DNA methylation (RRBS) profiling of the mouse myoblasts cell line C2C12 cultured in four temperature-treatment conditions

ABSTRACT: This experiment aims at investigating the effects of heat-stress on DNA methylation changes of the muscle cells in in-vitro model using the mouse myoblast cell line C2C12. Four incubation temperatures were set as a treatment condition at 35°C (cold stress), 37°C (control), 39°C (mild heat-stress) and 41°C (severe heat-stress). The cells were cultured under the treatment conditions for 72 hours prior to harvesting the cells for DNA extraction. The experiment was done in three independent replications. RNA-seq of matched samples has been profiled (E-MATAB-9895).

Differential gene expression studies for identifying genes imparting heat stress tolerance in wheat during grain filling.

Project description:Heat stress is one of the major abiotic stress factor that affects wheat yield. Especially, heat stress during grain filling affects grain yield besides reduced grain quality. So, in our present study, three genotypes with varied levels of tolerance to heat stress were chosen. They were subjected to heat stress at two stages for three days viz., early (11-14days-post-anthesis) and late (27-30dpa) grain filling independently under controlled conditions. At 14 and 30dpa, the spikes were harvested from control and stress conditions from all the three genotypes, grains were isolated and pulverized. Hence pulverized tissues are used for RNA extraction and further for transcriptome sequencing using HiSeq 4000. Data were analyzed to identify the genes involved in imparting heat stress tolerance.

Genome-wide sequencing small RNAs in response to powdery mildew and heat stress in wheat

Project description:To test whether non-coding RNAs play roles in regulating response to powdery mildew infection and heat stress in wheat, by using Solexa high-throughput sequencing and computational analysis and experimental approach we cloned the small RNAs and identified 125 putative long npcRNAs from wheat leaves infected by preponderant physiological strain Erysiphe graminis f. sp. tritici (Egt) or by heat stress treatment. Among long non-coding RNAs, some were precursors of small RNAs such as microRNAs and siRNAs, two long npcRNAs were identified as signal recognition particle (SRP) 7S RNA variants, and three were characterized as U3 snoRNAs. Wheat long npcRNAs showed tissue dependent expression patterns and were responsive to powdery mildew infection and heat stress. Examination non-coding RNAs of 2 near isogenic lines 8866 (Susceptible) and Pm30 (Resistant) in response to powdery milew and two genotypes CK (insensitive) and TAM107 (insensitive) to heat. CK and TAM107 represent the same material in different treatments (no heat stress or 1hour after heat stress).

Combining transcriptome and proteome analysis to identify and characterize the RpoS regulon in Pseudomonas fluorescens

Project description:Background: Microorganisms are the major cause of food spoilage during storage, processing and distribution. Pseudomonas fluorescens is a typical spoilage bacterium that contributes to a large extent to the spoilage process of proteinaceous food. RpoS is considered an important global regulator involved in stress survival and virulence in many pathogens. Our previous work revealed that RpoS contributed to the spoilage activities of P. fluorescens by regulating resistance to different stress conditions, extracellular acylated homoserine lactone (AHL) levels, extracellular protease and total volatile basic nitrogen (TVB-N) production. However, RpoS-dependent genes in P. fluorescens remained undefined. Results: RNA-seq transcriptomics analysis combined with quantitative proteomics analysis basing on multiplexed isobaric tandem mass tag (TMT) labeling was performed for the P. fluorescens wild-type strain UK4 and its derivative carrying a rpoS mutation. A total of 375 differentially expressed genes (DEGs) and 212 differentially expressed proteins (DEPs) were identified in these two backgrounds. The DGEs were further verified by qRT-PCR tests, and the genes directly regulated by RpoS were confirmed by 5’-RACE-PCR sequencing. The combining transcriptome and proteome analysis revealed a role of this regulator in several cellular processes, including polysaccharide metabolism, intracellular secretion and extracellular structures, cell well biogenesis, stress responses, ammonia and biogenic amine production, which may contribute to biofilm formation, stress resistance and spoilage activities of P. fluorescens. Moreover, in this work we indeed observed that RpoS contributed to the production of the macrocolony biofilm’s matrix.

Difference in gene expression between WT (Col-0) and atxrn4-3 mutant under non-stress and heat stress condition

Project description:Arabidopsis 5’-3’ exoribonuclease, AtXRN4, a homolog of yeast Xrn1p, functions in degradation of uncapped RNAs after de-capping step. While Xrn1p-dependent on plant XRN4’s targets for degradation is still limited. For understanding biological function of AtXRN4, we tested survivability of atxrn4 mutants under heat stress. Our results showed that atxrn4 mutants increased survival rate under short-term degradation is a main mRNA decay in yeast, knowledge heat stress compared with WT plants. Our microarray and mRNA decay assay showed that loss of AtXRN4 function caused reduction of mRNA degradation of heat shock factor A2 (HSFA2) and ethylene response factor 1 (ERF1). HSFA2 has been known as a key regulator in heat acclimation, was found as a target for AtXRN4 for degradation at non-stress condition. Heat stress applied on atxrn4-3 hsfa2 double mutant severely lacked heat tolerance phenotype of atxrn4 mutant. These results suggest that AtXRN4-mediated mRNA degradation linked to suppress heat acclimation. In the study here, 2 week-old WT and atxrn4-3 mutant plants were exposure to non-stress (22oC) and heat-stress (37oC, 1 h). Custom microarray was applied to acquire expression profile of 32788 Arabidopsis genes. 3 biological repeats of WT (non-stress), WT(heat stress), atxrn4-3 (non-stress) and atxrn4-3 (heat stress) were used for microarray analysis

MicroRNAs induced during response to stress in C. elegans

Project description:To understand how microRNAs are involved in stress response, we examined their expression changes in C. elegans animals that were exposed to stress conditions, including heat shock, oxidation, hypoxia and starvation. Total RNAs were purified from young adult animals that were exposed to each stress, and used for cDNA library preparation for small RNAs. In this experiment, spe-9(hc88), a temperature sensitive sterile mutant, that were cultured at 23dC, was used in order to avoid the effect from developing embryos. Stress conditions we examined include: Heat shock (32M-BM-0C, 6 hrs), Recovery from heat shock (6 hrs recovery at 23M-BM-0C after heat shock treatment at 32M-BM-0C for 6 hrs), Hypoxia (0.01%, 6 hrs), Oxidation (Juglone 750 M-NM-<M, 6 hrs), Starvation (complete food deprivation, 12 hrs). In addition to these stress conditions, RNAs were prepared from normally cultured, untreated animals at three time points, 0 hr (baseline), 6 hrs (as controls for heat shock, hypoxia and oxidation) and 12 hrs (as controls for heat shock recovery and starvation) after starting stress exposure. These cDNA libraries established were sequenced with Illumina Genome Analyzer II.

The bromodomain protein BRD4 regulates splicing during heat shock

Project description:During heat stress cyto-protective genes including heat shock proteins are transcriptionally up-regulated and post-transcriptional splicing is inhibited. In contrast, co-transcriptional mRNA-splicing is maintained. These factors closely resemble the proteotoxic stress response during tumor development. The bromodomain protein BRD4 has been identified as an integral member of the oxidative stress as well as of the inflammatory response. Furthermore, there is evidence for BRD4's role in splicing regulation; Using RNA-Seq analyses we indeed found a significant increase in splicing inhibition, in particular intron retentions, during heat treatment in BRD4-deficient cells, but not under normal conditions. Subsequent experiments revealed that heat stress leads to the recruitment of BRD4 to nuclear stress bodies, to the interaction with the heat shock factor 1 (HSF1) and to the transcriptional up-regulation of non-coding Sat III RNA transcripts. These findings implicate BRD4 as a central regulator of splicing during heat stress. Since BRD4 is a potent target for anti-cancer therapies, our data linking BRD4 to the splicing machinery and the heat stress response - give additional insight into the mode of action of BRD4 inhibitors. WI38 cells have been treated by heatshock and anti BRD4 siRNA and combination.

DNA methylation profiling of the amygdala, hippocampus, hypothalamus and adrenal gland of the pig using Reduced Representation Bisulfite Sequencing (RRBS)

Project description:Three brain regions of the limbic system, the amygdala, hippocampus and hypothalamus, are responsible for survival behaviors such as feeding and physical challenging. Hypothalamus works together with pituitary and adrenal gland (HPA-axis) to adjust homeostatic state by modulating stress-response hormones. Unraveling molecular signatures such as DNA methylation of these tissues may provide deeper insights into a link between epigenetic regulation and phenotypic plasticity of behavioral responses of animals. We examined the DNA methylation profile of amygdala (n = 20), hippocampus (n = 20), hypothalamus (n = 19) as well as a non-brain tissue, adrenal gland (n=19) of German Landrace pigs using a cost effective method, Reduced Representation Bisulfite Sequencing (RRBS).

RNA-Seq of male Drosophila chronically treated with dietary reserpine under control and heat stress conditions

Project description:This experiment aims to understand how chronic dietary reserpine treatment affects gene expression in response to acute heat shock in young (12-day-old +24hr heat stress) and aged (43-day-old) male Drosophila melanogaster in the context of aging. Canton S flies were chronically fed either a reserpine-supplemented (1000µM) or control diet (DMSO) starting from eclosion (1 day old). The whole flies were snap frozen and subjected to RNA-seq analysis at age of 13 days under the heat stress condition and at age of 43 days under the standard condition.
