Exome-Seq of murine CT26 cell line - WT and gal-9-KO - in vitro

ABSTRACT: A number of studies have reported evidence of positive or negative contributions of galectin-9 (gal-9) to human and experimental malignancies. Some clinical observations and in vitro experiments suggest that cell-associated gal-9 has anti-metastatic effects. On the other hand, extra-cellular gal-9 consistently enhances tumor immune escape. The aim of this experiment is to study the impact of gal-9 gene invalidation in the colon carcinoma cell line CT26, in vitro. It complements the results of a RNAseq analysis carried out using the same cells, whose results are already available on Annotare (E-MTAB-9559)

Project description:Galectin-1 (Gal-1) and Galectin-3 (Gal-3) are conserved carbohydrate-binding proteins that also display RNA-binding activity. We generated mouse embryonic stem cells (mESC) constitutively depleted of Gal-1 and/or Gal-3 using CRISPR-Cas9, and assessed the transcriptomic effects of the individual or concomitant depletion of Gal-1 and Gal-3 in mESCs differentiated by deprivation of the leukaemia inhibitory factor (LIF) for 7 days. Wild-type cells were employed as control.

Project description:The biogenesis of iron-sulfur proteins in eukaryotes is an essential process involving the mitochondrial iron-sulfur cluster (ISC) assembly and export machineries and the cytosolic Fe/S protein assembly (CIA) apparatus. To define the integration of Fe/S protein biogenesis into cellular homeostasis, we compared the global transcriptional responses to defects in the three biogenesis systems in S. cerevisiae using DNA microarrays. Microarray analyses were carried out with regulatable yeast mutants in which representatives of each of the three biosynthetic systems could be depleted. In particular, we used the mutants Gal-YAH1, Gal-ATM1 and Gal-NBP35.

RNAseq of murine MB49 tumors - WT and gal-9-KO - grown on C57BL/6 syngenic mice through serial transplantations

Project description:A number of studies have reported evidence of positive or negative contributions of galectin-9 (gal-9) to human and experimental malignancies. Some clinical observations and in vitro experiments suggest that cell-associated gal-9 has anti-metastatic effects. On the other hand, extra-cellular gal-9 consistently enhances tumor immune escape. So far, all animal studies on this subject have been focused on gal-9 released by infiltrating cells, without paying attention to gal-9 released by malignant cells. To address this issue, we derived by gene editing, isogenic clones - either positive or negative for gal-9 - from the MB49 murine bladder carcinoma cell line. A progressive reduction of tumor growth was observed when gal-9-KO cells were subjected to serial transplantations into syngenic mice but not into nude mice thus accounting the tumor growth reduction in syngenic mice to a better immune response. Tumor fragments were collected from WT and KO tumors at different steps of the experiment : 2nd growth cycle (WT = 5 samples ; KO = 6 samples ) ; 3rd growth cycle (WT = 5 samples ; KO = 7 samples) ; 4th growth cycle (WT = 4 samples ; KO = 3 samples), in order to study the differences between WT and KO tumors through the serial transplantations, by RNAseq analysis.

Galectin-3 binding protein (Gal-3BP), coronary artery disease and cardiovascular mortality – insights from the LURIC study

Project description:Gal-3BP effects on human monocyte-derived macrophages were assessed in vitro. Macrophages were treated with recombinant human Gal-3BP or control buffer and gene expression was measured using Illumina Sentrix-8 gene arrays. Gene array data were analyzed with the Local pooled error (LPE). There was significant regulation of 217 probe sets corresponding to 200 genes (115 up, 85 down). Analysis of the significantly upregulated genes identified “inflammatory/immune response” as one of the most strongly regulated gene ontologies. Our finding that Gal-3BP induces genes and proteins involved in immune and inflammatory response in human monocyte-derived macrophages is in line with previously published data on the role of human Gal-3BP.
