Transcription profiling time series of Drosophila embryos expressing bagpipe ectopically in the mesoderm

ABSTRACT: Expression profiling of D. melanogaster embryos expressing bagpipe ectopically in the mesoderm, measured in a timecourse of embryogenesis. Three one-hour timepoints were assayed (3.5-4.5, 4.5-5.5, 5.5-6.5 hrs after egg laying). Homozygous ectopically expressing embryos were collected using from a large scale cross of UAS-bin and twist-Gal4, 24B-Gal4 flies, in parallel to stage-matched controls. Four independent collections were performed at each timepoint. Total RNA was extracted and amplified. Ectopically expression and respective reference samples were hybridized together on INDAC oligo-arrays.

Dm Ladybird over-expression and loss-of-function Expression Profiling

Project description:In order to identify Ladybird mesodermal and heart target genes, we decided to analyse the transcriptional profiling of embryos with a targeted gain and Loss of function approach. Embryos were collected at stages 11 to 15 of embryogenesis corresponding to the lb expression period. Homozygous ectopically expressing or repressing embryos were collected from a large scale cross of UAS-lbe or UAS-RNAi-lbe flies with 24B-Gal4 or Tin-Gal4 flies, in parallel to stage-matched control. Three independent collections were performed. Total RNA was extracted. Ectopically expression and reference samples were hybridized together on GeneChip Drosophila Genome array2. With this approach, we were able to dicover a repertory of genes involved in different aspects of muscle and heart formation showing a multi-step action of this family of identity genes.

The faint sausage gene encodes a subunit of the spliceosome-activating Prp19 complex and is required for tracheal branching morphogenesis in Drosophila

Project description:Morphogenesis requires the dynamic regulation of gene expression, including transcription, mRNA maturation and translation. Dysfunction of general components of the splicing machinery can cause surprisingly specific phenotypes, but the basis for these cell-type specific effects is not clear. Here we show that the faint sausage (fas) locus, implicated in epithelial morphogenesis and previously reported to encode a secreted immunoglobulin domain protein, in fact encodes a subunit of the Prp19 complex that is essential for efficient pre-mRNA splicing. Loss of zygotic fas function impairs the efficiency of splicing, associated with widespread retention of introns in mature mRNAs and dramatic changes in gene expression. Surprisingly, despite these general effects, zygotic fas mutants show specific defects in tracheal cell migration. Zygotic fas function becomes essential during late embryogenesis when maternally supplied splicing factors decline. We propose that tracheal branching, which relies on dynamic changes in gene expression, is particularly sensitive for efficient spliceosome function. Our results provide an entry point to study functions of splicing during organogenesis and provide a better understanding of specific disease phenotypes associated with mutations in general splicing factors.

Molecular Organization of Drosophila Neuroendocrine Cells by DIMMED: Global Profiling of Pan-Neuronal DIMMED Expression Effects

Project description:To amass candidate DIMM targets in addition to Phm (Park et al., 2008a), we used genome-wide microarray profiling by over-expressing DIMM throughout the embryonic nervous system. We compared profiles from experimental (elav>dimm) and control (elav-GAL4) embryos at 22-26 hr and 28-32 hr after egg laying (AEL). The design was intended to identify transcripts consistently up-regulated shortly after the induction of DIMM; in so doing, we could circumvent the lethality that ensues in late embryonic, and/ or by early larval stages, due to pan-neuronal DIMM expression. Eight microarrays were used to hybridize cDNAs from experimental dimm::myc-expressing and control flies, sampled at two different embryonic stages. Four microarrays were hybridized with cDNA from the dimm::myc-expressing embryos of genotype w;UAS-dimm2A3/+;elav-GAL4/+; (prefix 'ED'). Another four microarrays were hybridized with cDNAs from the control (maternal) strain: w;;elav-GAL4 (prefix 'E'). Samples ED3 and ED4, E3 and E4 were hybridized with cDNA from stage 14 embryos (24-26hr development at 18C). Samples ED1 and ED2, E1 and E2 were hybridized with cDNA from stage 16 embryos (28-32 hr old embryos at 18C). A pair of GeneChip Drosophila Genome 2.0 arrays (Affymetrix Co., Santa Clara, CA) were tested with each RNA sample (two experimental and two control, for each of two time points). Transcription profiling of Drosophila mef2 allelic series reveals mef2 activity levels differentially affect gene expression during muscle development

Project description:The conserved Mef2 transcription factor is a major regulator of gene expression and differentiation. Recent genomic studies have identified a large number of mef2-regulated target genes with distinct temporal expression profiles during Drosophila myogenesis. However, the question remains as to how a single transcription factor can control such diverse patterns of gene expression. The aim of this project was to investigate whether there are genes with different mef2-requirements for their expression during muscle differentiation in vivo during the development of Drosophila melanogaster. Experiment Overall Design: We used microarrays in conjunction with a mef2 allelic series to determine the gene expression profile in developing embryos at five different levels of mef2 activity. The allelic series extends from a null mutation, mef222.21, through to the control, via three hypomorphic alleles, mef2113, mef2424, and mef265. The series corresponds to different levels of Mef2 in the following order: control > 65 > 424 > 113 > 22.21. The control stock for the microarray analysis was dp cn a px sp, the stock used for the mutagenesis that produced mef265, mef2424 and mef2113. For the microarrays, 30 minute collections of control and mutant embryos for each mef2 allele were individually staged and pools of 150 embryos were then processed at mid stage 13. This corresponds to the early differentiation phase of muscle development and the expression of multiple muscle sarcomeric protein genes. Quadruplicate samples were assayed using AffymetrixÂ® Genechips by the Flychip Drosophila microarray resource.

Time course Pho/dSfmbt Chromatin Immunoprecipitation on Drosophila melanogaster embryos during embryogenesis

Project description:Here we improved BiTS-ChIP (Bonn et al, Nature Protocols 7, 978-994 (2012)) to identify active enhancer and promoter elements genome wide in the 104 cardiomyocytes that constitute the Drosophila heart tube and represents only ~0.5% of the total cell content of the embryo. A transgenic Drosophila strain expressing nuclear GFP under the control of a cardiac specific enhancer (TinC*>GFP) was used for staged embryo collections at stages 13-14 (10-13h of development). After embryo fixation and dissociation, intact fixed nuclei were fluorescent labelling.Â Â Purification of this rare nuclear population was achieved by a two-step sorting procedure, yielding ~98% purity. Chromatin was extracted and used for immunoprecipitation and sequencing (ChIP-seq) to analyze chromatin modifications at promoters (H3K4me3 and H3K27ac) and enhancers (H3K27ac).Â Â Two independent biological replicates (from FACS sorting, chromatin preparations and ChIP-Seq) were performed for each mark and sequenced using Illumina HiSeq.

One total RNA sample was isolated from each genotype, of which three technical replicates (repeating the labeling and hybridization processes) were generated, respectively.

RNA-seq in D. melanogaster carrying second (CyO) and third (TM3) balancer chromosomes

Project description:We used a Drosophila melanogaster line (a "double balancer") carrying balancer chromosomes for both the second (CyO) and third (TM3) chromosomes, and crossed it to an isogenic wild-type "virginizer" line. Trans-heterozygous adults from the F1 generation were further crossed to the wild-type parental line to obtain the pool of N1 embryos. Allele-specific RNA-seq was used to measure changes in gene expression from both chromosomes.
