Genomic Regions Associated with Milk Composition and Fertility Traits in Spring-Calved Dairy Cows in New Zealand.

ABSTRACT: The objective of this study was to identify genomic regions and genes that are associated with the milk composition and fertility traits of spring-calved dairy cows in New Zealand. Phenotypic data from the 2014-2015 and 2021-2022 calving seasons in two Massey University dairy herds were used. We identified 73 SNPs that were significantly associated with 58 potential candidate genes for milk composition and fertility traits. Four SNPs on chromosome 14 were highly significant for both fat and protein percentages, and the associated genes were DGAT1, SLC52A2, CPSF1, and MROH1. For fertility traits, significant associations were detected for intervals from the start of mating to first service, the start of mating to conception, first service to conception, calving to first service, and 6-wk submission, 6-wk in-calf, conception to first service in the first 3 weeks of the breeding season, and not in calf and 6-wk calving rates. Gene Ontology revealed 10 candidate genes (KCNH5, HS6ST3, GLS, ENSBTAG00000051479, STAT1, STAT4, GPD2, SH3PXD2A, EVA1C, and ARMH3) that were significantly associated with fertility traits. The biological functions of these genes are related to reducing the metabolic stress of cows and increasing insulin secretion during the mating period, early embryonic development, foetal growth, and maternal lipid metabolism during the pregnancy period.

Project description:BackgroundMilkability, primarily evaluated by measurements of milking speed and time, has an economic impact in milk production of dairy cattle. Recently the Italian Brown Swiss Breeders Association has included milking speed in genetic evaluations. The main objective of this study was to investigate the possibility of implementing genomic selection for milk flow traits in the Italian Brown Swiss population and thereby evaluate the potential of genomic selection for novel traits in medium-sized populations. Predicted breeding values and reliabilities based on genomic information were compared with those obtained from traditional breeding values.MethodsMilk flow measures for total milking time, ascending time, time of plateau, descending time, average milk flow and maximum milk flow were collected on 37 213 Italian Brown Swiss cows. Breeding values for genotyped sires (n = 1351) were obtained from standard BLUP and genome-enhanced breeding value techniques utilizing two-stage and single-step methods. Reliabilities from a validation dataset were estimated and used to compare accuracies obtained from parental averages with genome-enhanced predictions.ResultsGenome-enhanced breeding values evaluated using two-stage methods had similar reliabilities with values ranging from 0.34 to 0.49 for the different traits. Across two-stage methods, the average increase in reliability from parental average was approximately 0.17 for all traits, with the exception of descending time, for which reliability increased to 0.11. Combining genomic and pedigree information in a single-step produced the largest increases in reliability over parent averages: 0.20, 0.24, 0.21, 0.14, 0.20 and 0.21 for total milking time, ascending time, time of plateau, descending time, average milk flow and maximum milk flow, respectively.ConclusionsUsing genomic models increased the accuracy of prediction compared to traditional BLUP methods. Our results show that, among the methods used to predict genome-enhanced breeding values, the single-step method was the most successful at increasing the reliability for most traits. The single-step method takes advantage of all the data available, including phenotypes from non-genotyped animals, and can easily be incorporated into current breeding evaluations.

Project description:Prebiotics are nondigestible dietary ingredients, usually oligosaccharides (OS), that provide a health benefit to the host by directly modulating the gut microbiota. Although there is some information describing OS content in dairy-source milk, no information is available to describe the OS content of beef-source milk. Given the different trait emphasis between dairy and beef for milk production and calf survivability, it is plausible that OS composition, diversity, and abundance differ between production types. The goal of this study was to compare OS in milk from commercial dairy and beef cows in early lactation. Early-lactation multiparous cows (5-12 d in milk) from 5 commercial Holstein dairy herds and 5 Angus or Angus hybrid beef herds were sampled once. Milk was obtained from each enrolled cow and frozen on the farm. Subsequently, each milk sample was assessed for total solids, pH, and OS content and relative abundance. Oligosaccharide diversity and abundance within and between samples was transformed through principal component analysis to reduce data complexity. Factors from principal component analysis were used to create similarity clusters, which were subsequently used in a multivariate logistic regression. In total, 30 OS were identified in early-lactation cow milk, including 21 distinct OS and 9 isomers with unique retention times. The majority of OS detected in the milk samples were present in all individual samples regardless of production type. Two clusters described distribution patterns of OS for the study sample; when median OS abundance was compared between the 2 clusters, we found that overall OS relative abundance was consistently greater in the cluster dominated by beef cows. For several of the structures, including those with known prebiotic effect, the difference in abundance was 2- to 4-fold greater in the beef-dominated cluster. Assuming that beef OS content in milk is the gold standard for cattle, it is likely that preweaning dairy calves are deprived of dietary-source OS. Although supplementing rations with OS is an approach to rectify this deficiency, understanding the health and productivity effects of improving OS abundance being fed to preweaning calves is a necessary next step before recommending supplementation. These studies should account for the observation that OS products are variable for both OS diversity and structural complexity, and some products may not be suitable as prebiotics.
