Histone acetylation H3K9ac ChIP-seq of Arabidopsis thaliana leaves for three genotypes (Col-0 wild type, gsnor1-3, axe1-5/hda6) in low light and dark conditions

ABSTRACT: Plants were grown for 4 weeks under short day (10 h light/14 h dark and 20 °C/16 °C, respectively). The relative humidity during the day and night was 50 %. Then, plants were transferred at 11 am (5 h after turning on the light) for 4 h either to dark (0 µE, 22 °C) or low light (100-130 µE, 22 °C) conditions and subsequently harvested.

Expression data in double knockout of HsfA1d and HsfA1e Arabidopsis mutants (KO-HsfA1d/A1e) at 30 min under high-light stress

Project description:The transcript levels of 560 genes were decreased (less than two-fold), while those of 312 genes were increased (more than two-fold) in the KO-HsfA1d/A1e plants compared with the wild-type plants. The transcript levels of HsfA2, HsfA7a, HsfA7b, HsfB1, and HsfB2a were down-regulated in the KO-HsfA1d/A1e Arabidopsis thaliana ecotype Columbia plants were grown (16 h light, 25°C/8 h dark, 22°C) on MS medium under a light intensity of 100 µE m-2 sec-1. Two-week-old seedlings were subjected to high-light stress (400 µE m-2 sec-1, 25°C).

Pratylenchus penetrans PME - Identification and characterization of the first pectin methylesterase gene discovered in the root lesion nematode Pratylenchus penetrans

Project description:Similar to other plant-parasitic nematodes, root lesion nematodes possess an array of enzymes that are involved in degradation of the plant cell wall. Here we report the identification of a gene encoding a cell wall degrading enzyme, pectin methylesterase PME (EC 3.1.1.11), in the root lesion nematode Pratylenchus penetrans. Both genomic and coding sequences of the gene were cloned for this species, showing the presence of four introns that excluded a potential bacterial contamination. Expression of the Pp-pme gene was localized in the esophageal glands of P. penetrans as determined by in situ hybridization. Temporal expression of Pp-pme in planta was validated for early time points of infection. The possible function and activity of the gene were assessed by transient expression of Pp-pme in N. benthamiana plants via a Potato virus X-based vector. To our knowledge, this is the first report on identification and characterization of a PME gene within the phylum Nematoda.

A New Mediator of Singlet Oxygen Responses in Chlamydomonas and Arabidopsis

Project description:We identified a small zinc finger protein, MBS, as a new mediator of singlet oxygen responses in Chlamydomonas and Arabidopsis. MBS is required for induction of singlet oxygen-dependent gene expression and, upon oxidative stress, accumulates in distinct granules in the cytosol of Arabidopsis cells. First, we recorded changes in light stress-regulated gene expression profiles after genetically perturbing MBS function by isolating mutants for the two MBS genes (MBS1 and MBS2) and by overexpression of MBS1 in Arabidopsis thaliana. Then, these light stress-related gene expression profiles were analyzed with respect to genes specifically responding to singlet oxygen and hydrogen peroxide/superoxide. The results indicated that MBS inactivation leads to an impaired response to singlet oxygen signaling under light stress. Knock-out or knock-down of the MBS1 and MBS2 genes and overexpression of MBS1 in Arabidopsis thaliana were compared with the wild type and the flu mutant as controls under light stress. Arabidopsis seedlings of mbs1-1, RNAi-MBS2/mbs1-1, 35S:MBS1, the wild type and the flu mutant were harvested at 0 h and 3 h of light stress (HL, 1000 µE m−2 s−1). Total RNA was extracted and cDNA was hybridized to Affymetrix ATH1 microarrays in three biological replicates.

Interaction between the light environment and the Arabidopsis wound response

Project description:We have previously identified a significant increase in chloroplast reactive oxygen species in wounded leaves of Arabidopsis and other plants, which is light-dependent (Flor-Henry et al. (2004) BMC Plant Biology 4:19). The aims of this study were to (i) examine the early response to mechanical wounding in Arabidopsis leaves, (ii) test the hypothesis that light-dependent chloroplast ROS may play a role in signalling for changes in gene expression in wounded leaves, and (iii) examine the broader impact of the light environment on the wound response in Arabidopsis. Keywords: Stress response The experiment was a two-by-two factorial design, with wounding and light as the two variables. In each replicate, there are 4 treatments: unwounded/light, unwounded/dark, wounded/light, wounded/dark. Three independent biological replicate experiments were performed, with one array hybridisation performed per treatment.

Carbon fixation (endogenous sugar) and light-dependent gene expression

Project description:Internal sugar and light specific dependent regulation of leaf gene expression was addressed by changing [CO2] to lower than compensation point [CO2] in combination with light or prolonged darkness. Plants were grown on soil in a 12/12 h light/dark rhythm at 20°C day and night and under normal [CO2]. 5 weeks after germination, the above-ground rosettes of the non-flowering plants were harvested, 12 plants per sample. Plants were harvested 4hrs after the end of night (i) under low (< 50 ppm) [CO2] and 150 µE fluorescent light , (ii) under normal [CO2] and light, and, (iii) under low [CO2] and prolonged darkness. The low [CO2] treatment started 30 min before the end of night and stopped with harvesting. Keywords: repeat

Transcription profiling by array of rice plants grown in different light and temperature conditions

Project description:Rice (Oryza sativa, spp. Indica, cv. 93-11) plants were grown in a Conviron PGR 15 growth chamber using precise control of temperature, light, and humidity.<br>Diurnal (driven) conditions included 12L:12D light cycles and 31C/20C thermocycles in three different combinations. These were: photocycles (LDHH), 12 hrs. light (L)/12 hrs. dark (D) at a constant temperature (31C; HH); photo/thermocycles (LDHC): 12 hrs. light (L) /12 hrs. dark (D) with a high day temperature (31C) and a low night temperature (20C); and thermocycles (LLHC): continuous light (LL) with 12 hrs. high/12 hrs. low temperature (31C, day; 20C, night). Light intensity and relative humidity were 1000 micromol m-2s-2 and 60%, respectively.<br>Three-month-old rice plants were entrained for at least one week under the respective condition prior to initiation of each experiment. Leaves and stems from individual rice plants were collected every four hours for 48 hrs in driven (diurnal) conditions followed by a two day freerun spacer under continuous light/temperature followed by two additional days of sampling under the same continuous free run condition.
