Transcription profiling of Medicago trunculata nodules at different times after inoculation with Sinorhizobium meliloti compared to roots

ABSTRACT: Nodules were compared to inoculated roots. Nodules 4 days post inoculation (dpi), 10 dpi, 14 dpi were used. At 14 dpi, nitrogen was added and nodules at 16 dpi were harvested. Bacterial mutants ExoA, BacA and FixJ were used and nodules were harvested at 10 dpi.

Comprehensive assessment of the regulons controlled by the FixLJ-FixK2-FixK1 cascade in Bradyrhizobium japonicum

Project description:Genome-wide transcription profiling of B. japonicum fixJ, fixK2, and fixK1 mutant strains which were grown in free-living microoxic condition, and in the case of the fixK1 mutant also in anoxic condition. Transcriptomes of nodules from soybean plants infected with the fixJ or fixK2 mutant strains were investigated, too. This study includes also the expression data of a nifA mutant grown in free-living anoxic condition. Samples from GSM210242 to GSM210286 in GEO record number GSE8478 need to be considered for the analyses. Gene expression data from phosphinothricin (PPT) treated Medicago truncatula root nodules

Project description:Nitrogen assimilation in plants is a tightly regulated process that integrates developmental and environmental signals. The legume-rhizobial symbiosis results in the formation of a specialized organ called root nodule, where the rhizobia fixes atmospheric nitrogen into ammonia. Ammonia is assimilated by the plant enzyme glutamine synthetase, which is specifically inhibited by PPT. The expression of key genes related to the regulation of root nodule metabolism will likely be affected by glutamine synthetase inhibition. We used microarrays to detail the global programme of gene expression in response to Glutamine synthetase inhibition in root nodules and identified genes differentially expressed over a time course. Medicago truncatula nodulated plants (20 days post inoculation) were treated with 0.25 mM of PPT. Root nodules were harvested at 4, 8 and 24 hours after PPT application. As a control, root nodules collected just before PPT application were used (PPT 0h). Three biological replicates consisting of pools of root nodules harvested from five distinct plants were used for RNA extraction and hybridization on Affymetrix GeneChips.

Identification of genes involved in the establishment of plant-microorganism interactions

Project description:affy_pathogen_medicago - In compatible interaction between plants and biotrophic microorganisms, neoformation of organs occurs to ensure an efficient relationship between both partners. During the interaction between Medicago truncatula and Sinorhizobium meliloti, bacteria induce the development of root nodule with a permanent meristem, and chronically infect plant cells from zone II before differentiating into atmospheric nitrogen fixing bacteroids. M. truncatula is also plant host for root-knot nematodes, such as Meloidogyne incognita. During this compatible pathogenic interaction, root-knot nematodes induce redifferenciation of root cells from the vascular cylinder into specialized feeding cells called “giant cells”. Hyperplasia and hypertrophy of the surrounding cells lead to the formation of typical root galls. This phenomenon invokes host pathways in common with those necessary for nitrogen-nodule formation, suggesting that nematode and rhizobia exploit a relative common strategy of plant cell infection at the cellular and molecular levels. In order to highlight key genes involved in gall and nodule developments, parallel laser microdissection of giant cells from galls and cells from zone II of nodules, followed by transcriptomic analysis, were performed. The RNA pools were extracted from these cells, amplified and used for transcriptomic studies with M. truncatula Affymetrix DNA chips. Project description:affy_med_2011_06 - affy_med_2011_06 - Legume plants establish a symbiotic interaction with soil bacteria called rhizobia. A complex molecular dialogue between the two partners is necessary for the successful infection and organogenesis processes that will ultimately result in the formation of a nitrogen fixing nodule. During a M. truncatula Tnt1 mutant screen, a new class of symbiotic mutant called noot (nodule root) was identified. This original single recessive mutant develops a root in apical position of nodules that are colonized by bacteria and functional for nitrogen fixation. This conversion suggests that the legume nodule morphogenetic pathway may be derived from a root program. We cloned the NOOT gene and showed that it corresponds to Pisum sativum COCH (Ferguson and Reid, 2005, Plant Cell Physiol 46, 1583-1589). The goal of this project is to compare the transcriptomes from wild type nodules and roots to the noot nodule one. This will allow us to unravel the similarity and differences between the wild type and mutant nodule transcriptomes but also to know which developmental pathway is under the control of the NOOT gene. --Seeds of the WT and noot mutant lines (two mutant alleles: Tnk507 and NF2717) were surface sterilized and placed at 4Â°C for three days on a minimal BNM medium square plate (12cm X 12cm). Seeds were germinated at room temperature and 10 seeds were placed in a row on nitrogen poor (BNM) plate. Seedlings were inoculated using Sinorhizobium meliloti Rm41 for nodule production. Some WT plants were not infected by the bacteria in order to collect roots. Nodules and roots were harvested 18 to 21 days post inoculation. Each experimental repetition (3 WT nodules, 3 WT roots and 2 mutant nodules of each allele) was harvested at a separated day. Cell- and tissue-specific transcriptome analyses of Medicago truncatula root nodules

Project description:We used laser-capture microdissection (LCM) to isolate specific cells from the Medicago truncatula nodule meristem (M), the distal infection (DIZ), the proximal infection zone (PIZ), infected cells (IC) and uninfected cells (UIC) from the fixation zone. Based on Medicago GeneChips, we identified the cell- and tissue-specific programm of gene expression in Medicago truncatula root nodules. Nodules were harvested three weeks after inoculation of Medicago truncatula (genotype Jemalong A17) plants with Sinorhizobium meliloti strain 2011. Nodules were fixed in Farmer's fixative and subsequently embedded in paraffin. 8 M-BM-5m de-paraffined sections were used to capture cells from the nodule meristem, distal infection zone, proximal infection zone, infected cells and uninfected cells from the fixation zone, using an Arcturus Pixcell II laser capture microscope. 3 biological replicates were used for each cell-/tissue type. After RNA extraction, the RNA was amplified and used for Medicago Gene Chip hybridization.
