miRNA expressions in non-cancerous and cancerous human gastric tissues

Project description:We investigated the involvement of microRNAs (miRNAs) in gastric cancers. MiRNA expression was profiled from 40 cancerous and 40 non-cancerous tissues obtained from the National Cancer Centre, Singapore, and Singhealth Tissue Repository, Singapore. We identified 80 differentially expressed miRNAs in tumors compared with normal tissues. Among these miRNAs, we identified hsa-mir-486-5p (mir-486) as a significantly downregulated miRNA in GC. Subsequent functional characterization revealed that mir-486 playing a tumor suppressor role. We also observed frequent genomic deletion of mir-486 in 20-30% of GCs. To our knowledge, mir-486 represents one of the first tumor suppressor miRNAs in GC inactivated through genomic deletion. MiRNA expression was profiled on Agilent Human miRNA Microarrays (V2) representing 723 human and 76 human viral miRNAs in 40 normal and 40 cancerous gastric tissues.

Transcription profiling of lung alveolar type II epithelial cells from CCSP-rtTA/(teto)7Stat3C bitransgenic mice treated with doxycycline and with spontaneous lung bronchoalveolar adenocarcinoma

Project description:Over-expression of Stat3C in lung alveolar type II epithelial cells of CCSP-rtTA/(teto)7Stat3C bitransgenic mice leads to severe pulmonary inflammation in the lung. As a consequence, spontaneous lung bronchoalveolar adenocarcinoma was observed in bitransgenic mice. Aberrantly expressed genes in the bitransgenic model were identified by Affymetrix GeneChip Microarray. Lungs were isolated from 4 individual mice in each group after 9 months of doxycycline-treatment. To eliminate sample differences generated by individual mice, the lung tissues were combined in each group and homogenized for RNA isolation. The total lung RNAs were purified using the QIAGEN total RNA purification kit as recommended by the manufacturer. The Affymetrix GeneChip assay was performed in duplicate. Briefly, the same amounts (10 ug) of total RNAs from the lungs of doxycycline not treated and treated mice was subject to reverse transcription using oligo dT with T7 promoter sequences attached, followed by second strand cDNA synthesis. Antisense cRNA was then amplified and biotinylated using T7 RNA polymerase, prior to hybridization to the Mouse 430A GeneChip (Affymetrix Inc) using the Affymetrix recommended protocol. Affymetrix MicroArray Suite version 5.0 was used to scan and quantitate the Genechips using default scan settings. Intensity data was collected from each chip, scaled to a target intensity of 1500 and the results were analyzed using GeneSpring 5.0 (Silicon Genetics, Inc.) and JMP4 (SAS Institute, Inc.). Hybridization data were sequentially subject to normalization, transformation, filtering and functional classification. Genes differentially expressed between doxycycline treated and not treated mice were identified by Student t-test at p value < 0.05 and fold change > 2. To evaluate data consistency and reproducibility, coefficiency of variation among replicates were calculated with the maximal cutoff line as 98%.

Paired non-cancerous and cancerous miRNA expression of esophageal adenocarcinoma and squamous cell carcinoma patients

Project description:Identifying biomarkers predictive for early esophageal cancer detection is critical considering the dismal survival rates. We investigated the involvement of microRNAs (miRNAs), their utility as biomarkers, and their association with survival in esophageal cancer, including Barrett’s associated and sporadic adenocarcinoma (ADC), and squamous cell carcinoma (SCC). MiRNA expression was measured in cancerous and adjacent non-cancerous tissue pairs collected from 76 US and Japanese patients enrolled in 3 distinct cohorts. In ADC patients, miR-21, miR-194, miR-293, and miR-223 expression was elevated, while miR-375 and miR-203 expression was reduced in cancerous tissue compared to non-cancerous tissue. Increased levels of miR-192 and miR-194 were observed in Barrett’s associated compared to sporadic ADC cancerous tissue. In SCC patients, miR-21, miR-181b, miR-155, and miR-146b expression was elevated while miR-375 and miR-203 levels were reduced in cancerous tissue compared to non-cancerous tissue. Significantly, elevated mir-21 expression in non-cancerous tissue was strongly associated with worse prognosis, independent of nodal status and age. Sample classification using miRNA expression yielded accuracies as high as 86% for diagnosis and 78% for Barrett’s esophagus status. Our results highlight that miRNAs are deregulated in esophageal carcinogenesis and Barrett’s esophagus, and that their expression is associated with survival in cancer patients. Sample classification using miRNA expression demonstrates their potential utility as biomarkers for esophageal carcinoma diagnosis.

RNA expression in tongue squamous cell carcinoma, tumour free tongue tissue and control tongue

Project description:Tongue squamous cell carcinoma is a tumour type with rather low five year survival, around 60%. The poor survival rate has been ascribed to late detection, a high frequency of locoregional recurrence, the occurrence of secondary primary tumours and death due to comorbidity. One reason for development of recurrence is thought to be the existence of transformed cells in areas adjacent to the primary tumour, cancerization field effect. The aim of this study was to map the changes in the tumour free tongue tissue adjacent to tongue tumours compared with healthy control tongue tissue to better understand the cancerization field effect. Tissue biopsies were collected from tumour (T) and tumour free tissue adjacent to the tumour (TF) from patients with tongue squamous cell carcinoma. Control tissue was collected from latter border of the tongue of tumour free healthy volunteers (C). All samples were homogenized and RNA was extracted. The RNA was biotin labelled and run on Illumina HT-12 bead chip array.
