SRAM-Based PUF Readouts.

ABSTRACT: Large-scale parameter characterization of Physical Unclonable Functions (PUFs) is of paramount importance in order to assess the quality and thus the suitability of such PUFs which would then be developed as an industrial-grade solution for hardware root of trust. Carrying out a proper characterization requires a large number of devices that need to be repeatedly sampled at various conditions. These prerequisites make PUF characterization process a very time-consuming and expensive task. Our work presents a dataset for the study of SRAM-based PUFs on microcontrollers; it includes full SRAM readouts along with internal voltage and temperature sensors of 84 microcontrollers of STM32 type. Data has been gathered with a custom-made and open platform designed for the automatic acquisition of SRAM readouts of such devices. This platform also provides possibilities of experimenting aging and reliability properties.

CMOS-compatible electro-optical SRAM cavity device based on negative differential resistance

Project description:The impending collapse of Moore-like growth of computational power has spurred the development of alternative computing architectures, such as optical or electro-optical computing. However, many of the current demonstrations in literature are not compatible with the dominant complementary metal-oxide semiconductor (CMOS) technology used in large-scale manufacturing today. Here, inspired by the famous Esaki diode demonstrating negative differential resistance (NDR), we show a fully CMOS-compatible electro-optical memory device, based on a new type of NDR diode. This new diode is based on a horizontal PN junction in silicon with a unique layout providing the NDR feature, and we show how it can easily be implemented into a photonic micro-ring resonator to enable a bistable device with a fully optical readout in the telecom regime. Our result is an important stepping stone on the way to new nonlinear electro-optic and neuromorphic computing structures based on this new NDR diode. A fully CMOS-compatible electro-optical memory device based on a negative differential resistance diode is demonstrated.

Multifunctional computing-in-memory SRAM cells based on two-surface-channel MoS<sub>2</sub> transistors.

Project description:Driven by technologies such as machine learning, artificial intelligence, and internet of things, the energy efficiency and throughput limitations of the von Neumann architecture are becoming more and more serious. As a new type of computer architecture, computing-in-memory is an alternative approach to alleviate the von Neumann bottleneck. Here, we have demonstrated two kinds of computing-in-memory designs based on two-surface-channel MoS2 transistors: symmetrical 4T2R Static Random-Access Memory (SRAM) cell and skewed 3T3R SRAM cell, where the symmetrical SRAM cell can realize in-memory XNOR/XOR computations and the skewed SRAM cell can achieve in-memory NAND/NOR computations. Furthermore, since both the memory and computing units are based on two-surface-channel transistors with high area efficiency, the two proposed computing-in-memory SRAM cells consume fewer transistors, suggesting a potential application in highly area-efficient and multifunctional computing chips.

Phosphorylation of PUF-A/PUM3 on Y259 modulates PUF-A stability and cell proliferation.

Project description:Human PUF-A/PUM3 is a RNA and DNA binding protein participating in the nucleolar processing of 7S to 5.8S rRNA. The nucleolar localization of PUF-A redistributes to the nucleoplasm upon the exposure to genotoxic agents in cells. However, little is known regarding the roles of PUF-A in tumor progression. Phosphoprotein database analysis revealed that Y259 phosphorylation of PUF-A is the most prevalent residue modified. Here, we reported the importance of PUF-A's phosphorylation on Y259 in tumorigenesis. PUF-A gene was knocked out by the Crispr/Cas9 method in human cervix epithelial HeLa cells. Loss of PUF-A in HeLa cells resulted in reduced clonogenic and lower transwell invasion capacity. Introduction of PUF-AY259F to PUF-A deficient HeLa cells was unable to restore colony formation. In addition, the unphosphorylated mutant of PUF-A, PUF-AY259F, attenuated PUF-A protein stability. Our results suggest the important role of Y259 phosphorylation of PUF-A in cell proliferation.

Gaussian mixture model-based unsupervised nucleotide modification number detection using nanopore-sequencing readouts.

Project description:MotivationNucleotide modification status can be decoded from the Oxford Nanopore Technologies nanopore-sequencing ionic current signals. Although various algorithms have been developed for nanopore-sequencing-based modification analysis, more detailed characterizations, such as modification numbers, corresponding signal levels and proportions are still lacking.ResultsWe present a framework for the unsupervised determination of the number of nucleotide modifications from nanopore-sequencing readouts. We demonstrate the approach can effectively recapitulate the number of modifications, the corresponding ionic current signal levels, as well as mixing proportions under both DNA and RNA contexts. We further show, by integrating information from multiple detected modification regions, that the modification status of DNA and RNA molecules can be inferred. STT-DPSA: Digital PUF-Based Secure AuthenticationUsing STT-MRAM for the Internet of Things.

Project description:Physical unclonable function (PUF), a hardware-efficient approach, has drawn a lot ofattention in the security research community for exploiting the inevitable manufacturing variabilityof integrated circuits (IC) as the unique fingerprint of each IC. However, analog PUF is notrobust and resistant to environmental conditions. In this paper, we propose a digital PUF-basedsecure authentication model using the emergent spin-transfer torque magnetic random-accessmemory (STT-MRAM) PUF (called STT-DPSA for short). STT-DPSA is an original secure identityauthentication architecture for Internet of Things (IoT) devices to devise a computationallylightweight authentication architecture which is not susceptible to environmental conditions.Considering hardware security level or cell area, we alternatively build matrix multiplication orstochastic logic operation for our authentication model. To prove the feasibility of our model, thereliability of our PUF is validated via the working windows between temperature interval (-35 °C,110 °C) and Vdd interval [0.95 V, 1.16 V] and STT-DPSA is implemented with parameters n = 32,i = o = 1024, k = 8, and l = 2 using FPGA design flow. Under this setting of parameters, an attackerneeds to take time complexity O(2256) to compromise STT-DPSA. We also evaluate STT-DPSA usingSynopsys design compiler with TSMC 0.18 um process.

Multiplexed profiling of GPCR activities by combining split TEV assays and EXT-based barcoded readouts.

Project description:G protein-coupled receptors (GPCRs) are the largest class of cell surface receptors and are implicated in the physiological regulation of many biological processes. The high diversity of GPCRs and their physiological functions make them primary targets for therapeutic drugs. For the generation of novel compounds, however, selectivity towards a given target is a critical issue in drug development as structural similarities between members of GPCR subfamilies exist. Therefore, the activities of multiple GPCRs that are both closely and distantly related to assess compound selectivity need to be tested simultaneously. Here, we present a cell-based multiplexed GPCR activity assay, termed GPCRprofiler, which uses a β-arrestin recruitment strategy and combines split TEV protein-protein interaction and EXT-based barcode technologies. This approach enables simultaneous measurements of receptor activities of multiple GPCR-ligand combinations by applying massively parallelized reporter assays. In proof-of-principle experiments covering 19 different GPCRs, both the specificity of endogenous agonists and the polypharmacological effects of two known antipsychotics on GPCR activities were demonstrated. Technically, normalization of barcode reporters across individual assays allows quantitative pharmacological assays in a parallelized manner. In summary, the GPCRprofiler technique constitutes a flexible and scalable approach, which enables simultaneous profiling of compound actions on multiple receptor activities in living cells.

Stacking interactions in PUF-RNA complexes.

Project description:Stacking interactions between amino acids and bases are common in RNA-protein interactions. Many proteins that regulate mRNAs interact with single-stranded RNA elements in the 3' UTR (3'-untranslated region) of their targets. PUF proteins are exemplary. Here we focus on complexes formed between a Caenorhabditis elegans PUF protein, FBF, and its cognate RNAs. Stacking interactions are particularly prominent and involve every RNA base in the recognition element. To assess the contribution of stacking interactions to formation of the RNA-protein complex, we combine in vivo selection experiments with site-directed mutagenesis, biochemistry, and structural analysis. Our results reveal that the identities of stacking amino acids in FBF affect both the affinity and specificity of the RNA-protein interaction. Substitutions in amino acid side chains can restrict or broaden RNA specificity. We conclude that the identities of stacking residues are important in achieving the natural specificities of PUF proteins. Similarly, in PUF proteins engineered to bind new RNA sequences, the identity of stacking residues may contribute to "target" versus "off-target" interactions, and thus be an important consideration in the design of proteins with new specificities.

Integrative analysis of cancer imaging readouts by networks.

Project description:Cancer is a multifactorial and heterogeneous disease. The corresponding complexity appears at multiple levels: from the molecular and the cellular constitution to the macroscopic phenotype, and at the diagnostic and therapeutic management stages. The overall complexity can be approximated to a certain extent, e.g. characterized by a set of quantitative phenotypic observables recorded in time-space resolved dimensions by using multimodal imaging approaches. The transition from measures to data can be made effective through various computational inference methods, including networks, which are inherently capable of mapping variables and data to node- and/or edge-valued topological properties, dynamic modularity configurations, and functional motifs. We illustrate how networks can integrate imaging data to explain cancer complexity, and assess potential pre-clinical and clinical impact.

Puf proteins, RNA co-immunopurification

Project description:RNA-coimmunopurifications with TAP-tagged Puf proteins from Saccharomyces cereviseae. Untagged strain (BY4741) served as a control. Cells were grown to midlog phase and harvested by centrifugation. TAP-tagged Puf proteins were affinity purified from cell-free extracts with IgG sepharose and eluted with TEV protease. RNA was isolated from extract (=input)and from purified protein samples by phenol-chloroform extraction. RNA samples were reverse transcribed using a mixture of oligo-dT and random nonamer oligos in the presence of amino-allyl dUTP/ dNTP mixture. cDNAs were fluorescently labeled and hybridized on yeast DNA microarrays over night at 65 degrees.
