in gene expression, as well as long-term remodeling of the gills. Arsenic, a major environmental toxicant, was previously shown to inhibit the ability of killifish gill to respond to a rapid increase in salinity. We characterized miRNA expression in killifish gill under salinity acclimation with and without arsenic and identified a small group of highly expressed, well-conserved miRNAs as well as 16 novel miRNAs not yet identified in other organisms.

Senolytics improve the neurogenic potential of non-glial progenitors and neurorepair in the dorsal pallium of aged killifish independent of inflammation

Project description:With advancing age, senescent cells accumulate as they are not efficiently cleared by the immune system anymore. Via a senescence-associated secretory phenotype, chronic senescent cells alter the microenvironment, creating an unfavorable milieu for neurogenesis and neurorepair. Using an innovative and rapid aging model, the African turquoise killifish, we have previously demonstrated a dramatic decline in neurogenic potential of non-glial progenitors with age. Even after traumatic brain injury, progenitor proliferation and neuron production was very low in aged killifish in comparison to young adult killifish, and overall neurorepair was incomplete. In the present study, we validated if the senolytic cocktail dasatinib and quercetin (D+Q) could reboot the neurogenic output by clearing chronic senescent cells from the aged killifish brain to re-create the necessary supportive environment. Our results confirm that the aged killifish telencephalon holds a very high senescent cell burden, which we could diminish by short-term systemic D+Q treatment. As a consequence of D+Q administration, proliferation of non-glial progenitors increased and more new neurons were generated and migrated into the parenchyma after injury. Injury-induced inflammation and glial scarring, a phenomenon only seen in aged killifish, remained unaltered. Senolytic treatment with D+Q might thus hold promise for improving brain function in aged populations, and is especially interesting for reviving the neurogenic potential of an already aged central nervous system.

The heat shock response of killifish (Fundulus heteroclitus): candidate gene and heterologous microarray approaches.

Project description:Subspecies of the Atlantic killifish, Fundulus heteroclitus, differ in their maximum thermal tolerance. To determine whether there is a link between the heat shock response (HSR) and maximum thermal tolerance, we exposed 20ÂºC acclimated killifish from these subspecies to a 2hr heat shock at 34ÂºC and examined gene expression during heat shock and recovery using real time quantitative PCR and a heterologous cDNA microarray designed for salmonid fishes. Keywords: Expression profiling by array Microarray analyses were performed on four individual fish per subspecies of killifish (northern and southern) prior to heat shock (control) and after 60 minutes of heat shock, hybridized (one slide per individual) against a common reference RNA pool composed of an equal amount of RNA from all samples in the analysis.
