ABSTRACT: We present a genome assembly from an individual Sthenelais limicola (the segmented worm; Annelida; Polychaeta; Phyllodocida; Sigalionidae). The genome sequence is 1,131 megabases in span. Most of the assembly is scaffolded into nine chromosomal pseudomolecules. The mitochondrial genome has also been assembled and is 16.7 kilobases in length.

Reference genome of the Virginia rail, Rallus limicola.

Project description:The Virginia rail, Rallus limicola, is a member of the family Rallidae, which also includes many other species of secretive and poorly studied wetland birds. It is recognized as a single species throughout its broad distribution in North America where it is exploited as a game bird, often with generous harvest limits, despite a lack of systematic population surveys and evidence of declines in many areas due to wetland loss and degradation. To help advance understanding of the phylogeography, biology, and ecology of this elusive species, we report the first reference genome assembly for the Virginia rail, produced as part of the California Conservation Genomics Project (CCGP). We produced a de novo genome assembly using Pacific Biosciences HiFi long reads and Hi-C chromatin-proximity sequencing technology with an estimated sequencing error rate of 0.191%. The assembly consists of 1,102 scaffolds spanning 1.39 Gb, with a contig N50 of 11.0 Mb, scaffold N50 of 25.3 Mb, largest contig of 45 Mb, and largest scaffold of 128.4 Mb. It has a high BUSCO completeness score of 96.9% and represents the first genome assembly available for the genus Rallus. This genome assembly will help resolve questions about the complex evolutionary history of rails and evaluate the potential of rails for adaptive evolution in the face of growing threats from climate change and habitat loss and fragmentation. It will also provide a valuable resource for rail conservation efforts by quantifying Virginia rail vagility, population connectivity, and effective population sizes.

A model for germ cell development in a fully segmented worm.

Project description:IntroductionPolychaetes are segmented marine worms with body segments separated by a complete or incomplete septum. In most polychaetes the whole body cavity is filled with gametes during the breeding season. Platynereis dumerilii (Pl. dumerilii), which has an incomplete septum was shown to develop a single gonadal structure for gamete production located in the neck region. However, in Perinereis nuntia (Pe. nuntia), which has a complete septum separating each segment, the developmental feature of gametes remains unknown. To clarify this, the marker gene vasa was used to trace the development of germ cells throughout the life stages of Pe. nuntia.ResultsIn three-segmented juveniles, Pn-vasa was expressed in the parapodia and in the two cells localized in the pygidium. During the addition of a new segment, Pn-vasa positive cells in the pygidium increased from two to four and two new Pn-vasa positive cells were found in the newly-generated segment. In adults, Pn-vasa was expressed in a large cell cluster at the distal end of the parapodia, in smaller cell clusters (which had an elongated form in the trunk area of the parapodia), and in oocytes in the coelomic cavity. This may suggest that germ cells settle in the parapodia and later translocate into the coelomic cavity to develop into oocytes.ConclusionOur observations will help in understanding the mechanism of germ cell development in all body segments of Pe. nuntia. We hypothesize that primordial germ cells are supplied from the pygidium to every newly-generating segment which later settle in the parapodium. This will explain how polychaetes can generate gametes in each body segment, even those that are independently separated with a complete septum.

Genome sequence of segmented filamentous bacteria present in the human intestine.

Project description:Segmented filamentous bacteria (SFB) are unique immune modulatory bacteria colonizing the small intestine of a variety of animals in a host-specific manner. SFB exhibit filamentous growth and attach to the host's intestinal epithelium, offering a physical route of interaction. SFB affect functions of the host immune system, among them IgA production and T-cell maturation. Until now, no human-specific SFB genome has been reported. Here, we report the metagenomic reconstruction of an SFB genome from a human ileostomy sample. Phylogenomic analysis clusters the genome with SFB genomes from mouse, rat and turkey, but the genome is genetically distinct, displaying 65-71% average amino acid identity to the others. By screening human faecal metagenomic datasets, we identified individuals carrying sequences identical to the new SFB genome. We thus conclude that a unique SFB variant exists in humans and foresee a renewed interest in the elucidation of SFB functionality in this environment.

Project description:BackgroundIn 2014, a novel tick-borne virus of the Flaviviridae family was first reported in the Mogiana region of Brazil and named the Mogiana tick virus (MGTV). Thereafter, the Jingmen tick virus (JMTV), Kindia tick virus (KITV), and Guangxi tick virus (GXTV)-evolutionarily related to MGTV-were reported.ResultsIn the present study, we used small RNA sequencing (sRNA-seq) to detect viruses in ticks and discovered a new MGTV strain in Amblyomma testudinarium ticks collected in China's Yunnan Province in 2016. We obtained the full-length genome sequence of this MGTV strain Yunnan2016 (GenBank: MT080097, MT080098, MT080099 and MT080100) and recommended it for its inclusion in the NCBI RefSeq database for future studies on MGTV, JMTV, KITV and GXTV. Phylogenetic analysis showed that MGTV, JMTV, KITV and GXTV are monophyletic and belong to a MGTV group. Furthermore, this MGTV group of viruses may be phylogenetically related to geographical regions that were formerly part of the supercontinents Gondwana and Laurasia.ConclusionsTo the best of our knowledge, this is the first study in which 5' and 3' sRNAs were used to generate full-length genome sequences of, but not limited to, RNA viruses. We also demonstrated the feasibility of using the sRNA-seq based method for the detection of viruses in pooled two and even possible one small ticks. MGTV may preserve the characteristic of ancient RNA viruses, which can be used to study the origin and evolution of RNA viruses. In addition, MGTV can be used as novel species for studies in phylogeography.
