ABSTRACT: We had 2 groups of 3 mice each. One group we infected with 200 pfu lymphocytic choriomeningitis virus-strain WE (LCMV-WE) and the other group stays uninfected. 5 days post infection we take the spleen, extract total RNA and then the microarray was performed.

Pathogen-associated molecular patterns decisively influence antiviral immune responses, whereas the contribution of endogenous signals of tissue damage, also known as damage-associated molecular patterns or alarmins, remains ill defined. Transcription profiling of liver from wild type, Rev knock out and Rev-erb-alpha transcgenic mice to identify target genes of PAR bZip

Project description:Found PAR bZip target genes. The loss of circadian PAR bZip transcription factors results in epilepsy, DBP (albumin D-site-binding protein), HLF (hepatic leukemia factor), and TEF (thyrotroph embryonic factor) are the three members of the PAR bZip (proline and acidic amino acid-rich basic leucine zipper) transcription factor family. All three of these transcriptional regulatory proteins accumulate with robust circadian rhythms in tissues with high amplitudes of clock gene expression, such as the suprachiasmatic nucleus (SCN) and the liver. However, they are expressed at nearly invariable levels in most brain regions, in which clock gene expression only cycles with low amplitude. Here we show that mice deficient for all three PAR bZip proteins are highly susceptible to generalized spontaneous and audiogenic epilepsies that frequently are lethal. Transcriptome profiling revealed pyridoxal kinase (Pdxk) as a target gene of PAR bZip proteins in both liver and brain. Pyridoxal kinase converts vitamin B6 derivatives into pyridoxal phosphate (PLP), the coenzyme of many enzymes involved in amino acid and neurotransmitter metabolism. PAR bZip-deficient mice show decreased brain levels of PLP, serotonin, and dopamine, and such changes have previously been reported to cause epilepsies in other systems. Hence, the expression of some clock-controlled genes, such as Pdxk, may have to remain within narrow limits in the brain. This could explain why the circadian oscillator has evolved to generate only low-amplitude cycles in most brain regions.; find REV-ERB ALPHA target genes

Transcription profiling of mice mutant for Sox8 and Sox9 has early testicular sterility

Project description:To study a possible redundant role of mouse Sox8 and Sox9 after testis induction we generated double mutants by AMH-Cre conditional inactivation of Sox9 in a Sox8-/- background. Double mutants arrest spermatogenesis in early pubescence. We performed expression profiling to explore causes. AMH-Cre/+;Sox9flox/flox;Sox8-/- is a conditional homozygous knockout of SOX9 in a sox8-/- background, using an AMH-CRE line where the CRE recombinase is expressed under the promoter region of the human AMH gene in Sertoli cells starting at E13.5. The specific cross was between males of the genotype +/+;Sox9flox/flox;Sox8-/- and females of the genotype AMH-Cre/+;Sox9flox/flox;Sox8+/-.

Project description:Budding yeast telomeres and cryptic mating-type loci are anchored at the nuclear envelope, forming foci that sequester Silent information regulators (SIR factors), much as heterochromatic chromocenters in higher eukaryotes sequester HP1. Here we examine the impact of such subcompartments for regulating transcription genome-wide. We show that the efficiency of subtelomeric reporter gene repression depends not only on the strength of SIR factor recruitment by cis-acting elements, but also on the accumulation of SIRs in perinuclear foci, which result from the clustering of telomeres. To monitor the effects of disrupting this subnuclear compartment, we performed microarray analyses under conditions that eliminate telomere anchoring, while preserving SIR complex integrity. We found 60 genes reproducibly misregulated. Among those with increased expression, 22% were within 20kb of a telomere, confirming that NE anchoring helps repress natural subtelomeric genes. In contrast, loci that were down-regulated were distributed over all chromosomes. Half of this ectopic repression was SIR-complex dependent. We conclude that released SIR factors can promiscuously repress transcription at nontelomeric genes despite the presence of "anti-silencing" mechanisms. Bioinformatic analysis revealed that promoters bearing the PAC (RNA Polymerase A and C promoters) or Abf1 binding consenses are consistently down-regulated by mislocalization of SIR factors. Thus, the normal telomeric sequestration of SIRs not only favors subtelomeric repression, but prevents promiscuous effects at a distinct subset of promoters. This demonstrates that patterns of gene expression can be regulated by changing the spatial distribution of repetitive DNA sequences that bind repressive factors.
