Crossroads at the Origin of Prebiotic Chemical Complexity: Hydrogen Cyanide Product Diversification.

ABSTRACT: Products of hydrogen cyanide (HCN) reactivity are suspected to play important roles in astrochemistry and, possibly, the origin of life. The composition, chemical structure, and mechanistic details for formation of products from HCN's self-reactions have, however, proven elusive for decades. Here, we elucidate base-catalyzed reaction mechanisms for the formation of diaminomaleonitrile and polyimine in liquid HCN using ab initio molecular dynamics simulations. Both materials are proposed as key intermediates for driving further chemical evolution. The formation of these materials is predicted to proceed at similar rates, thereby offering an explanation of how HCN's self-reactions can diversify quickly under kinetic control. Knowledge of these reaction routes provides a basis for rationalizing subsequent reactivity in astrochemical environments such as on Saturn's moon Titan, in the subsurface of comets, in exoplanet atmospheres, and on the early Earth.

Prebiotic chemical origin of biomolecular complementarity.

Project description:The early Earth, devoid of the protective stratospheric ozone layer, must have sustained an ambient prebiotic physicochemical medium intensified by the co-existence of shortwave UV photons and very low energy electrons (vLEEs). Consequently, only intrinsically stable molecules against these two co-existing molecular destructors must have proliferated and thereby chemically evolved into the advanced molecules of life. Based on this view, we examined the stability inherent in nucleobases and their complementary pairs as resistance to the molecular damaging effects of shortwave UV photons and vLEEs. This leads to the conclusion that nucleobases could only proliferated as their complementary pairs under the unfavorable prebiotic conditions on early Earth. The complementary base pairing not only enhances but consolidates the intrinsic stability of nucleobases against short-range UV photons, vLEEs, and possibly many as-yet-unknown deleterious agents co-existed in the prebiotic conditions of the early Earth. In short, complementary base pairing is a manifestation of chemical evolution in the unfavorable prebiotic medium created by the absence of the stratospheric ozone layer.

Temperature dependence of Henry's law constant for hydrogen cyanide. Generation of trace standard gaseous hydrogen cyanide.

Project description:Primary data for the temperature dependent solubility of HCN in water do not presently exist for low concentrations of HCN at environmentally or physiologically relevant temperatures. Henry's Law constant (K(H), M/atm) for the vapor-solution equilibrium of HCN was determined in 0.1 M sodium phosphate buffer (adjusted to pH 9.00 +/- 0.03 at 296.6 +/- 0.1 K) from 287-311 K. Stable gas phase concentrations of HCN are generated by established techniques, via air equilibration of aqueous cyanide partitioned by a microporous membrane. The effluent gaseous HCN, in equilibrium with the constant temperature aqueous cyanide, was collected in dilute NaOH and determined by a spectrophotometrically using cobinamide. The K(H) of HCN may be expressed as ln K(H) (M/atm) = (8205.7 +/- 341.9)/T - (25.323 +/- 1.144); r(2) = 0.9914) where T is the absolute temperature in K. This corresponds to 9.02 and 3.00 M/atm at 25 and 37.4 degrees C, respectively, compared to actual measurements of 9.86 and 3.22 at 25.0 and 37.8 degrees C, respectively. The technique also allows for convenient generation of trace levels of HCN at ppbv-ppmv levels that can be further diluted.

The response of Caenorhabditis elegans to hydrogen sulfide and hydrogen cyanide.

Project description:Hydrogen sulfide (H2S), an endogenously produced small molecule, protects animals from various stresses. Recent studies demonstrate that animals exposed to H2S are long lived, resistant to hypoxia, and resistant to ischemia-reperfusion injury. We performed a forward genetic screen to gain insights into the molecular mechanisms Caenorhabditis elegans uses to appropriately respond to H2S. At least two distinct pathways appear to be important for this response, including the H2S-oxidation pathway and the hydrogen cyanide (HCN)-assimilation pathway. The H2S-oxidation pathway requires two distinct enzymes important for the oxidation of H2S: the sulfide:quinone reductase sqrd-1 and the dioxygenase ethe-1. The HCN-assimilation pathway requires the cysteine synthase homologs cysl-1 and cysl-2. A low dose of either H2S or HCN can activate hypoxia-inducible factor 1 (HIF-1), which is required for C. elegans to respond to either gas. sqrd-1 and cysl-2 represent the entry points in the H2S-oxidation and HCN-assimilation pathways, respectively, and expression of both of these enzymes is highly induced by HIF-1 in response to both H2S and HCN. In addition to their role in appropriately responding to H2S and HCN, we found that cysl-1 and cysl-2 are both essential mediators of innate immunity against fast paralytic killing by Pseudomonas. Furthermore, in agreement with these data, we showed that growing worms in the presence of H2S is sufficient to confer resistance to Pseudomonas fast paralytic killing. Our results suggest the hypoxia-independent hif-1 response in C. elegans evolved to respond to the naturally occurring small molecules H2S and HCN.

Magnetite Synthesis in the Presence of Cyanide or Thiocyanate under Prebiotic Chemistry Conditions.

Project description:Magnetite is an iron oxide mineral component of primitive Earth. It is naturally synthesized in different ways, such as magma cooling as well as olivine decomposition under hydrothermal conditions. It is probable magnetite played a significant role in biogenesis. The seawater used in the current work contained high Mg2+, Ca2+ and SO42- concentrations, unlike the seawater of today that has high Na+ and Cl- concentrations. It is likely that this seawater better resembled the ion composition of the seas of the Earth from 4 billion years ago. Cyanide and thiocyanate were common molecules in prebiotic Earth, and especially in primitive oceans, where they could act on the magnetite mechanism synthesis via Fe2+ interaction. In this research, magnetite samples that were synthesized under prebiotic conditions in the presence of cyanide or thiocyanate, (both with and without artificial seawater), showed that, besides magnetite, goethite and ferrihydrite can be produced through different Fe2+-ion interactions. Cyanide apparently acts as a protective agent for magnetite production; however, thiocyanate and seawater 4.0 Gy ions produced goethite and ferrihydrite at different ratios. These results validate that Fe3+ oxides/hydroxides were possibly present in primitive Earth, even under anoxic conditions or in the absence of UV radiation. In addition, the results show that the composition of water in early oceans should not be neglected in prebiotic chemistry experiments, since this composition directly influences mineral formation.

Prebiotic Iron Originates the Peptidyl Transfer Origin.

Project description:The ribosome is responsible for protein synthesis in all living organisms. It is best known to exist around 3.5-3.7 Ga whereat life on Earth inhabited anoxic environment with abundant soluble irons. The RNAs and proteins are the two biopolymers that constitute the ribosome. However, both proteins and RNAs require metal cations to fold and to function. There are four Mg-microcluster (Mg2+-μc) structures conserved in core of large subunit, and the 23S ribosomal RNA (rRNA) was shown to catalyze electron transfer in an anoxic environment in the presence of Fe2+. The Mg2+-μc features two idiosyncratic Mg2+ ions that are chelated and bridged by a common phosphate group and along with that, the adjacent residues of RNA backbone together forming ten-membered chelation ring(s). Here, we utilized four rRNA fragments of the large subunit 23S rRNA of Haloarcula marismortui, that includes the residues that form the four Mg2+-μc's. These four rRNA fragments are shown competent to assemble with Mg2+. Our results show that when these rRNA fragments fold or assembly in the presence of Fe2+ under anoxic conditions, each Fe2+-microcluster can catalyze electron transfer. We propose that Fe2+-microclusters of the ribosome, which use Fe2+ as a cofactor to regulate electron transfer, are pivotal and primordial and may be an origin in evolution of the ribosome.

Chemical Mechanisms of Prebiotic Chirality Amplification.

Project description:This review article surveys the recent experimental findings that suggest alternative chemical models of directed chirality amplification at the early, prebiotic Earth. It is believed that the chirality amplification step followed the initial emergence of small enantiomeric imbalance and preceded (as a necessary condition) the occurrence of homochiral biopolymers, assembled from enantiomerically pure building blocks. This work focuses on the chemical nature of possible mechanisms of primordial chirality enhancement, without going into detail of the preceding and subsequent phases of origination of biological homochirality and life on Earth. These mechanisms are discussed through the prism of integrity of biological natural selection and chemical kinetic selection.

Glucokinase regulatory protein: complexity at the crossroads of triglyceride and glucose metabolism.

Project description:Glucokinase regulator (GCKR) encodes glucokinase regulatory protein (GKRP), a hepatocyte-specific inhibitor of the glucose-metabolizing enzyme glucokinase (GCK). Genome-wide association studies have identified a common coding variant within GCKR associated with multiple metabolic traits. This review focuses on recent insights into the critical role of GKRP in hepatic glucose metabolism that have stemmed from the study of human genetics. This knowledge has improved our understanding of glucose and lipid physiology and informed the development of targeted molecular therapeutics for diabetes.Rare GCKR variants have effects on GKRP expression, localization, and activity. These variants are collectively associated with hypertriglyceridaemia but are not causal. Crystal structures of GKRP and the GCK-GKRP complex have been solved, providing greater insight into the molecular interactions between these proteins. Finally, small molecules have been identified that directly bind GKRP and reduce blood glucose levels in rodent models of diabetes.GCKR variants across the allelic spectrum have effects on glucose and lipid homeostasis. Functional analysis has highlighted numerous molecular mechanisms for GKRP dysfunction. Hepatocyte-specific GCK activation via small molecule GKRP inhibition may be a new avenue for type 2 diabetes treatment, particularly considering evidence indicating GKRP loss-of-function alone does not cause hypertriglyceridaemia.

A Proterozoic microbial origin of extant cyanide-hydrolyzing enzyme diversity.

Project description:In addition to its role as a toxic environmental contaminant, cyanide has been hypothesized to play a key role in prebiotic chemistry and early biogeochemical evolution. While cyanide-hydrolyzing enzymes have been studied and engineered for bioremediation, the extant diversity of these enzymes remains underexplored. Additionally, the age and evolution of microbial cyanide metabolisms is poorly constrained. Here we provide comprehensive phylogenetic and molecular clock analyses of the distribution and evolution of the Class I nitrilases, thiocyanate hydrolases, and nitrile hydratases. Molecular clock analyses indicate that bacterial cyanide-reducing nitrilases were present by the Paleo- to Mesoproterozoic, and were subsequently horizontally transferred into eukaryotes. These results present a broad diversity of microbial enzymes that could be optimized for cyanide bioremediation.
