Blood RNA sequencing in HIV-negative healthy volunteers and people living with HIV on effective, long-term anti-retroviral therapy

ABSTRACT: Immune activation in people living with HIV on anti-retroviral therapy is associated with increased risk of morbidity and mortality, but the underlying mechanisms are poorly understood. To identify whether perturbation of immunological pathways persist at systems level, we compared genome-wide whole blood transcriptomes from 26 people living with HIV on long-term anti-retroviral therapy with 12 HIV-negative healthy controls. All participants were Caucasian male adults recruited from London, UK. People living with HIV were on anti-retroviral therapy for a median of 8.5 years (interquartile range 3-16 years). They had undetectable plasma HIV viral load (<40 copies/ml) and median circulating CD4 counts of 703 cells/µl (interquartile range 491-841 cells/µl).

Project description:HIV-infected long-term non-progressors (LTNPs) are a special group of people who can naturally control HIV and maintain good host immunity. Their mechanism is related to viruses, host genetic characteristics, immune response and other factors, but the relationship between the activation level of innate immunity and long-term non-progression is not clear. Therefore,we hypothesize that LTNPs may have some founction to control the HIV replication in vivo.In this study, we used RNA-seq to investigate the transcription（lncRNA, miRNA and mRNA) profiles of LTNPs and typical progressors (TPs).This study is showing expression spectrum of mRNA and non-coding RNA between HIV-infected long-term non-progressors and typical progressors, and analyze the role of mRNA,IncRNA and miRNA in the HIV infected long-term non-progression based on whole transcriptome level.This study reveals the mechanism of different disease progression between LTNPs and TPs through functional enrichment analysis and differentially expressed genes(DEGs) analysis.

The blood transcriptional signature of recombinant human erythropoietin administration and implications for anti-doping strategies

Project description:Scottish trained individuals (SCO; n = 18) living and training at or near sea-level and Kenyan runners (KEN; n = 20) living and training at ~2,150 m received rHuEPO injections of 50 IUâ kg-1 body mass every two days for four weeks. Blood was collected at baseline, during rHuEPO administration and for four weeks after administration. Eight time points per subject were selected for gene expression analysis; two baseline samples, then one sample at two days, two weeks and four weeks after the first rHuEPO injection and one week, two weeks and four weeks after ceasing rHuEPO administration. RNA was extracted from blood stabilized in Tempus Blood RNA tubes (Life Technologies), amplified, labelled and hybridized to Illumina HumanHT-12v4 Expression BeadChips (Illumina). Expression data was analysed using Rank Products with a Benjamini-Hochberg 5% false discovery rate and an additional 1.5 fold-change threshold. The expression profiles of a subset of target genes was further confirmed using QuantiGene Plex assay (Affymetrix) and Limma (linear models for microarray).

Differences and commonalities in plasma membrane recruitment of the two morphogenetically distinct retroviruses HIV-1 and MMTV

Project description:The targeting of retroviral Gag polyproteins to the inner leaflet of the plasma membrane is mediated by the N-terminal matrix (MA) domain of Gag. Since retroviruses of different morphogenetic types assemble their immature particles in distinct regions of the host cell, the mechanism of plasma membrane targeting differs between distinct retroviral morphogenetic types. To address this, we have focused on possible mechanistic differences of the MA-plasma membrane targeting of the B type mouse mammary tumor virus (MMTV) and C type HIV-1, which assembles in the cytoplasm and at the plasma membrane, respectively. Molecular dynamic (MD) simulations together with surface mapping have indicated that MMTV uses, similarly to HIV-1, the myristic switch mechanism to anchor the MA to the membrane and electrostatically interacts with phosphatidylinositol 4,5-bisphosphate to stabilize MA orientation. We have observed that the affinity of the MMTV MA to the membrane is lower than the affinity of the HIV 1 MA. This might be related to their different topology and the number of basic residues in the highly basic region, which probably reflects the requirement of C-type retroviruses for tighter membrane binding, essential for the assembly, in contrast to D/B-type retroviruses, assembling in the cytoplasm. Additionally, a comparison of the membrane topology of the HIV-1 MA using the surface mapping method and MD simulations has shown that the residues located at the C-terminus of the HIV-1 MA could be responsible for the stabilization of protein-protein interactions within the HIV-1 MA lattice at the plasma membrane.

Project description:Whole genome transcriptional profiling by microarray of blood taken from HIV-negative healthy volunteers (n=15), and HIV patients before (n=24) and after three months of anti-retroviral therapy (n=17). This submission includes two human whole genome Agilent Array Designs: A-AGIL-28 and A-GEOD-20844. Each of the individual raw array files are included as well as a single processed file representing the data matrix of all the merged and normalised data for the probes that are shared by the two array designs.

B-cell compartment hyperactivation in PHIV

Project description:Despite a successful antiretroviral therapy (ART), adolescents living with perinatally acquired HIV (PHIV) experience signs of B-cell hyperactivation with expansion of 'namely' atypical B-cell phenotypes, including double negative (CD27-IgD-) and termed age associated (ABCs) B-cells(T-bet+CD11c+), which may result in reduced cell functionality, including loss of vaccine-induced immunological memory and higher risk of developing B-cells associated tumors. In this context,perinatally HIV infected children (PHIV) deserve particular attention, given their life-long exposure to chronic immune activation.

Plasma Glycomic Markers of Accelerated Biological Aging During Chronic HIV Infection

Project description:People with HIV (PWH) experience an increased vulnerability to premature aging and inflammation-associated comorbidities, even when HIV replication is suppressed by antiretroviral therapy (ART). However, the factors that contribute to or are associated with this vulnerability remain uncertain. In the general population, alterations in the glycomes of circulating IgGs trigger inflammation and precede the onset of aging-associated diseases. Here, we investigate the IgG glycomes of cross-sectional and longitudinal samples from 1,216 women and men, both living with virally suppressed HIV and those without HIV. Our glycan-based machine learning models indicate that living with chronic HIV significantly accelerates the accumulation of pro-aging associated glycomic alterations. Consistently, PWH exhibit heightened expression of senescence associated glycan-degrading enzymes compared to their controls. These glycomic alterations correlate with elevated markers of inflammatory aging and the severity of comorbidities, potentially preceding the development of such comorbidities. Mechanistically, HIV-specific antibodies glycoengineered with these alterations exhibit reduced anti-HIV IgG-mediated innate immune functions. These findings hold significant potential for the development of glycomic based biomarkers and tools to identify and prevent premature aging and comorbidities in people living with chronic viral infections.
