Genomic variation in Mozambique and Angola: Contribution to the Bantu Expansion

ABSTRACT: We seek to investigate the genetic relationships between different Bantu-speaking populations and the migratory routes they followed during various phases of the Bantu expansion. Genomic and whole genome amplified DNA were genotyped on the Illumina InfiniumOmni2.5Exome-8v1.3 array. For quality control filtering, we used the PLINK v1.9 software and custom scripts.

Genotyping of 75 individuals from the Afrikaner population of South Africa

Project description:The Afrikaner population of South Africa are the descendants of European colonists who started to colonize the Cape of Good Hope in the 1600s. In the early days of the colony, mixed unions between European males and non-European females gave rise to admixed children who later became incorporated into either the Afrikaner or the “Coloured" populations of South Africa. Differences in ancestry, social class, culture, sex ratio and geographic structure led to distinct characteristic admixture patterns in the Afrikaner and Coloured populations. The Afrikaner population has a predominant European composition, whereas the Coloured population has more diverse ancestries. Genealogical records previously estimated the contribution of non-Europeans into the Afrikaners to be between 5.5%-7.2%. NB two individuals withdrew consent so this data contains only 75 individuals as compared to the 77 cited in the article.

Genotyping of SNP array in individuals with San ancestry in southeastern Africa

Project description:Only a few scattered groups with oral traditions of Khoe-San hunter-gatherer ancestry remain in southeastern Africa. We investigate genomic variation of remaining individuals from two South African groups with oral histories connecting them to eastern San groups, i.e., the San from Lake Chrissie and the Duma San of the uKhahlamba-Drakensberg. Using ~2.2 million genetic markers, combined with comparative published datasets, we show that the Lake Chrissie San have genetic ancestry from both Khoe-San (likely the ||Xegwi San) and Bantu-speakers. Specifically, we found that the Lake Chrissie San are closely related to current southern San groups (i.e. the Karretjie People). Duma San individuals, on the other hand, were genetically similar to southeastern Bantu speakers from South Africa. Samples were genotyped on the Illumina Omni2.5M (HumanOmni25-8v1-2_A1) SNP chip. Results were analyzed using the software GenomeStudio 2011.1 and the data were exported to Plink format, aligned to Human Genome build version 37.

Genotyping of 327 individuals from 14 populations across the Sahel/Savannah belt that were genotyped on the Illumina H3Africa Consortium Array.

Project description:The Sahel/Savannah belt harbours diverse populations with different demographic histories and different subsistence patterns. However, populations from this large African region are notably under-represented in genomic research. To investigate the population structure and adaptation history of populations from the Sahel/Savannah space, we generated dense genome-wide genotype data of 327 individuals—comprising 14 ethnolinguistic groups, including ten previously unsampled populations. DNA samples were genotyped on the Illumina H3Africa Consortium Array (BeadChip type: H3Africa_2017_20021485_A2; designed for SNP-genotyping of 2,267,346 SNPs) at the SNP&SEQ Technology Platform, NGI/SciLifeLab Genomics (Sweden). Project description:Patient with multiple sclerosis improves during pregnancy while temporarily worsening post-partum. The reasons behind the disease modulation during pregnancy remain unknown. In this study, we have investigated the effect of pregnancy on circulating CD4+ and CD8+ T cells from patients with multiple sclerosis and healthy controls to gain a deeper understanding why patients with multiple sclerosis improves during pregnancy. We assessed epigenome-wide DNA methylation in CD4+ and CD8+ T cells obtained during (1st, 2nd and 3rd trimester) and after pregnancy (6 weeks post-partum), using the Infinium MethylationEPIC 850K array.

Epigenome-wide DNA methylation profiling in cord blood CD4+ T cells from children treated prenatally with Lactobacillus reuteri and/or omega-3 fatty acids

Project description:In this study, we have examined the effect of combined prenatal Lactobacillus reuteri and omega-3 fatty acid supplementation on DNA methylation patterns in neonatal immune cells from children with a high propensity of developing allergies. We addressed this matter by assessing epigenome-wide DNA methylation patterns in CD4+ T helper cells obtained at birth, using the Illumina MethylationEPIC 850K array. Samples were retrieved from all four arms of the on-going PRObiotics and OMega-3 (PROOM-3, ClinicalTrials.gov-ID: NCT01542970) allergy prevention trial, and treatment-induced differential methylation as well as network modules were assessed.

Single cell RNA, BCR and CITE-Seq of longitudinal COVID-19 patients

Project description:6 patients with severe COVID-19 were followed longitudinally during hospitalization and up to 1 year after infection, when they also received a vaccine. For each time point and patient, PBMCs were collected and split into 3 pools: 1/3 was sequenced straight; from 1/3 of the samples B cells were enriched (B cell enrichment kit from StemCell) and from 1/3 of the samples, antigen-specific cells were sorted using barcoded N, S and RBD probes. All samples were further stained using a cocktail of 181 barcoded Abs. For all samples we have sequences gene-expression, B cell receptor and Cell surface proteins.
