Histone modification profiling (using the iChIP protocol) for two markers of regulatory activity (H3K4me3, H3K27ac) from a panel of genetically diverse crosses of Drosophila melanogaster during embryogenesis

ABSTRACT: Profiling of histone modifications with the iChIP protocol (PMID25103404) using antibodies against two markers of regulatory activity: H3K27ac (abcam, ab4729) and H3K4me3 (Millipore, 07-473). All paternal fly lines were taken from the Drosophila Genetic Reference Panel crossed to a common mother (PMID31308546). Data were collected at three time points (2-4h, 6-8h, 10-12h at 25C) with two biological replicates per collection.

Single cell chromatin accessibility was profiled by sciATAC-seq in F1 hybrid embryos obtained by crossing males from four genetically distinct inbred lines from the DGRP collection (Mackay et al. 2012) to females from a common maternal “virginizer” line. F1 embryos were profiled at three key stages of embryonic development: 2-4 hours, 6-8 hours and 10-12 hours after egg laying.

RNA-seq in D. melanogaster carrying second (CyO) and third (TM3) balancer chromosomes

Project description:We used a Drosophila melanogaster line (a "double balancer") carrying balancer chromosomes for both the second (CyO) and third (TM3) chromosomes, and crossed it to an isogenic wild-type "virginizer" line. Trans-heterozygous adults from the F1 generation were further crossed to the wild-type parental line to obtain the pool of N1 embryos. Allele-specific RNA-seq was used to measure changes in gene expression from both chromosomes.

Project description:CUTnTag against Beaf-32, CP190 and CTCF was performed in wild-type and insulator-depleted embryos collected between 2h10 and 2h40 after egg laying (corresponding to the stage NC14). Spike-ins from D. virilis were used in each reaction. For each sample, 50k nuclei from each species were mixed together at the start of the protocol. For each protein, CUTnTag was done in biological duplicates. Sequencing was performed on Illumina NextSeq 500.

Chromatin immunopreciptitation of Drosophila DNA using antibodies against RMA polymerase II CTD repeats

Project description:Crosslinked chromatin from wild type flies was sonicated into small fragments, and used in ChIP reactions using a monoclonal antibody, 8WG16, against RNA polymerase II CTD repeats. Input material was removed prior to chIP, and a control chIP was incubated with normal rabbit IgG. The Input and IPed DNA was purified, amplified, and hybridized to Affymetrix Drosophila genomic tiling arrays.

Genome-wide maps of chromatin state in staged Drosophila embryos and cell lines.

Project description:This is a dataset generated by the Drosophila Regulatory Elements modENCODE Project led by Kevin P. White at the University of Chicago. It contains ChIP-seq data generated on Solexa Genome Analyzer for several Transcription Factors and Chromatin associated Proteins. This dataset is called February_1st_datafreeze and is part of the regular datafreezes we produce for the modENCODE project. The factors analyzed in this freeze are: CTCF in S2 cells, Caudal in embryos 0-4h, embryos 4-8h, L3 larvae and Adult Female, EcR in White Pre-Pupae (10 to 11 hours and 30 to 33 hours) and HDAC1, HDAC3, HDAC6, HDAC4a and HDAC11 in Embryos 0-12h. ChIP samples have been sequenced on the Solexa Genome Analyser (36 bp reads) following the standard Illumina protocol.

Proteomic analysis of cellular soluble proteins from human bronchial smooth muscle cells by combining nondenaturing micro 2DE and quantitative LC-MS/MS: Preparation of more than 4000 native protein maps

Project description:Soluble proteins of human bronchial smooth muscle cells (HBSMC) were separated by nondenaturing micro 2DE and a 30 mm X 40 mm area of the CBB-stained slab gel (1.0 mm thick) was cut into 1.1 mm X 1.1 mm squares, then the proteins in the 972 gel pieces (squares) were applied to quantitative LC-MS/MS. Grid-cutting of the gel was employed to; (i) ensure the total analysis of the proteins in the area, (ii) standardize the conditions of analysis by LC-MS/MS, (iii) reconstruct the protein distribution patterns from the quantity data [Jin, et al. Electrophoresis 2014, 35, 2055-2064, PRIDE Project PXD000852]. Totally 4323 proteins were identified in successfully analyzed 967 squares and the quantity distribution of each was reconstructed as a color density pattern (a native protein map). The quantity of the proteins distributed from 3.6 % to 1 X 10-5 % of the total protein quantity in the grid area. Each protein map was characterized by many features, such as the position of quantity peak square, number of detected squares, degree of concentration (focused or dispersed), etc. About 4 percent of the proteins were detected in 100 or more squares, suggesting that they might be ubiquitous and interacting with other proteins. In contrast, many proteins showed more concentrated quantity distribution and the quantity peak positions of 565 proteins with defined degree of concentration were summarized into a quantity peak map. These results for the first time visualized the distribution patterns of cellular proteins on a nondenaturing 2DE gel, which would further provide information on their interactions.
