Saccharomyces cerevisiae transcriptome response to overexpression of the Phytophthora sojae Avh172 effector

Project description:The oomycete pathogen Phytophthora sojae causes root rot of soybean. During infection, the pathogen is thought to deliver dozens, if not hundreds, of effector proteins into the host to manipulate intracellular systems. Although these pathogen proteins often exhibit similar N-terminal delivery domains, the remaining effector region is rarely homologous to known protein domains, making it difficult to predict its biochemical function during infection. As a complement to studies in the natural host, Saccharomyces cerevisiae has been successfully used as a model system to explore the biochemical function of individual pathogen effectors. The presumption is that many effectors target conserved eukaryotic pathways in the host and consequently the expression of effectors in yeast will confer corresponding phenotypes. Indeed, putative effector functions identified using yeast functional genomic approaches have subsequently been validated in the natural host. Over-expression of the Phytophthora sojae effector Avh172 (PsAvh172) inhibits the growth of Saccharomyces cerevisiae, suggesting that the effector targets a biological pathway conserved with plants. In this study, the transcriptomes of yeast expressing PsAvh172 or an empty vector were compared to examine the global transcriptional response, in hopes of discerning the effectors biochemical target.

MDM33 overexpression suppressor screen

Project description:We performed a genome-wide screen for genetic MDM33 interaction partners. Using the opposite approach of the well known synthetic dosage lethality (screening for deletion strains in which a non-toxic overexpression is associated with a synthetic growth arrest) we screened the whole genome for genes that are essential for the growth arrest associated with MDM33 overexpression. In a pooled collection of viable haploid gene deletion mutants, of which each is tagged with a unique identifying molecular â??â??bar-codeâ??â?? sequence, the overexpression of MDM33 was induced using a galactose responsive promotor. While overexpression resulted in a growth arrest in almost all strains a small fraction of deletion mutants was able to grow under inductive conditions. We identified these strains using a microarray DNA hybridization technique that quantifies the abundance of the molecular barcodes. We propose that the affected genes are possible functional genetic interaction partners of MDM33. Predictive design of sigma factor-specific promoters

Project description:To engineer synthetic gene circuits, molecular building blocks are developed which can modulate gene expression without interference, mutually or with the host’s cell machinery. Promoter libraries of E. coli sigma factor 70 and B. subtilis B-, F- and W-dependent promoters are exploited to construct prediction models, capable of both predicting promoter TIF and orthogonality of the specific promoters. This is achieved by the creation of high-throughput DNA sequencing data from fluorescence-activated cell sorted promoter libraries.

2D-PAGE coupled with nLC-MS/MS-based identification of differentialy expressed proteins and tumorigenic pathways in MCF7 breast cancer cell line transfected for JTB protein silencing

Project description:Identification of new cancer-associated genes/proteins, characterization of their expression vari-ation, the interactomics-based assessment of differentially expressed genes/proteins (DEGs/DEPs), and understanding the tumorigenic pathways and biological processes involved in BC genesis and progression are necessary and possible by rapid and recent advances in bioin-formatics and molecular profiling strategies. Taking into account the opinion of other authors, as well as based on our own team’s in vitro studies, we sustain that JTB protein might be consid-ered as a tumor biomarker for BC and should be studied as a target for BC therapy. In this study we have identified the differentially expressed proteins (DEPs), carcinogenic pathways and bio-logical processes associated with JTB silencing, using 2D-PAGE coupled with nano-liquid chro-matography tandem mass spectrometry (nLC-MS/MS) proteomics applied to MCF7 breast cancer cell line, for complementing and completing our previous results based on SDS-PAGE, as well as in-solution proteomics of MCF7 cells transfected for JTB downregulation. The functions of significant DEPs have been analysed using GSEA and KEGG analysis. Almost all DEPs exert protumorigenic effects in JTBlow condition, sustaining the tumor suppressive function of JTB. Thus, the identified DEPs are involved in several signaling and metabolic pathways that exert protumorigenic roles: EMT, ERK/MAPK, PI3K/AKT, Wnt/β-catenin, mTOR, C-MYC, NF-κB, IFN-γ and IFN-α response, UPR, and glycolysis/gluconeogenesis. These pathways sustain cancer cell growth, adhesion, survival, proliferation, invasion, metastasis, resistance to apoptosis, cytoskeleton reorganization, maintenance of stemness, metabolic reprogramming, survival into a hostile environment, and a poor clinical outocome. In conclusion, JTB silencing might increase the neoplastic phenotype and behavior of MCF7 BC cell line.
