A new method for the calculation of functional and path integrals.

ABSTRACT: This paper addresses a disconnect between the pivotal role of functional (path) integrals in modern theories, such as quantum mechanics and statistical thermodynamics, and the currently limited ability to perform the actual calculation. We present a new method for calculating functional integrals, based on a finite-element formulation, which solves all limitations of existing methods. This approach is far more robust, versatile, and powerful than the prevailing methods, thus allowing for more sophisticated computations and the study of problems that could not previously be tackled. Importantly, existing procedures, element libraries and shape functions, which have been developed throughout the years in the context of engineering analysis and partial differential equations, may be directly employed for this purpose.

Efficient full-path optical calculation of scalar and vector diffraction using the Bluestein method.

Project description:Efficient calculation of the light diffraction in free space is of great significance for tracing electromagnetic field propagation and predicting the performance of optical systems such as microscopy, photolithography, and manipulation. However, existing calculation methods suffer from low computational efficiency and poor flexibility. Here, we present a fast and flexible calculation method for computing scalar and vector diffraction in the corresponding optical regimes using the Bluestein method. The computation time can be substantially reduced to the sub-second level, which is 105 faster than that achieved by the direct integration approach (~hours level) and 102 faster than that achieved by the fast Fourier transform method (~minutes level). The high efficiency facilitates the ultrafast evaluation of light propagation in diverse optical systems. Furthermore, the region of interest and the sampling numbers can be arbitrarily chosen, endowing the proposed method with superior flexibility. Based on these results, full-path calculation of a complex optical system is readily demonstrated and verified by experimental results, laying a foundation for real-time light field analysis for realistic optical implementation such as imaging, laser processing, and optical manipulation.

Real Space Triplets in Quantum Condensed Matter: Numerical Experiments Using Path Integrals, Closures, and Hard Spheres.

Project description:Path integral Monte Carlo and closure computations are utilized to study real space triplet correlations in the quantum hard-sphere system. The conditions cover from the normal fluid phase to the solid phases face-centered cubic (FCC) and cI16 (de Broglie wavelengths , densities ). The focus is on the equilateral and isosceles features of the path-integral centroid and instantaneous structures. Complementary calculations of the associated pair structures are also carried out to strengthen structural identifications and facilitate closure evaluations. The three closures employed are Kirkwood superposition, Jackson-Feenberg convolution, and their average (AV3). A large quantity of new data are reported, and conclusions are drawn regarding (i) the remarkable performance of AV3 for the centroid and instantaneous correlations, (ii) the correspondences between the fluid and FCC salient features on the coexistence line, and (iii) the most conspicuous differences between FCC and cI16 at the pair and the triplet levels at moderately high densities (. This research is expected to provide low-temperature insights useful for the future related studies of properties of real systems (e.g., helium, alkali metals, and general colloidal systems).

Calculation and realization of new method grey residual error correction model.

Project description:Aiming at the problem of prediction accuracy of stochastic volatility series, this paper proposes a method to optimize the grey model(GM(1,1)) from the perspective of residual error. In this study, a new fitting method is firstly used, which combines the wavelet function basis and the least square method to fit the residual data of the true value and the predicted value of the grey model(GM(1,1)). The residual prediction function is constructed by using the fitting method. Then, the prediction function of the grey model(GM(1,1)) is modified by the residual prediction function. Finally, an example of the wavelet residual-corrected grey prediction model (WGM) is obtained. The test results show that the fitting accuracy of the wavelet residual-corrected grey prediction model has irreplaceable advantages.

Coarse-Graining of Imaginary Time Feynman Path Integrals: Inclusion of Intramolecular Interactions and Bottom-up Force-Matching.

Project description:Feynman's imaginary time path integral formalism of quantum statistical mechanics and the corresponding quantum-classical isomorphism provide a tangible way of incorporating nuclear quantum effect (NQE) in the simulation of condensed matter systems using well-developed classical simulation techniques. Our previous work has presented the many-body coarse-graining of path integral (CG-PI) theory that builds an isomorphism between the quantum partition function of N distinguishable particles and the classical partition function of 2N pseudoparticles. In this present work, we develop a generalized version of the many-body CG-PI theory that incorporates many-body interactions in the force field. Based on the new derivation, we provide a numerical CG-PI (n-CG-PI) modeling strategy parametrized from the underlying path integral molecular dynamics (PIMD) trajectories using force matching and Boltzmann inversion. The n-CG-PI models for two liquid systems are shown to capture well both the intramolecular and intermolecular structural correlations of the reference PIMD simulations. The generalized derivation of the many-body CG-PI theory and the n-CG-PI model presented in this work extend the scope of the CG-PI formalism by generalizing the previously limited theory to incorporate force fields of realistic molecular systems.

Calculation of absolute protein-ligand binding affinity using path and endpoint approaches.

Project description:A comparative analysis is provided of rigorous and approximate methods for calculating absolute binding affinities of two protein-ligand complexes: the FKBP protein bound with small molecules 4-hydroxy-2-butanone and FK506. Our rigorous approach is an umbrella sampling technique where a potential of mean force is determined by pulling the ligand out of the protein active site over several simulation windows. The results of this approach agree well with experimentally observed binding affinities. Also assessed is a commonly used approximate endpoint approach, which separately estimates enthalpy, solvation free energy, and entropy. We show that this endpoint approach has numerous variations, all of which are prone to critical shortcomings. For example, conventional harmonic and quasiharmonic entropy estimation procedures produce disparate results for the relatively simple protein-ligand systems studied in this work.

Development of a new intraocular lens power calculation method based on lens position estimated with optical coherence tomography.

Project description:A new method is developed and validated for intraocular lens (IOL) power calculation based on paraxial ray tracing of the postoperative IOL positions, which are obtained with the use of anterior segment optical coherence tomography. Of the 474 eyes studied, 137 and 337 were grouped into training and validation sets, respectively. The positions of the implanted IOLs of the training datasets were characterized with multiple linear regression analyses one month after the operations. A new regression formula was developed to predict the postoperative anterior chamber depth with the use of the stepwise analysis results. In the validation dataset, postoperative refractive values were calculated according to the paraxial ray tracing of the cornea and lens based on the assumption of finite structural thicknesses with separate surface curvatures. The predicted refraction error was calculated as the difference of the expected postoperative refraction from the spherical-equivalent objective refraction values. The percentage error (within ±0.50 diopters) of the new formula was 84.3%. This was not significantly correlated to the axial length or keratometry. The developed formula yielded excellent postoperative refraction predictions and could be applicable to eyes with abnormal proportions, such as steep or flat corneal curvatures and short and long axial lengths.

Thermopower, figure of merit and Fermi integrals.

Project description:The thermoelectric efficiency accounting for the conversion of thermal energy into electricity is usually given by the figure of merit which involves three transport coefficients, with the thermopower, the electrical and the thermal conductivities. These coefficients can be defined at a semi-classical level as a function of Fermi integrals which only allow analytical approximations in either highly degenerate or strongly non-degenerate regimes. Otherwise, the intermediate regime which is of interest in order to describe high thermoelectric performance requires numerical calculations. It is shown that these Fermi integrals can actually be calculated and that the transport coefficients can be reformulated accordingly. This allows for a new definition of the figure of merit which covers all the regimes of interest without numerical calculations. This formulation of the Fermi integrals also provides a good starting point in order to perform a power expansion leading to a new approximation relevant for the intermediate regime. It turns out that the transport coefficients can then be expanded by revealing their high temperatures asymptotic behaviors. These results shed new light on the thermoelectric properties of the materials and point out that the analysis of their high temperatures behaviors allow to characterize experimentally the energy dependence in the transport integrals.

ILNCSIM: improved lncRNA functional similarity calculation model.

Project description:Increasing observations have indicated that lncRNAs play a significant role in various critical biological processes and the development and progression of various human diseases. Constructing lncRNA functional similarity networks could benefit the development of computational models for inferring lncRNA functions and identifying lncRNA-disease associations. However, little effort has been devoted to quantifying lncRNA functional similarity. In this study, we developed an Improved LNCRNA functional SIMilarity calculation model (ILNCSIM) based on the assumption that lncRNAs with similar biological functions tend to be involved in similar diseases. The main improvement comes from the combination of the concept of information content and the hierarchical structure of disease directed acyclic graphs for disease similarity calculation. ILNCSIM was combined with the previously proposed model of Laplacian Regularized Least Squares for lncRNA-Disease Association to further evaluate its performance. As a result, new model obtained reliable performance in the leave-one-out cross validation (AUCs of 0.9316 and 0.9074 based on MNDR and Lnc2cancer databases, respectively), and 5-fold cross validation (AUCs of 0.9221 and 0.9033 for MNDR and Lnc2cancer databases), which significantly improved the prediction performance of previous models. It is anticipated that ILNCSIM could serve as an effective lncRNA function prediction model for future biomedical researches.

Density Functional Theory-Based Calculation Shed New Light on the Bizarre Addition of Cysteine Thiol to Dopaquinone.

Project description:Two types of melanin pigments, brown to black eumelanin and yellow to reddish brown pheomelanin, are biosynthesized through a branched reaction, which is associated with the key intermediate dopaquinone (DQ). In the presence of l-cysteine, DQ immediately binds to the -SH group, resulting in the formation of cysteinyldopa necessary for the pheomelanin production. l-Cysteine prefers to bond with aromatic carbons adjacent to the carbonyl groups, namely C5 and C2. Surprisingly, this Michael addition takes place at 1,6-position of the C5 (and to some extent at C2) rather than usually expected 1,4-position. Such an anomaly on the reactivity necessitates an atomic-scale understanding of the binding mechanism. Using density functional theory-based calculations, we investigated the binding of l-cysteine thiolate (Cys-S-) to DQ. Interestingly, the C2-S bonded intermediate was less energetically stable than the C6-S bonded case. Furthermore, the most preferred Cys-S--attacked intermediate is at the carbon-carbon bridge between the two carbonyls (C3-C4 bridge site) but not on the C5 site. This structure allows the Cys-S- to migrate onto the adjacent C5 or C2 with small activation energies. Further simulation demonstrated a possible conversion pathway of the C5-S (and C2-S) intermediate into 5-S-cysteinyldopa (and 2-S-cysteinyldopa), which is the experimentally identified major (and minor) product. Based on the results, we propose that the binding of Cys-S- to DQ proceeds via the following path: (i) coordination of Cys-S- to C3-C4 bridge, (ii) migration of Cys-S- to C5 (C2), (iii) proton rearrangement from cysteinyl -NH3+ to O4 (O3), and (iv) proton rearrangement from C5 (C2) to O3 (O4).

A New Stitching Method for Dark-Field Surface Defects Inspection Based on Simplified Target-Tracking and Path Correction.

Project description:A camera-based dark-field imaging system can effectively detect defects of microns on large optics by scanning and stitching sub-apertures with a small field of view. However, conventional stitching methods encounter problems of mismatches and location deviations, since few defects exist on the tested fine surface. In this paper, a highly efficient stitching method is proposed, based on a simplified target-tracking and adaptive scanning path correction. By increasing the number of sub-apertures and switching to camera perspective, the defects can be regarded as moving targets. A target-tracking procedure is firstly performed to obtain the marked targets. Then, the scanning path is corrected by minimizing the sum of deviations. The final stitching results are updated by re-using the target-tracking method. An experiment was carried out on an inspection of our specially designed testing sample. Subsequently, 118 defects were identified out of 120 truly existing defects, without stitching mismatches. The experiment results show that this method can help to reduce mismatches and location deviations of defects, and it was also effective in increasing the detectability for weak defects.
