ABSTRACT: •RNA editing sites may contain homoplasious signals that cause artifactual inferences in phylogenetic analyses.•Excluding RNA editing sites from gymnosperm mitochondrial genes restored the sister relationship of gnetophytes and Pinaceae.•Phylogenetic analysis based on mitochondrial genomic data should carefully evaluate the impact of RNA editing sites.
