Project description:Unluckily, FFPE archival methods lead to partial RNA degradation, limiting the amount of derivable information. This study aims to evaluate if the DASL gene expression assay, designed to generate reproducible data from degraded RNAs, is a reliable method to apply on RNA from FFPE tissues. In order to do that, we analyzed 20 FFPE breast cancer samples and 20 FF (Fresh Frozen) matched samples with the Illumina Whole Genome DASL platform for a genome-wide expression profiling.

Project description:We used gene expression profiling and pathway impact analyses to search signaling pathways, which mediate crosstalk between lymphoma cells and tumor-infiltrating inflammatory cells and contribute to the outcome of follicular lymphoma (FL) patients. 24 FL patients treated with rituximab and CHOP (cyclophosphamide, doxorubicin, vincristine, prednisone) chemotherapy were classified into groups of favorable or adverse outcomes, and the transcripts differentially expressed in the pretreatment FL tissues between the groups were analyzed.

In order to uncover miRNAs that are altered in EOC tumor which received NACT, we performed whole-miRNA analysis on 82 FIGO Stage IIIC-IV high-grade serous (HGS) tumors, whose samples had been collected at complete primary debulking (PDS) and at interval-debulking surgery (IDS) after fter 4 courses of NACT.

Transcription profiling of human CD4 regulatory T cells that express either CD45RA or CD45RO

Project description:CD4 T cells taken from 6 donors were sorted into CD25hi CD45RA+ (naï¿½ve Treg), CD25hi CD45RO+ (memory Treg), CD25- CD45RA+ (naï¿½ve responder) and CD25- CD45RO+ (memory responder) populations. RNA was extracted (Ambion RNAqueous), amplified (SMART), labelled with cy3, mixed with cy5 labelled human reference (Stratagene), and hybridised to slides printed with Human AROS v4.0 oligonucleotides (Operon). Slides were scanned using a Perkin Elmer GX plus, and the data then normalised with GEPAS v4.0 and collated. One sample was deemed to be of too low hybridisation quality, and was hence removed at this point. Final data analysis was carried out using TMEV 4.0. SAM was performed using a 10% FDR. HCL and PCA were plotted from this list, and interrogation carried out using DAVID to determine pathway enrichment
