Hopf bifurcation without parameters in deterministic and stochastic modeling of cancer virotherapy, part II.

ABSTRACT: In part II, we analyze our stochastic model which incorporates microenvironmental noises and uncertainties related to immune responses. Outcomes of the therapy in our model are largely determined by the infectivity constant, the infection value, and stochastic relative immune clearance rates. The infection value is a universal critical value for immune-free ergodic invariant probability measures and persistence in all cases. Asymptotic behaviors of the stochastic model are similar to those of its deterministic counterpart. Our stochastic model displays an interesting dynamical behavior, stochastic Hopf bifurcation without parameters, which is a new phenomenon. We perform numerical study to demonstrate how stochastic Hopf bifurcation without parameters occurs. In addition, we give biological implications about our analytical results in stochastic setting versus deterministic setting.

Hopf Bifurcation of an Epidemic Model with Delay.

Project description:A spatiotemporal epidemic model with nonlinear incidence rate and Neumann boundary conditions is investigated. On the basis of the analysis of eigenvalues of the eigenpolynomial, we derive the conditions of the existence of Hopf bifurcation in one dimension space. By utilizing the normal form theory and the center manifold theorem of partial functional differential equations (PFDs), the properties of bifurcating periodic solutions are analyzed. Moreover, according to numerical simulations, it is found that the periodic solutions can emerge in delayed epidemic model with spatial diffusion, which is consistent with our theoretical results. The obtained results may provide a new viewpoint for the recurrent outbreak of disease.

Spatio-temporal secondary instabilities near the Turing-Hopf bifurcation.

Project description:In this work, we provide a framework to understand and quantify the spatiotemporal structures near the codimension-two Turing-Hopf point, resulting from secondary instabilities of Mixed Mode solutions of the Turing-Hopf amplitude equations. These instabilities are responsible for solutions such as (1) patterns which change their effective wavenumber while they oscillate as well as (2) phase instability combined with a spatial pattern. The quantification of these instabilities is based on the solution of the fourth order polynomial for the dispersion relation, which is solved using perturbation techniques. With the proposed methodology, we were able to identify and numerically corroborate that these two kinds of solutions are generalizations of the well known Eckhaus and Benjamin-Feir-Newell instabilities, respectively. Numerical simulations of the coupled system of real and complex Ginzburg-Landau equations are presented in space-time maps, showing quantitative and qualitative agreement with the predicted stability of the solutions. The relation with spatiotemporal intermittency and chaos is also illustrated.

Emergence of Hopf bifurcation in an extended SIR dynamic.

Project description:In this paper, the original SIR model is improved by considering a new compartment, representing the hospitalization of critical cases. A system of differential equations with four blocks is developed to analyze the treatment of severe cases in an Intensive Care Unit (ICU). The outgoing rate of the infected individuals who survive is divided into nI and [Formula: see text] where the second term represents the transition rate of critical cases that are hospitalized in ICU. The findings demonstrate the existence of forward, backward and Hopf bifurcations in various ranges of parameters.

High complexity cellular barcoding and clonal tracing reveals stochastic and deterministic parameters of radiation resistance

Project description:It is elusive whether clonal selection of tumor cells in response to ionizing radiation (IR) is a deterministic or stochastic process. With high resolution clonal barcoding and tracking of over 400.000 HNSCC patient-derived tumor cells the clonal dynamics of tumor cells in response to IR was analysed. Fractionated IR induced a strong selective pressure for clonal reduction. This significantly exceeded uniform clonal survival probabilities indicative for a strong clone-to clone difference within tumor cells. Survival to IR is driven by a deterministic clonal selection of a smaller population which commonly survives radiation, while increased clonogenic capacity is a result of clonal competition of cells which have been selected stochastically. The ratio of these parameters is amenable to radiation sensitivity which correlates to prognostic biomarkers of HNSCC. Evidence for the existence of a rare subpopulation with an intrinsically radiation resistant phenotype was found at a frequency of 0.6-3.3%. With cellular barcoding we introduce a novel functional heterogeneity associated qualitative readout for evaluating the contribution of stochastic and deterministic clonal selection processes in response to IR.

Bistability and Hopf bifurcation of a tritrophic system with Holling functional responses.

Project description:In this paper we analyze the dynamics of a tritrophic food chain, with functional responses of Holling type III and II for the mesopredator and superpredator respectively and logistic growth rate for the prey. We show that there are parameter conditions for which the system has up to three equilibrium points. When three equilibrium points appear we show that each one of them exhibits a supercritical Hopf bifurcation. Moreover we can also show that there is a set of parameters for which the system exhibits a simultaneous Hopf bifurcation.

Modeling small cell lung cancer (SCLC) biology through deterministic and stochastic mathematical models.

Project description:Mathematical cancer models are immensely powerful tools that are based in part on the fractal nature of biological structures, such as the geometry of the lung. Cancers of the lung provide an opportune model to develop and apply algorithms that capture changes and disease phenotypes. We reviewed mathematical models that have been developed for biological sciences and applied them in the context of small cell lung cancer (SCLC) growth, mutational heterogeneity, and mechanisms of metastasis. The ultimate goal is to develop the stochastic and deterministic nature of this disease, to link this comprehensive set of tools back to its fractalness and to provide a platform for accurate biomarker development. These techniques may be particularly useful in the context of drug development research, such as combination with existing omics approaches. The integration of these tools will be important to further understand the biology of SCLC and ultimately develop novel therapeutics.

Close agreement between deterministic versus stochastic modeling of first-passage time to vesicle fusion.

Project description:Ca2+-dependent cell processes, such as neurotransmitter or endocrine vesicle fusion, are inherently stochastic due to large fluctuations in Ca2+ channel gating, Ca2+ diffusion, and Ca2+ binding to buffers and target sensors. However, previous studies revealed closer-than-expected agreement between deterministic and stochastic simulations of Ca2+ diffusion, buffering, and sensing if Ca2+ channel gating is not Ca2+ dependent. To understand this result more fully, we present a comparative study complementing previous work, focusing on Ca2+ dynamics downstream of Ca2+ channel gating. Specifically, we compare deterministic (mean-field/mass-action) and stochastic simulations of vesicle exocytosis latency, quantified by the probability density of the first-passage time (FPT) to the Ca2+-bound state of a vesicle fusion sensor, following a brief Ca2+ current pulse. We show that under physiological constraints, the discrepancy between FPT densities obtained using the two approaches remains small even if as few as ∼50 Ca2+ ions enter per single channel-vesicle release unit. Using a reduced two-compartment model for ease of analysis, we illustrate how this close agreement arises from the smallness of correlations between fluctuations of the reactant molecule numbers, despite the large magnitude of fluctuation amplitudes. This holds if all relevant reactions are heteroreaction between molecules of different species, as is the case for bimolecular Ca2+ binding to buffers and downstream sensor targets. In this case, diffusion and buffering effectively decorrelate the state of the Ca2+ sensor from local Ca2+ fluctuations. Thus, fluctuations in the Ca2+ sensor's state underlying the FPT distribution are only weakly affected by the fluctuations in the local Ca2+ concentration around its average, deterministically computable value.

Purely stochastic binary decisions in cell signaling models without underlying deterministic bistabilities.

Project description:Detection of different extracellular stimuli leading to functionally distinct outcomes is ubiquitous in cell biology, and is often mediated by differential regulation of positive and negative feedback loops that are a part of the signaling network. In some instances, these cellular responses are stimulated by small numbers of molecules, and so stochastic effects could be important. Therefore, we studied the influence of stochastic fluctuations on a simple signaling model with dueling positive and negative feedback loops. The class of models we have studied is characterized by single deterministic steady states for all parameter values, but the stochastic response is bimodal; a behavior that is distinctly different from models studied in the context of gene regulation. For example, when positive and negative regulation is roughly balanced, a unique deterministic steady state with an intermediate value for the amount of a downstream signaling product is found. However, for small numbers of signaling molecules, stochastic effects result in a bimodal distribution for this quantity, with neither mode corresponding to the deterministic solution; i.e., cells are in "on" or "off" states, not in some intermediate state. For a large number of molecules, the stochastic solution converges to the mean-field result. When fluctuations are important, we find that signal output scales with control parameters "anomalously" compared with mean-field predictions. The necessary and sufficient conditions for the phenomenon we report are quite common. So, our findings are expected to be of broad relevance, and suggest that stochastic effects can enable binary cellular decisions.

Deterministic characterization of stochastic genetic circuits.

Project description:For cellular biochemical reaction systems where the numbers of molecules is small, significant noise is associated with chemical reaction events. This molecular noise can give rise to behavior that is very different from the predictions of deterministic rate equation models. Unfortunately, there are few analytic methods for examining the qualitative behavior of stochastic systems. Here we describe such a method that extends deterministic analysis to include leading-order corrections due to the molecular noise. The method allows the steady-state behavior of the stochastic model to be easily computed, facilitates the mapping of stability phase diagrams that include stochastic effects, and reveals how model parameters affect noise susceptibility in a manner not accessible to numerical simulation. By way of illustration we consider two genetic circuits: a bistable positive-feedback loop and a negative-feedback oscillator. We find in the positive feedback circuit that translational activation leads to a far more stable system than transcriptional control. Conversely, in a negative-feedback loop triggered by a positive-feedback switch, the stochasticity of transcriptional control is harnessed to generate reproducible oscillations.
