The complete mitochondrial genome of the Anas platyrhynchos Linnaeus, 1758 breed Longshengcui and its phylogenetic analyses.

ABSTRACT: Duck breed Longshengcui (Anas platyrhynchos Linnaeus, 1758 breed Longshengcui, LSC) is one of the famous native breed of the Guangxi Zhuang Nationality Autonomous Region in China. In this study, we report the complete mitochondrial genome of LSC. The mitogenome (GenBank accession no. MZ895120) has 16,602 bp in length and consisted of the well-known 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and the control region. The phylogenetic analysis showed that LSC and Zhijiang duck have highly similar genetic relationship. These results are helpful for the conservation of genetic resources and phylogeny of this species.

Project description:Murrah buffalo (Bubalus bubalis Linnaeus, 1758 breed Murrah, MB) is a most productive water buffalo breed. It is the first time that the complete mitochondrial genome sequence of the MB was reported. The total length of the mtDNA is 16,359 bp, It contains the typical structure, including 22 transfer RNA genes, 2 ribosomal RNA genes, 13 protein-coding genes and 1 non-coding control region (D-loop region). The overall composition of the mtDNA was estimated to be 33.00% for A, 26.32% for T, 26.71% for C and 13.97% for G. Phylogenetic analyses using N-J computational algorithms showed that the analyzed 18 Ruminantia species are divided into four major clades: Bovidae, Cervidae, Giraffidae and Atilocapridae. In addition, our work confirmed that MB and Bubalus bubalis isolate India 4 have a close genetic relationship.

Project description:Nili-Ravi buffalo (Bubalus bubalis Linnaeus, 1758 breed Nili-Ravi, NRB) is a famous water buffalo breed in the world. It is the first time that the complete mitochondrial genome sequence of the NRB was reported. The total length of the mtDNA is 16,356 bp, It contains the typical structure, including 22 transfer RNA genes, 2 ribosomal RNA genes, 13 protein-coding genes, and 1 non-coding control region (D-loop region). The overall composition of the mtDNA was estimated to be 33.11% for A, 26.45% for T, 26.55% for C, and 13.89% for G. Phylogenetic analyses using neighbor-joining (N-J) computational algorithms showed that the analyzed 18 Ruminantia species are divided into four major clades: Bovidae, Cervidae, Giraffidae, and Atilocapridae. In addition, our work confirmed that NRB has a close genetic relationship with B. bubalis isolate India 4.

The complete mitochondrial genome of Melanostoma mellinum (Linnaeus, 1758) (Diptera: Syrphidae) and phylogenetic analysis.

Project description:In this study, the complete mitochondrial genome (mitogenome) of Melanostoma mellinum (Linnaeus, 1758) was sequenced using the-next generation sequencing technology. The assembled mitogenome of M. mellinum has a total length of 16,055bp and contains 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), and 2 ribosomal RNA genes (rRNAs). The results of phylogenetic reconstruction based on the combined mitochondrial gene dataset indicated that M. mellinum belongs to Melanostoma genus with a close relationship to Melanostoma orientale, but the monophyly of the tribe Bacchini is not well supported.

The complete mitochondrial genome of Syritta pipiens (Linnaeus, 1758) (Diptera: Syrphidae) and phylogenetic analysis.

Project description:The complete mitochondrial genome (mitogenome) of Syritta pipiens (Linnaeus, 1758) was sequenced with 15,745 bp in length including 37 genes and a non-coding region. The overall nucleotide composition showed a strong AT bias. Most protein-coding genes (PCGs) used ATN as the start codon while ATP6 and ND1 used TTG, and stopped by TAA or TAG but ND5 ended with an incomplete T. Phylogenetic trees were reconstructed based on the 24 complete mitochondrial sequences from Syrphidae using the methods of maximum-likelihood (ML) and Bayesian inference (BI), resulted in S. pipiens clustered into the clade of Eristalinae, which conformed to the traditional classification, but the trees did not support the monophyly of Eristalinae. More molecular data is needed for further study.

Complete mitochondrial genome of Trachycardium flavum (Linnaeus, 1758).

Project description:The complete mitochondrial genome of Trachycardium flavum from South China Sea was first determined in this study, which is 16,596 bp in length. The base composition of the mitogenome is a less biased (A, G, T, and C was 21.5%, 26.3%, 37.0%, and 15.2%, respectively) with A + T contents of 58%. It consists of 24 tRNA genes, two rRNA genes, and 12 protein-coding genes (PCGs). No typical control region was found in non-coding sequence. Interestingly, ATP8 genes was absence same as most shellfish. Nine PCGs use a special start codon TTG, and the other three genes use a normal initiation codon ATN. Except ND6 use a single base G as the stop codon, the others all end with the normal stop codon TAG. The phylogenetic tree showed that T. flavum was first clustered with Fulvia mutica, Cerastoderma edule, and Acanthocardia tuberculate, which all belong to Cardiidae.

The complete mitochondrial genome of Sarotherodon galilaeus (Linnaeus, 1758) (Perciformes: Cichlidae) and its phylogenetic placement.

Project description:Sarotherodon galilaeus (Linnaeus, 1758), a cichlid species that is naturally distributed in African and Eurasian waters, was introduced in many Asian countries for aquaculture. To date, rare genetic studies focused on this species have hindered our understanding of this species. Here, we reported the complete mitochondrial genome of S. galilaeus that was sequenced using next-generation sequencing technology. The resulting mitogenome of S. galilaeus was 16,630 in length and comprised 13 protein-coding genes (PCG), 22 transfer RNA (tRNA) genes, 2 ribosomal RNA genes (rRNA), and one control region (D-loop). Phylogenetic analysis indicated that Oreochromini species contained two lineages (I and II) and S. galilaeus clustered with Oreochromis aureus rather than other Sarotherodon species.

Complete mitochondrial genome of the cockle Anadara antiquata (Linnaeus, 1758).

Project description:The complete mitochondrial genome of Anadara antiquata was first determined. With a length of 45,454 bp, it consists of 29 tRNA, 2 rRNA, and 17 protein-coding genes (PCGs). The non-coding region was large and atypical around the genome with total 24,162 bp long. The nucleotide composition is significantly biased with AT contents of 62.2%. PCGs have five types of start codon, and terminate with a complete stop codon TAA or TAG. 19 microsatellites (SSRs) were identified in mitogenome sequences. Phylogenetic analysis demonstrated that A. antiquata was first clustered with Anadara vellicate, then together with Tegillarca granosa.

Project description:The complete mitochondrial genome of Cypraea tigris from the South China Sea has been determined, which was the first report of complete mitogenome in the superfamily Cypraeoidea. It is 16,177 bp long and consists of 21 tRNA genes, 2 rRNA genes, 13 protein-coding genes (PCGs), and 1 control region. The base composition of C. tigris mitogenome is biased (A, G, T, and C were 28.8, 17.9, 37.1, and 16.3%, respectively) with A + T contents of 58.5%. All of the PCGs use a typical start codon (ATN) and a complete stop codon (TAA or TAG) as normal. The maximum-likelihood tree demonstrated that the Cypraeoidea was closer to the superfamily Tonnoidea, and further clarified the phylogenetic relationships of each superfamily in Littorinimorpha.

Complete mitochondrial genome sequencing of Lutra lutra (Linnaeus, 1758) (Carnivora: Mustelidae) and its phylogenetic status in Mustelidae.

Project description:We report the complete mitochondrial genome sequence of the endangered Eurasian otter, Lutra lutra. The complete mitochondrial genome is 16,537 bp in length and contains 13 protein-coding genes, 22 transfer RNA, two ribosomal RNA, and one control region. The mitogenome is A + T rich, with a composition of 32.2% A, 27.5% C, 14.5% G, and 25.8% T. Phylogenetic analysis based on 13 protein-coding mitochondrial genes of Mustelidae supports the conventional systematic treatment with eight subfamilies. Lutra lutra is closely related to Lutra sumatrana and the subfamily Lutrinae was closely grouped with the Ictonychinae. This study provides genetic and taxonomic information for future studies of Eurasian otters and the Mustelidae.

Complete mitochondrial characteristics and phylogenetic analysis of Deilephila elpenor (Linnaeus, 1758) (Lepidoptera: Sphingidae).

Project description:Deilephila elpenor is widely distributed in countries of Asia and Central Europe, and the larva is recognized as significant agriculture pest. The complete mitochondrial genome of D. elpenor is 15,372 bp in length. It contains 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and a control region. TAA is utilized as the termination codon for most PCGs, however, cox1 and cox2 use the incomplete termination codon T, and nad3 uses TAG as the termination codon. UUA (Leu) is the most frequently used codon, GCG (Ala) and CCG (Pro) are the least frequently used codons. In addition, we selected 15 species sequences closest to this species from NCBI, and used Manduca quinquemaculata and Manduca sexta (Lepidoptera: Smerinthinae) as the outgroup. Phylogenetic analysis suggested that D. elpenor was the most closely related to genus Theretra, genus Rhagastis and Cechenena minor.
