Genetic characterization of a group of commercial African timber species: From genomics to barcoding.

ABSTRACT: In the last decades, illegal logging has posed a serious threat for the integrity of forest ecosystems and for biodiversity conservation in tropical Africa. Although international treaties and regulatory plans have been implemented to reduce illegal logging, much of the total timber volume is harvested and traded illegally from tropical African forest regions. As a result, the development and the application of analytical tools to enhance the traceability and the identification of wood and related products is critical to enforce international regulations. Among available techniques, DNA barcoding is a promising approach for the molecular identification of plant species. However, although it has been used successfully for the discrimination of animal species, no set of genetic markers is available for the universal identification of plant species. In this work, we firstly characterized the genetic diversity of 17 highly-valuable African timber species from five genera (Afzelia, Guibourtia, Leplea, Milicia, Tieghemella) across their distribution ranges in West and Central Africa using the genome skimming approach in order to reconstruct their chloroplast genomes and nuclear ribosomal DNA. Next, we identified single-nucleotide polymorphisms (SNPs) for the discrimination of closely-related species. In this way, we successfully developed and tested novel species-specific genetic barcodes for species identification.

Project description:Investigating the concurrent impacts with harvesting on wild vegetables can guide their sustainable management while contributing to the understanding of such impacts on NTFP species. This study investigated leaf production, morphological and growth responses to the concurrent impacts of drought and leaf harvesting between two wild vegetables. A randomized greenhouse experiment was implemented with 1,334 plants of Amaranthus sp. and 391 of B. pilosa. A drought treatment was first implemented through six levels of drought stress and a control treatment. The harvesting treatment consisted of four harvesting levels and was implemented twice. Measurements were recorded before first and second harvests and at end of experiment. Data were separated into two periods (after first and second harvests) and analyzed using Multivariate Analysis of Variance and log-linear analysis. The results showed significant effects of drought on both species. However, Amaranthus sp. appeared more resilient to reduction in the daily amount of water than reduction in the frequency, while B. pilosa was resilient under both facets of drought stress. For Amaranthus sp., basal diameter, its growth, leaf production and survival increased with increase in the harvesting level (with some exceptions) after first harvest. After second harvest, there was decrease in plant height and leaf production. In B. pilosa, the impact was only significant on survival and leaf production (after first harvest). The effect of the interaction of the two drivers was significant for Amaranthus sp., but not for B. pilosa. The results also highlighted the possible negative impact of a prolonged high rate harvesting on the species performance, especially under severe drought. Basal diameter, its growth, survival and leaf production appeared more resilient to reduced amounts of watering in Amaranthus sp., and under both types of drought stress for B. pilosa. This suggests that both species could be sustained under medium drought stress.

Project description:BackgroundThe illegal trade of tropical timber constitutes a major and persistent environmental problem. Since the detection of fraud in trade documents remains challenging, forensic tools that can independently trace timber origin are needed. In this study, we evaluated the potential of the chloroplast genome (plastome) as a genetic tool to verify the claimed species and geographic origin of timber from Azobé (Lophira alata), an intensively exploited and threatened tropical tree species.ResultsWe sampled 480 trees from Lophira alata and the congeneric species L. lanceolata across nine countries in Central and West Africa. Sampling included L. alata trees from 15 logging concessions in Cameroon, Gabon and the Republic of the Congo. DNA was isolated from the cambium or leaf tissue, and complete plastid genomes were assembled. A total of 228 SNPs from 436 trees were retained, which formed 35 pDNA haplotypes (with a length of 179 SNPs). The two Lophira species shared one plastid haplotype and contained several closely related plastid haplotypes. For the exploited L. alata, we detected a moderately strong correlation between genetic and spatial distances. Two haplotypes were widely spread across the core of Central Africa, while several others were more spatially constrained or endemic, for example, in West Gabon (potentially a L. alata cryptic species) and Northern Congo.ConclusionsThe distribution of haplotypes revealed a clear spatial structure. Some widely spread haplotypes potentially hamper site distinction of Azobé wood samples, but still reveal their wider region of origin. In regions where endemic haplotypes are present, differentiation may be successful at finer scales. Thus, the potential spatial resolution for timber tracing may vary across regions. We assembled the first reference database of plastome-wide SNP datasets for Azobé timber, with a focus on the major logging areas. Our work represents a step towards plastome-based timber tracing for this species, but also reveals limited potential of this method for species differentiation. To validate the potential of the plastid genome for timber tracing, further steps, including assignment and blind sample tests, will be needed.

Project description:BackgroundEarly in the 1990s, it was recognized that Lysinibacillus sphaericus, one of the most popular and effective entomopathogenic bacteria, was a highly heterogeneous group. Many authors have even proposed it comprises more than one species, but the lack of phenotypic traits that guarantee an accurate differentiation has not allowed this issue to be clarified. Now that genomic technologies are rapidly advancing, it is possible to address the problem from a whole genome perspective, getting insights into the phylogeny, evolutive history and biology itself.ResultsThe genome of the Colombian strain L. sphaericus OT4b.49 was sequenced, assembled and annotated, obtaining 3 chromosomal contigs and no evidence of plasmids. Using these sequences and the 13 other L. sphaericus genomes available on the NCBI database, we carried out comparative genomic analyses that included whole genome alignments, searching for mobile elements, phylogenomic metrics (TETRA, ANI and in-silico DDH) and pan-genome assessments. The results support the hypothesis about this species as a very heterogeneous group. The entomopathogenic lineage is actually a single and independent species with 3728 core genes and 2153 accessory genes, whereas each non-toxic strain seems to be a separate species, though without a clear circumscription. Toxin-encoding genes, binA, B and mtx1, 2, 3 could be acquired via horizontal gene transfer in a single evolutionary event. The non-toxic strain OT4b.31 is the most related with the type strain KCTC 3346.ConclusionsThe current L. sphaericus is actually a sensu lato due to a sub-estimation of diversity accrued using traditional non-genomics based classification strategies. The toxic lineage is the most studied with regards to its larvicidal activity, which is a greatly conserved trait among these strains and thus, their differentiating feature. Further studies are needed in order to establish a univocal classification of the non-toxic strains that, according to our results, seem to be a paraphyletic group.

Project description:In many tropical regions the development of informed conservation strategies is hindered by a dearth of biodiversity information. Biological collections can help to overcome this problem, by providing baseline information to guide research and conservation efforts. This study focuses on the timber trees of Angola, combining herbarium (2670 records) and bibliographic data to identify the main timber species, document biogeographic patterns and identify conservation priorities. The study recognized 18 key species, most of which are threatened or near-threatened globally, or lack formal conservation assessments. Biogeographical analysis reveals three groups of species associated with the enclave of Cabinda and northwest Angola, which occur primarily in Guineo-Congolian rainforests, and evergreen forests and woodlands. The fourth group is widespread across the country, and is mostly associated with dry forests. There is little correspondence between the spatial pattern of species groups and the ecoregions adopted by WWF, suggesting that these may not provide an adequate basis for conservation planning for Angolan timber trees. Eight of the species evaluated should be given high conservation priority since they are of global conservation concern, they have very restricted distributions in Angola, their historical collection localities are largely outside protected areas and they may be under increasing logging pressure. High conservation priority was also attributed to another three species that have a large proportion of their global range concentrated in Angola and that occur in dry forests where deforestation rates are high. Our results suggest that timber tree species in Angola may be under increasing risk, thus calling for efforts to promote their conservation and sustainable exploitation. The study also highlights the importance of studying historic herbarium collections in poorly explored regions of the tropics, though new field surveys remain a priority to update historical information.
