Project description:Candida albicans is an important human fungal pathogen in both immunocompetent and immunocompromised individuals. In response to environmental stimuli, C. albicans regulates complex phenotypic transitions between morphological states, mating competence, and biofilm formation. In addition, other processes related to virulence, stress resistance, and cell wall structure are also highly regulated. Based on the phenotypes of mutants lacking different kinases, it is clear that protein phosphorylation plays an important role in the regulation of these pathways. Here, we present a qualitative analysis of the phosphoproteome of C. albicans hyphae. We identified 19,590 unique peptides that corresponded to 15,906 unique phosphosites on 2,896 proteins. The ratios of serine, threonine and tyrosine phosphosites were 80.01%, 18.11%, and 1.81%, respectively. The majority of proteins (2,111) contained at least two detected phosphorylation sites. Consistent with findings in other fungi, cytoskeletal proteins were among the most highly phosphorylated proteins, and there were differences in GO terms for proteins with serine and threonine versus tyrosine phosphorylation sites. This large-scale analysis identified phosphosites in protein components of Mediator, an important transcriptional co-regulatory protein complex. In vitro studies revealed Cdk8 (Ssn3), a kinase within the Mediator complex, was sufficient to catalyze a subset of these phosphorylations suggesting the potential for autoregulation. These data represent the deepest single analysis of a fungal phosphoproteome, and will lay the groundwork for future analyses of the C. albicans phosphoproteome and specific phosphoproteins.

Project description:Candida albicans, the most common cause of human fungal infections, undergoes a reversible morphological transition from yeast to pseudohyphal and hyphal filaments, which is required for virulence. For many years, the relationship between global gene expression patterns associated with determination of specific C. albicans morphologies has remained obscure. Using a strain that can be genetically manipulated to sequentially transition from yeast to pseudohyphae to hyphae in the absence of complex environmental cues and upstream signaling pathways, we demonstrate by whole-genome transcriptional profiling that genes associated with pseudohyphae represent a subset of those associated hyphae and are generally expressed at lower levels; interestingly, no genes appeared to be expressed exclusively in pseudohyphae. Our results also strongly suggest that in addition to dosage, extended duration of filament-specific gene expression is sufficient to drive the C. albicans yeast-pseudohyphal-hyphal transition. Finally, we describe the first transcriptional profile of the C. albicans reverse hyphal-pseudohyphal-yeast transition and demonstrate that this transition not only involves down-regulation of known hyphal-specific genes but also differential expression of additional genes which have not previously been associated with the forward transition, including many involved in protein synthesis. These findings provide new insight into genome-wide mechanisms important for determining fungal morphology and suggest that in addition to similarities, there are also fundamental differences in global gene expression as pathogenic filamentous fungi undergo forward and reverse morphological transitions. The Dosage Experiment (13 arrays) was performed twice (two biological replicates). MBY38 cells were treated with various concentrations of Doxycycline (Dox): 20 (n=3), 0.4 (n=1), 0.35 (n=1), 0.3 (n=1), 0.25 (n=1), 0.2 (n=1), 0.15 (n=1), 0.1 (n=1), 0.05 (n=1), 0.02 (n=1) and 0 µg/mL (n=1). Each 20 ug/ml sample was used for 3 technical replicate arrays, one of which was labeled using reverse fluors. The reference sample consisted of equal aliquots of the experimental samples. The Forward Transition Experiment (23 arrays) was performed twice (two biological replicates). MBY38 cells were grown in the presence (n=10) or absence (n=10) of 1.0 ug/ml Dox and subsequently harvested at time points between 1 and 10 hours. Each 1.0 ug/mL Dox treated sample was collected at 0 hours and used for 3 technical replicate arrays, one of which was labeled using reverse fluors. The reference sample consisted of equal aliquots of all 21 experimental samples. The Reverse Transition Experiment (26 arrays) was performed twice (two biological replicates). MBY38 cells were grown in the presence (n=10) or absence (n=10) of 20.0 ug/ml Dox and subsequently harvested at time points between 1 and 10 hours. Each 20.0 ug/mL sample was collected at 0 hours and used for 3 technical replicate arrays, one of which was labeled using reverse fluors. Each untreated (no Dox) sample was collected at 0 hours and used for 3 technical replicate arrays, one of which was labeled using reverse fluors. The reference sample consisted of equal aliquots of all 22 experimental samples. The Dox Control Experiment consisted of 12 arrays. PCY87 cells were grown in the presence (n=5) or absence (n=5) of 20.0 ug/ml Dox overnight to create 5 pairs of biological replicates. Three pairs of biological replicates were labelled normally (one of which was repeated as a technical replicate using reverse fluors) and 2 pairs of biological replicates were labeled using reverse fluors. The Dosage Experiment reference was used as the reference sample.

Project description:Interpreting proteomics data remains challenging due to the large number of proteins that are quantified by modern mass spectrometry methods. Weighted gene correlation network analysis (WGCNA) can identify groups of biologically related proteins using only protein intensity values by constructing protein correlation networks. However, WGCNA is not widespread in proteomic analyses due to challenges in implementing workflows. To facilitate adoption of WGCNA by the proteomics field, we created MetaNetwork, an open-sourced, R-based application to perform sophisticated WGCNA workflows with no coding skill requirements for the end user. We demonstrate MetaNetwork’s utility by employing it to identify groups of proteins associated with prostate cancer from a proteomics analysis of tumor and adjacent normal tissue samples. We found a decrease in epithelial cell-type specific biomarkers, a known hallmark of prostate tumors. We further identified changes in module eigenproteins indicative of dysregulation in protein translation and trafficking pathways. These results demonstrate the value of using MetaNetwork to improve the biological interpretation of quantitative proteomics experiments for experiments including fifteen or more samples.

Project description:Despite the continuous emergence of multi-drug resistant pathogens, the number of new antimicrobials reaching the market is critically low. Natural product peptides are a rich source of bioactive compounds, and advances in mass spectrometry have achieved unprecedented capabilities for the discovery and characterization of novel molecular species. However, traditional bioactivity assay formats hinder the discovery and biochemical characterization of natural product antimicrobial peptides (AMPs), necessitating large sample quantities and significant optimization of experimental parameters to achieve accurate/consistent activity measurements. Microfluidic devices offer a promising alternative to bulk assay systems. Herein, a microfluidics-based bioassay was compared to the traditional 96-well plate format in respective commercially-available hardware. Bioactivity in each assay type was compared using a Viola inconspicua peptide library screened against E. coli ATCC 25922. Brightfield microcopy was used to determine bioactivity in microfluidic channels while both common optical and fluorescence-based measurements of cell viability were critically assessed in plate-based assays. Exhibiting some variation in optical density and fluorescence-based measurements, all plate-based assays conferred bioactivity in late eluting V. inconspicua library fractions. However, significant differences in the bioactivity profiles of plate-based and microfluidic assays were found, and may be derived from the materials comprising each assay device or the growth/assay conditions utilized in each format. While new technologies are necessary to overcome the limitations of traditional bioactivity assays, we demonstrate that off-the-shelf implementation of microfluidic devices is non-trivial and significant method development/optimization is required before conventional use can be realized for sensitive and rapid detection of AMPs in natural product matrices.

Project description:BACKGROUND: The genetics of transcript-level variation is an exciting field that has recently given rise to many studies. Genetical genomics studies have mainly focused on cell lines, blood cells or adipose tissues, from human clinical samples or mice inbred lines. Few eQTL studies have focused on animal tissues sampled from outbred populations to reflect natural genetic variation of gene expression levels in animals. In this work, we analyzed gene expression in a whole tissue, pig skeletal muscle sampled from individuals from a half sib F2 family shortly after slaughtering. RESULTS: QTL detection on transcriptome measurements was performed on a family structured population. The analysis identified 335 eQTLs affecting the expression of 272 transcripts. The ontologic annotation of these eQTLs revealed an over-representation of genes encoding proteins involved in processes that are expected to be induced during muscle development and metabolism, cell morphology, assembly and organization and also in stress response and apoptosis. A gene functional network approach was used to evidence existing biological relationships between all the genes whose expression levels are influenced by eQTLs. eQTLs localization revealed a significant clustered organization of about half the genes located on segments of chromosome 1, 2, 10, 13, 16, and 18. Finally, the combined expression and genetic approaches pointed to putative cis-drivers of gene expression programs in skeletal muscle as COQ4 (SSC1), LOC100513192 (SSC18) where both the gene transcription unit and the eQTL affecting its expression level were shown to be localized in the same genomic region. This suggests cis-causing genetic polymorphims affecting gene expression levels, with (e.g. COQ4) or without (e.g. LOC100513192) potential pleiotropic effects that affect the expression of other genes (cluster of trans-eQTLs). CONCLUSION: Genetic analysis of transcription levels revealed dependence among molecular phenotypes as being affected by variation at the same loci. We observed the genetic variation of molecular phenotypes in a specific situation of cellular stress thus contributing to a better description of muscle physiologic response. In turn, this suggests that large amounts of genetic variation, mediated through transcriptional networks, can drive transient cell response phenotypes and contribute to organismal adaptative potential. A wide genomic project was designed to combine genetic and transcriptome analysis. This project involved about 1,000 F2 pigs from 15 half-sib families to identify QTL for meat quality traits (Cherel et al., unpublished data). In this study, we focused on one family of 57 half sib F2 pigs. Total RNA was isolated from each of the 57 muscle samples using a commercial kit, and controlled for quality and concentration using an AGILENT 2100 bioanalyzer. cDNA was synthesized and labelled from 5 µg total RNA by simultaneous reverse transcription of mRNA using SuperScriptTM II RNase H- Reverse Transcriptase and 33P-deoxy-CTP. Each muscle sample mRNA was hybridized at 68°C during 24 h to one array. The arrays were then exposed to radioisotopic-sensitive imaging plates that were scanned thereafter with a phosphor imaging system at a 25 µm resolution. Hybridization images were quantified using a semi-automated software through a grid process with a fixed spot diameter. The output was then subjected to the data analysis process.

Project description:Pyrethroids are neurotoxicants that disrupt nervous system function by interacting with a variety of membrane bound ion channels on neuronal plasma membranes. This study is designed to investigate the transcriptional events downstream of pyrethroid-induced disruption of nervous system excitability. Adult, male Long-Evans rats were orally dosed in vivo with a single dose of either permethrin (1, 10, or 100 mg/kg) or deltamethrin (0.3, 1, 3 mg/kg) at levels that produce only modest behaviroal effects in the whole animal (Wolansky et al. 2006). Transcriptional profiles were obtained from frontal cerebrocortical tissue 6 hours after acute exposure. The primary goals were 1) to identify dose-responsive biomarkers of effect for pyrethroids and 2) identify sensitive intracellular signaling or metabolic pathways sensitive to pyrethroid compounds. Experiment Overall Design: In total 60 samples were analyzed in the present study: vehicle control (n = 12), 1 mg/kg permethrin (n=8), 10 mg/kg permethrin (n = 8), 100 mg/kg permethrin (n = 8), 0.3 mg/kg deltamethrin (n = 8), 1 mg/kg deltamethrin (n = 8), 3 mg/kg deltamethrin (n = 8). Transcriptional profiles for each test subject were obtained independently, without sample pooling. Experiment Overall Design: The publication will include an Appendix Table comparing the variability of RMA values (see Sample VALUE columns) to that of GCOS values (see Sample .CHP files).

Project description:We found that the antibiotic colistin acts synergistically with antifungals of the echinocandin class (e.g. aminocandin) on C. albicans cells. In order to elucidate the mode of action of colistin in fungi we performed microarray analysis of samples treated with only aminocandin (0.00125µg/ml) or treated with aminocandin (0.00125µg/ml) and colistin (5µg/ml). We compared: (A). untreated cells to cells treated with aminocandin only; (B). cells treated with aminocandin to cells treated with aminocandin and colistin. By comparing those datasets it should be possible to identify genes differentially expressed in response to aminocandin and in response to both drugs.
