Total RNA-seq in the A549 cell line after glucocorticoid re-induction

ABSTRACT: We performed total RNA-seq in the A549 cell line. Cells were treated with either 100 nM dexamethasone or 0.1% ethanol. After 4 hours, cells were washed 2x with PBS and cultured in hormone-free medium for 24 hours, after which cells were treated again for 4 hours with either 100 nM dexamethasone or 0.1% ethanol.

Project description:Accessing endometrial tissue during the early phases of the menstrual cycle is challenging. With this experiment we are capturing the dynamic epithelial cell states after breakdown using endometrial organoids (EOs) subjected to the in vitro menstrual cycle (IVMC) protocol. EOs are collected for scRNAseq analysis before breakdown (Hormonal Withdrawal 48h), 12h after breakdown (Post-breakdown 12h), 24h after breakdown (Post-breakdown 24h), 48h after breakdown (Post-breakdown 48h) as well as 24h (E2 differentiation 24h) and 48h after estrogen treatment (E2 differentiation 48h).

Single cell RNA Sequencing (scRNA-Seq) on human embryonic stem cell-derived thyroid organoids exposed for 3 days to sex hormones + 1 day to benzo[a]pyrene (BaP) or PCB153

Project description:Human embryonic stem cell-derived thyroid follicles were exposed for 3 days to a mixture of the sex hormones beta-estradiol (E2), 5-alpha-dihydrotestosterone (DHT) and progesterone (PG) that resemble the serum levels of human male and female (post-ovulation) of reproductive age. Afterwards, they were exposed for 1 day to the mixtures of sex hormones + 10 uM benzo[a]pyrene (BaP) or 10 uM PCB153. At the end of the treatment period, organoids were dissociated into single cell suspension and single cell RNA-Sequencing (scRNA-Seq) performed.

Identification of LEC1 target genes

Project description:The transcription factor (TF) LEAFY COTYLEDON1 (LEC1) acts as an essential regulator of Arabidopsis embryogenesis and seed development. It controls aspects of early embryogenesis such as cotyledon identity and suspensor morphology, as well as seed maturation processes such as storage compound accumulation, acquisition of desiccation tolerance and dormancy. To identify downstream components of the LEC1 regulon, dexamethasone-regulated expression of LEC1 and ChIP/chip were applied and revealed the enrichment of phytohormone- as well as elongation-related genes among LEC1 target genes. Two weeks old 35S::LEC1::GR seedlings were treated with DEX or ethanol for 24 hours before cross-linking and chromatin isolation. Four biological replicates were performed, using an ethanol-treated sample as control (LEC1_EtOH versus LEC1_DEX). After data normalization, statistical analysis and exclusion of putative false negatives, a number of 356 target promoter regions were identified.

Transcriptional effect of CBFA2T3::GLIS2 oncogenic fusion engineering by CRISPR-Cas9 in iPSC-derived hematopoietic cells

Project description:inv(16)(p13.3;q24.2) leading to the ETO2-GLIS2 fusion was engineered in iPSC cells. iPSC were then differentiated toward hematopoietic lineage and engrafted in immunodeficient recipient mice. Cells are from CTRL and ETO2-GLIS2 cells at day 13 of in vitro differentiation as well as from engrafted immunodeficient recipient mice that developed leukemia. After CD41+ cell sorting, RNA was extract, followed by library preparation and sequencing.

Downregulation of LATS kinases alters p53 to promote cell migration

Project description:p53 is a pivotal tumor suppressor and a major barrier against cancer. We now report that silencing of the Hippo pathway tumor suppressors LATS1 and LATS2 in non-transformed mammary epithelial cells reduces p53 phosphorylation and increases its association with the p52 NF-?B subunit. Moreover, it partly shifts p53âs conformation and transcriptional output towards a state resembling cancer-associated p53 mutants, and endow p53 with the ability to promote cell migration. Notably, LATS1 and LATS2 are frequently downregulated in breast cancer; we propose that such downregulation might benefit cancer by converting p53 from a tumor suppressor into a tumor facilitator. Project description:Several fusion oncogenes showing a higher incidence in pediatric acute myeloid leukemia are associated with heterogeneous megakaryoblastic and other myeloid features. Here we addressed how developmental mechanisms influence human leukemogenesis by ETO2::GLIS2, a hallmark of dismal prognosis. We induced expression of ETO2::GLIS2 in primary human fetal and cord blood CD34+ hematopoietic cells and obtained bulk transcriptomes after in vitro cultures or in vivo engraftment and leukemia development in immunodeficient recipients (NSG or NSG-SGM3=NSG-S).
