Global Analysis of Yeast mRNPs

Project description:Proteins regulate gene expression by controlling mRNA biogenesis, localization, translation and decay. Identifying the composition, diversity and function of mRNPs (mRNA protein complexes) is essential to understanding these processes. In a global survey of S. cerevisiae mRNA binding proteins we identified 120 proteins that cross-link to mRNA, including 66 new mRNA binding proteins. These include kinases, RNA modification enzymes, metabolic enzymes, and tRNA and rRNA metabolism factors. These proteins show dynamic subcellular localization during stress, including assembly into stress granules and P-bodies (Processing-bodies). CLIP (cross-linking and immunoprecipitation) analyses of the P-body components Pat1, Lsm1, Dhh1 and Sbp1 identified sites of interaction on specific mRNAs revealing positional binding preferences and co-assembly preferences. Taken together, this work defines the major yeast mRNP proteins, reveals widespread changes in their subcellular location during stress, and begins to define assembly rules for P-body mRNPs. Interaction of Human Cytomegalovirus pUL52 with major components of the viral DNA encapsidation network underlines its essential role in genome cleavage-packaging

Project description:Cleavage of human cytomegalovirus (HCMV) genomes and their packaging into capsids requires at least seven essential viral proteins, yet it is not completely understood how these proteins cooperate to accomplish this task. Besides the portal protein pUL104 and the terminase subunits pUL51, pUL56, and pUL89, the UL52 protein is also necessary for HCMV genome encapsidation, however, knowledge about pUL52 is scant. In the absence of pUL52, viral concatemers are not cleaved into unit-length genomes and no DNA-filled capsids are observed, yet no viral or cellular proteins interacting with pUL52 have been identified that would explain how pUL52 exerts its essential role in the HCMV infection cycle. In this study, we aimed at a comprehensive definition of pUL52-interacting proteins in infected cells. Using suitable HCMV mutants, we employed three complementary state-of-the-art proteomic approaches, namely biotin ligase-dependent proximity labeling, affinity purification and cross-linking mass spectrometry. These experiments, combined with thorough validation by immunoblotting, pointed to several viral DNA-associated proteins and key players pivotal for genome encapsidation as interactors of pUL52. The most noticeable direct pUL52 interaction partners were the terminase subunits pUL56 and pUL89 as well as the portal protein pUL104. Hence, we suggest a model of pUL52 function in which pUL52 mediates association of HCMV genomes with the terminase subunits and the capsid portal. Taken together, our data contribute to the understanding of an essential viral process previously recognized as a prominent antiviral target. Disturbing the identified pUL52 interactions may provide a starting point to develop novel antiviral medication.

Characterizing the dynamic oligomerization of Hsp90β using photo-cross-linking

Project description:Cross-linking mass spectrometry (XL-MS) is a powerful tool for probing protein structures. While conventional chemical cross-linkers react with specific residues with defined chemistry, photo-cross-linkers, despite their superior reactivity, have been hindered by incomplete mechanistic understanding and lack of analytical framework. Here, we show that diazirine-based photo-cross-links are inherently MS-cleavable, generating composite backbone and side-chain fragments that complicates spectral interpretation. Yet, leveraging the side-chain fragmentation fingerprints, we developed a machine learning model that, when integrated with existing search algorithms, significantly improves ion coverage and reduces false discovery rate. Furthermore, we engineered a homo-bifunctional diazirine cross-linker, enabling true on-demand photo-cross-linking. Applying this workflow, we captured transient tetrameric assemblies of human Hsp90β and revealed structural transitions in association equilibrium upon heat stress, features inaccessible with conventional chemical cross-linking. Together, our work establishes a new paradigm in XL-MS, combining temporal resolution of photo-activation with analytical confidence for residue-level structural insights.

"In-gel cross-linking mass spectrometry (IGX-MS) of proteins and protein complexes"

Project description:Cross-linking mass spectrometry has developed into an important method to study protein structures and interactions. The in-solution cross-linking workflows involve time and sample consuming steps and do not provide sensible solutions for differentiating cross-links obtained from co-occurring protein oligomers, complexes, or conformers. Here we developed a cross-linking workflow combining blue native PAGE with in-gel cross-linking mass spectrometry (IGX-MS). This workflow circumvents steps, such as buffer exchange and cross-linker concentration optimization. Additionally, IGX-MS enables the parallel analysis of co-occurring protein complexes using only small amounts of sample. Another benefit of IGX-MS observed by experiments on GroEL and purified bovine heart mitochondria, is the substantial reduction of artificial over-length cross-links when compared to in-solution cross-linking. We next used IGX-MS to investigate the complement components C5, C6, and their hetero-dimeric C5b6 complex. The obtained cross-links were used to generate a refined structural model of the complement component C6, resembling C6 in its inactivated state. This finding shows that IGX-MS can be used to provide new insights into the initial stages of the terminal complement pathway.

NHS Carbamate Cross-Linkers Provide Complementary XL-MS Restraints via Preferential N-Terminal Targeting

Project description:Cross-linking mass spectrometry (XL-MS) has become a valuable tool for investigating the structural morphology and plasticity of proteins. Traditional cross-linkers contain two N-hydroxy succinimide (NHS) esters that mainly react with lysine residues. In this work, we optimized the in-solution reactivity of the cross-linker disuccinimidyl sulfoxide (DSSO) carbamate. DSSO carbamate is a DSSO analogue bearing two NHS carbamate groups instead of NHS esters as reactive moiety. The higher stability of the carbamate function mitigates the degradation of DSSO via retro-ene sulfoxide elimination in standard XL-MS buffers which limits the cross-linking yield. Additionally, we elucidated its characteristic gas-phase dissociation behavior and optimized the collision energy (CE) for automated analysis with XL-MS search engines. Cross-link site analysis of bovine serum albumin highlighted an unexpected abundance of cross-link species involving the N-terminus of the protein. We attributed this to a higher N-terminal reactivity of the NHS carbamate group compared to NHS esters. We confirmed our hypothesis by cross-linking non-acetylated and N-terminally acetylated α-asynuclein with DSSO carbamate and the NHS ester-based disuccinimidyl dibutyric urea (DSBU) cross-linker. Finally, we applied the NHS carbamate-based cross-linker NNP9 and observed the same chemical propensity. NHS carbamate-based reagents give complementary XL-MS restraints to NHS ester-based cross-linkers and can be useful for studying systems where N-terminal binding plays a significant role. We anticipate that this unexpected selectivity of NHS carbamates to protein N-termini may have applications in bioconjugation and chemical proteomics in general.
