Strategic destabilization of K-MT attachments in elderly cells delays senescence

Project description:Chromosomal instability (CIN) refers to the rate at which cells are unable to properly segregate whole chromosomes, leading to aneuploidy. Using young to old-aged human dermal fibroblasts, we observed a dysfunction of the mitotic machinery arising with age that mildly perturbs chromosome segregation fidelity and contributes to the generation of fully senescent cells. Here, we found that elderly cells have an increased number of stable kinetochore-microtubule (k-MT) attachments and decreased efficiency in the correction of improper k-MT interactions. Importantly, chromosome mis-segregation rates in old-aged cells decreased upon both genetic and small molecule enhancement of MT-depolymerizing kinesin-13 activity. Notably, restored chromosome segregation accuracy inhibited the phenotypes of cellular senescence.

Mutant p53R273H regulated microRNA profiling in presence and absence of DNA damage in H1299 cells

Project description:In the present study, we used a high-throughput small RNA deep sequencing followed by a systematic computational analysis to identify genome wide mutant p53R273H regulated miRNAs in both DNA damage dependent and independent context. Several miRNA-mRNA regulatory networks have been predicted that might contribute to mutant p53 GOF properties. Differentially regulated miRNA signature profile has been validated in the lung cancer patients harboring wildtype and mutant p53. We identified specific miRNA signatures for lymph node metastasis associated with p53 mutation in lung adenocarcinoma and also predicted the possible contribution of two mutant p53 regulated miRNAs in EMT process. Furthermore, this study identified a hitherto unknown miRNA in human which might act as one of the crucial downstream targets of GOF mutant p53 to confer oncogenic properties. RNA-seq transcription analysis of Herbaspirillum seropedicae phaC1 mutant strain in comparison with the wild type strain (SmR1)

Project description:In this study, we have investigated the physiological consequences of PHB (poly(3-hydroxybutyrate)) synthesis in H. seropedicae by characterising the trancriptional changes in a mutant strain lacking phaC1 gene which codes for the PHA synthase enzyme essential for the last step in the synthesis of PHB. To do this experiment both wild type (SmR1) and phaC1 mutant were cultured on Nfb-Malate-HP media suplemented with 20 mM of ammonium chloride under 30 Celsius degrees and 120 rpm shaking rate until the late log-phase (O.D600 = 1.0), when the peak of PHB production is observed. The cultures obtained as above were harvested for RNA extraction and transcriptome analysis.

RNA-seq analysis of E. coli BW25113 during exponential growth on M9 minimal medium supplemented with either glucose, xylose or glucose+xylose (glucose exponential phase)

Project description:Escherichia coli strain BW25113 carying the plasmid [pBR322 PihfB-mTagBFP PxylA-mRFP1] was grown on minimal M9 medium with either glucose (15 mM), xylose (18 mM), or a mix of glucose (6 mM) and xylose (11 mM). The scope here was to observe transcriptomic differences on glucose versus xylose and to pinpoint putative effects of xylose in the medium during the growth on glucose. M9 medium contains 33.7 mM Na2HPO4, 22 mM KH2PO4, 8.55 mM NaCl, 9.35 mM NH4Cl, 1 mM MgSO4, 0.3 mM CaCl2, 13.4 mM EDTA, 3;1 mM FeCl3-6H2O, 0.62 mM ZnCl2, 76 μM CuCl2-2H2O, 42 μM CoCl2-2H2O, 162 μM H3BO3, 8.1 μM MnCl2-4H2O, 1 μg.L-1 thiamine and carbon sources as described above. M9 medium was supplemented with 20 mg.L-1 chloramphenicol to maintain the plasmid pBR322 PihfB-mTagBFP PxylA-mRFP1. This plasmid was used to slow down and monitor the glucose-xylose transition, hence it has no obvious effect on the proposed datasets since they concern exponential phases. Growths were performed in 1L bioreactors (pH 7, 37°C, pO2>20%). Inoculations were done at 0.03 OD 600 nm and sampling was performed between OD 0.5 and 1. Three independent repetitions led to three biological replicates per conditions. Cell samples were processed to extract RNA using trizol/phenol treatment. ERCCs were added as a control for normalization, before ribodepletion in order to eliminate ribosomal RNAs. RNAseq analysis was carried out in IonTorrent (Ion S5, Thermofischer) on the GETbiopuce platform. The data were normalized using the R package following the TMM_exact methodology developed in the team.

Project description:Estrogens receptor a (ERÎ±) is essential for breast tumors,since about seventy percent of breast cancers are detected as ERÎ± positive.Recent studies suggest that ERÎ± is related with the epithelial cell morphology. Recently, it has demonstrated that the suppression of ERÎ± induced epithelial-mesenchymal transition (EMT) in the MCF-7 breast cacner cells. Interestingly, the loss of ERa resulted in strong differences on the gene expression profile of a variety of genes. Therefore, the aim of the RNA-seq is to elucidate the effect of the silencing of ERÎ± on the mRNA levels of a larger variety of genes, thus revealing possible target genes which may be implicated on the aggressive phenotype and behavior of the ERÎ±-suppresed MCF-7/SP10+ breast cancer cells. For this reason total RNA from both MCF-7/SP10+ cells and of their internal control MCF-7/C cells was extracted in 3 biological replicates and 3 technical replicates.
