Genome-Wide Analysis and Expression Profiling of DUF668 Genes in Glycine max under Salt Stress.

ABSTRACT: The DUF668 gene performs a critical role in mitigating the impact of abiotic stress factors. In this study, we identified 30 DUF668 genes in a soybean genome, distributed across fifteen chromosomes. The phylogenetic analysis classified the DUF668 genes into three groups (group I, group II, and group III). Interestingly, gene structure analysis illustrated that several GmDUF668 genes were without introns. Furthermore, the subcellular localization results suggested that GmDUF668 proteins were present in the nucleus, mitochondria, cytoplasm, and plasma membrane. GmDUF668 promoters were analyzed in silico to gain insight into the presence of regulatory sequences for TFs binding. The expression profiling illustrated that GmDUF668 genes showed expression in leaves, roots, nodules, and flowers. To investigate their response to salt stress, we utilized the RNA sequencing data of GmDUF668 genes. The results unveiled that GmDUF668-8, GmDUF668-20, and GmDUF668-30 genes were upregulated against salt stress treatment. We further validated these findings using qRT-PCR analysis. These findings provide a scientific basis to explore the functions of GmDUF668 genes against different stress conditions.

Project description:BackgroundThe Sec14 domain is an ancient lipid-binding domain that evolved from yeast Sec14p and performs complex lipid-mediated regulatory functions in subcellular organelles and intracellular traffic. The Sec14 family is characterized by a highly conserved Sec14 domain, and is ubiquitously expressed in all eukaryotic cells and has diverse functions. However, the number and characteristics of Sec14 homologous genes in soybean, as well as their potential roles, remain understudied.ResultsIn this study, we identified 77 Sec14 genes in the soybean genome that were unevenly distributed across 19 chromosomes. Based on the classification method used for Arabidopsis Sec14 members, GmSec14s can be categorized into three classes: GmPITP1 to GmPITP37, GmSFH1 to GmSFH25, and GmPATL1 to GmPATL15. Structural analysis of the GmSec14 genes revealed that the SFH subfamily contained more introns than the other subfamilies. A total of 10 conserved protein motifs were detected within GmSec14 proteins, with each subfamily possessing unique motifs. Two tandem duplications and 73 segmental duplications were identified among the GmSec14 genes. Additionally, a large number of cis-acting elements, particularly those related to plant hormones, were abundant in the promoter regions of the GmSec14 genes. Tissue expression analysis of the GmSec14 genes indicated that they exhibited distinct tissue-specific expression patterns. In response to salt stress, multiple genes were found to be either upregulated or downregulated. In contrast, the majority of genes were downregulated under drought stress conditions. Notably, 12 GmSec14 genes exhibited significant alterations in expression following salt or drought stress, suggesting a potential role for these genes in stress response mechanisms. Furthermore, the protein interaction network and miRNA regulation associated with GmSec14s were predicted to elucidate the potential functions of GmSec14 members.ConclusionsThis study provides a systematic and comprehensive examination of the Sec14 gene family in soybean, which will facilitate further functional research into their roles in response to salt and drought tolerance.

Project description:BackgroundMagnesium (Mg) is essential for plant growth and development and plays critical roles in physiological and biochemical processes. Mg deficiency adversely affects growth of plants by limiting shoot and root development, disturbing the structure and membranes of the grana, reducing photosynthesis efficiency, and lowering net CO2 assimilation. The MGT (Magnesium transporter) family is responsible for the absorption and transportation of magnesium in plants. Although the MGT family has been identified in different plant species, research regarding the soybean MGT genes is limited.ResultsIn the current study, a total of 39 MGT genes distributed on 17 different chromosomes were identified in soybean. Phylogenetic analysis classified GmMGTs into three subgroups, NIPA, MRS2/MGT, and CorA, which showed little homology with MGTs of Arabidopsis thaliana and Oryza sativa members and clustered tightly with GmMGTs. Gene structure and conserved motif analysis also confirmed similar grouping in GmMGTs. The expansion of the GmMGT members in NIPA and MRS2/MGT was predicted, while CorA was identified as the most conserved group in G. max. Segmental duplication under purifying selection pressure was identified as the major driving force in the expansion of MGTs in soybean. GmMGTs showed diverse tissue-specific and stress-response expression patterns due to the presence of stress-related cis-regulatory elements in their promoter regions. Under Mg-deficiency and surplus stress conditions, a decrease in root length, shoot length, and root and shoot fresh as well dry weight in susceptible genotypes showed the variegated expression of MGTs in soybean genotypes. Furthermore, the upregulation of GmMGT2 and GmMGT29 in tolerant genotypes in response to Mg-deficiency as well as surplus stress conditions in leaves suggested the essential role of GmMGT genes in the absorption and transportation of Mg in soybean leaves.ConclusionThis study presents a comprehensive analysis of the MGT gene family in soybean, providing insights into their evolutionary relationships, gene classification, protein structures, and expression patterns under both Mg deficiency and Mg surplus conditions.

Project description:BackgroundDomain of unknown function 668 (DUF668) may play a crucial role in the plant growth and developmental response to adverse stress. However, our knowledge of the function of the DUF668 gene family is limited.ResultsOur study was conducted based on the DUF668 gene family identified from cotton genome sequencing. Phylogenetic analysis showed that the DUF668 family genes can be classified into four subgroups in cotton. We identified 32 DUF668 genes, which are distributed on 17 chromosomes and most of them located in the nucleus of Gossypium hirsutum. Gene structure and motif analyses revealed that the members of the DUF668 gene family can be clustered in G. hirsutum into two broad groups, which are relatively evolutionarily conserved. Transcriptome data analysis showed that the GhDUF668 genes are differentially expressed in different tissues under various stresses (cold, heat, drought, salt, and Verticillium dahliae), and expression is generally increased in roots and stems. Promoter and expression analyses indicated that Gh_DUF668-05, Gh_DUF668-08, Gh_DUF668-11, Gh_DUF668-23 and Gh_DUF668-28 in G. hirsutum might have evolved resistance to adverse stress. Additionally, qRT-PCR revealed that these 5 genes in four cotton lines, KK1543 (drought resistant), Xinluzao 26 (drought sensitive), Zhongzhimian 2 (disease resistant) and Simian 3 (susceptible), under drought and Verticillium wilt stress were all significantly induced. Roots had the highest expression of these 5 genes before and after the treatment. Among them, the expression levels of Gh_DUF668-08 and Gh_DUF668-23 increased sharply at 6 h and reached a maximum at 12 h under biotic and abiotic stress, which showed that they might be involved in the process of adverse stress resistance in cotton.ConclusionThe significant changes in GhDUF668 expression in the roots after adverse stress indicate that GhDUF668 is likely to increase plant resistance to stress. This study provides an important theoretical basis for further research on the function of the DUF668 gene family and the molecular mechanism of adverse stress resistance in cotton.

Project description:In Canada, the length of the frost-free season necessitates planting crops as early as possible to ensure that the plants have enough time to reach full maturity before they are harvested. Early planting carries inherent risks of cold water imbibition (specifically less than 4°C) affecting seed germination. A marker dataset developed for a previously identified Canadian soybean GWAS panel was leveraged to investigate the effect of cold water imbibition on germination. Seed from a panel of 137 soybean elite cultivars, grown in the field at Ottawa, ON, over three years, were placed on filter paper in petri dishes and allowed to imbibe water for 16 hours at either 4°C or 20°C prior to being transferred to a constant 20°C. Observations on seed germination, defined as the presence of a 1 cm radicle, were done from day two to seven. A three-parameter exponential rise to a maximum equation (3PERM) was fitted to estimate germination, time to the one-half maximum germination, and germination uniformity for each cultivar. Genotype-by-sequencing was used to identify SNPs in 137 soybean lines, and using genome-wide association studies (GWAS - rMVP R package, with GLM, MLM, and FarmCPU as methods), haplotype block analysis, and assumed linkage blocks of ±100 kbp, a threshold for significance was established using the qvalue package in R, and five significant SNPs were identified on chromosomes 1, 3, 4, 6, and 13 for maximum germination after cold water imbibition. Percent of phenotypic variance explained (PVE) and allele substitution effect (ASE) eliminated two of the five candidate SNPs, leaving three QTL regions on chromosomes 3, 6, and 13 (Chr3-3419152, Chr6-5098454, and Chr13-29649544). Based on the gene ontology (GO) enrichment analysis, 14 candidate genes whose function is predicted to include germination and cold tolerance related pathways were identified as candidate genes. The identified QTLs can be used to select future soybean cultivars tolerant to cold water imbibition and mitigate risks associated with early soybean planting.
