Project description:Neural activity manifests itself as complex spatiotemporal activation patterns in cell populations. Even for local neural circuits, a comprehensive description of network activity has been impossible so far. Here we demonstrate that two-photon calcium imaging of bulk-labeled tissue permits dissection of local input and output activities in rat neocortex in vivo. Besides astroglial and neuronal calcium transients, we found spontaneous calcium signals in the neuropil that were tightly correlated to the electrocorticogram. This optical encephalogram (OEG) is shown to represent bulk calcium signals in axonal structures, thus providing a measure of local input activity. Simultaneously, output activity in local neuronal populations could be derived from action potential-evoked calcium transients with single-spike resolution. By using these OEG and spike activity measures, we characterized spontaneous activity during cortical Up states. We found that (i) spiking activity is sparse (<0.1 Hz); (ii) on average, only approximately 10% of neurons are active during each Up state; (iii) this active subpopulation constantly changes with time; and (iv) spiking activity across the population is evenly distributed throughout the Up-state duration. Furthermore, the number of active neurons directly depended on the amplitude of the OEG, thus optically revealing an input-output function for the local network. We conclude that spontaneous activity in the neocortex is sparse and heterogeneously distributed in space and time across the neuronal population. The dissection of the various signal components in bulk-loaded tissue as demonstrated here will enable further studies of signal flow through cortical networks.

Project description:The Michaelis-Menten (MM) fundamental formula describes how the rate of enzyme catalysis depends on substrate concentration. The familiar hyperbolic relationship was derived by timescale separation for a network of three reactions. The same formula has subsequently been found to describe steady-state input-output responses in many biological contexts, including single-molecule enzyme kinetics, gene regulation, transcription, translation, and force generation. Previous attempts to explain its ubiquity have been limited to networks with regular structure or simplifying parametric assumptions. Here, we exploit the graph-based linear framework for timescale separation to derive general structural conditions under which the MM formula arises. The conditions require a partition of the graph into two parts, akin to a "coarse graining" into the original MM graph, and constraints on where and how the input variable occurs. Other features of the graph, including the numerical values of parameters, can remain arbitrary, thereby explaining the formula's ubiquity. For systems at thermodynamic equilibrium, we derive a necessary and sufficient condition. For systems away from thermodynamic equilibrium, especially those with irreversible reactions, distinct structural conditions arise and a general characterization remains open. Nevertheless, our results accommodate, in much greater generality, all examples known to us in the literature.

Project description:Production systems, traditionally analyzed as almost independent national systems, are increasingly connected on a global scale. Only recently becoming available, the World Input-Output Database (WIOD) is one of the first efforts to construct the global multi-regional input-output (GMRIO) tables. By viewing the world input-output system as an interdependent network where the nodes are the individual industries in different economies and the edges are the monetary goods flows between industries, we analyze respectively the global, regional, and local network properties of the so-called world input-output network (WION) and document its evolution over time. At global level, we find that the industries are highly but asymmetrically connected, which implies that micro shocks can lead to macro fluctuations. At regional level, we find that the world production is still operated nationally or at most regionally as the communities detected are either individual economies or geographically well defined regions. Finally, at local level, for each industry we compare the network-based measures with the traditional methods of backward linkages. We find that the network-based measures such as PageRank centrality and community coreness measure can give valuable insights into identifying the key industries.

Project description:Cancer is a one of the severest diseases and cancer classification plays an important role in cancer diagnosis and treatment. Some different cancers even have similar molecular features such as DNA copy number variant. Pan-cancer classification is still non-trivial at molecular level. Herein, we propose a computational method to classify cancer types by using the self-normalizing neural network (SNN) for analyzing pan-cancer copy number variation data. Since the dimension of the copy number variation features is high, the Monte Carlo feature selection method was used to rank these features. Then a classifier was built by SNN and feature selection method to select features. Three thousand six hundred ninety-four features were chosen for the prediction model, which yields the accuracy value is 0.798 and macro F1 is 0.789. We compared our model to random forest method. Results show the accuracy and macro F1 obtained by our classifier are higher than those obtained by random forest classifier, indicating the good predictive power of our method in distinguishing four different cancer types. This method is also extendable to pan-cancer classification for other molecular features.

Project description:Progress in determining the precise organization and function of the claustrum (CLA) has been hindered by the difficulty in reliably targeting these neurons. To overcome this, we used a projection-based targeting strategy to selectively label CLA principal neurons. Combined with adeno-associated virus (AAV) and monosynaptic rabies tracing techniques, we systematically examined the pre-synaptic input and axonal output of this structure. We found that CLA neurons projecting to retrosplenial cortex (RSP) collateralize extensively to innervate a variety of higher-order cortical regions. No subcortical labeling was found, with the exception of sparse terminals in the basolateral amygdala (BLA). This pattern of output was similar to cingulate- and visual cortex-projecting CLA neurons, suggesting a common targeting scheme among these projection-defined populations. Rabies virus tracing directly demonstrated widespread synaptic inputs to RSP-projecting CLA neurons from both cortical and subcortical areas. The strongest inputs arose from classically defined limbic regions, including medial prefrontal cortex, anterior cingulate, BLA, ventral hippocampus, and neuromodulatory systems such as the dorsal raphe and cholinergic basal forebrain. These results suggest that the CLA may integrate information related to the emotional salience of stimuli and may globally modulate cortical state by broadcasting its output uniformly across a variety of higher cognitive centers.

Project description:Nitrogen (N) presents an important challenge for sustainability. Human intervention in the global nitrogen cycle has been pivotal in in providing goods and services to society. However, release of N beyond its intended societal use has many negative health and environmental consequences. Several systems modeling approaches have been developed to understand the trade-offs between the beneficial and harmful effects of N. These efforts include life cycle modeling, integrated management practices and sustainability metrics for individuals and communities. However, these approaches do not connect economic and ecological N flows in physical units throughout the system, which could better represent these trade-offs for decision-makers. Physical Input-Output Table (PIOT) based models present a viable complementary solution to overcome this limitation. We developed a N-PIOT for Illinois representing the interdependence of sectors in 2002, using N mass units. This allows studying the total N flow required to produce a certain amount of N in the final product. An Environmentally Extended Input Output (EEIO) based approach was used to connect the physical economic production to environmental losses; allowing quantification of total environmental impact to support agricultural production in Illinois. A bottom up approach was used to develop the N-PIOT using Material Flow Analysis (MFA) tracking N flows associated with top 3 commodities (Corn, Soybean and Wheat). These three commodities cover 99% of N fertilizer use in Illinois. The PIOT shows that of all the N inputs to corn production the state exported 68% of N embedded in useful products, 9% went to animal feed manufacturing and only 0.03% was consumed directly within the state. Approximately 35% of N input to soybean farming ended up in animal feed. Release of N to the environment was highest from corn farming, at about 21.8% of total N fertilizer inputs, followed by soybean (9.2%) and wheat farming (4.2%). The model also allowed the calculation of life cycle N use efficiency for N based on physical flows in the economy. Hence, PIOTs prove to be a viable tool for developing a holistic approach to manage disrupted biogeochemical cycles, since these provide a detailed insight into physical flows in economic systems and allow physical coupling with ecological N flows.

Project description:Recent advances in synthetic biology have led to a wealth of well-characterized genetic parts. As parts libraries grow, so too does the potential to create novel multi-input promoters that integrate disparate signals to determine transcriptional output. Our ability to construct such promoters will outpace our ability to characterize promoter performance, due to the vast number of input combinations. In this study, we examine the input-output relations of recently developed synthetic multi-input promoters and describe two methods for predicting their behavior. The first method uses 1-dimensional induction data obtained from experiments on single-input systems to predict the n-dimensional induction responses of systems with n inputs. We demonstrate that this approach accurately predicts Boolean (on/off) responses of multi-input systems consisting of novel chimeric transcription factors and hybrid promoters in Escherichia coli. The second method uses only a small amount of multi-input response data to accurately predict analog system response over the entire landscape of input combinations. Taken together, these methods facilitate the design of synthetic circuits that utilize multi-input promoters.

Project description:The amygdala, one of the most studied brain structures, integrates brain-wide heterogeneous inputs and governs multidimensional outputs to control diverse behaviors central to survival, yet how amygdalar input-output neuronal circuits are organized remains unclear. Using a simplified cell-type- and projection-specific retrograde transsynaptic tracing technique, we scrutinized brain-wide afferent inputs of four major output neuronal groups in the amygdalar basolateral complex (BLA) that project to the bed nucleus of the stria terminals (BNST), ventral hippocampus (vHPC), medial prefrontal cortex (mPFC) and nucleus accumbens (NAc), respectively. Brain-wide input-output quantitative analysis unveils that BLA efferent neurons receive a diverse array of afferents with varied input weights and predominant contextual representation. Notably, the afferents received by BNST-, vHPC-, mPFC- and NAc-projecting BLA neurons exhibit virtually identical origins and input weights. These results indicate that the organization of amygdalar BLA input-output neuronal circuits follows the input-dependent and output-independent principles, ideal for integrating brain-wide diverse afferent stimuli to control parallel efferent actions. The data provide the objective basis for improving the virtual reality exposure therapy for anxiety disorders and validate the simplified cell-type- and projection-specific retrograde transsynaptic tracing method.

Project description:National energy security depends on a stable network of international trade in not only primary energy (e.g., crude oil and natural gas) and secondary energy (electricity), but also embodied energy. The latter consists of both direct energy used to directly produce a final good (e.g., crude oil used to make synthetic rubber), and indirect energy incorporated in intermediate goods and services used to make a final product (e.g., coal used to smelt iron into steel that goes into the frames of cars). While studies have analyzed international trade in embodied energy, the global flow of the indirect component of this energy has not been explicitly examined. Here we develop and apply a new hybrid input-output database of energy flows within and among the world's largest 136 economies so as to compare and contrast energy security metrics of indirect energy against direct energy. We find that 23% of the world's embodied energy network is comprised of trade linkages in indirect energy between primary energy producing countries and other countries with which they do not have direct trade ties. We also find that the global economy is 90% more dependent on imports of indirect energy than direct energy and, unsurprisingly, that countries generally have many more trading partners in indirect energy than they do in direct energy. These differences in energy security metrics are assessed at the global, sectoral, and national levels over the years 2000-2015. The differences point to critical intermediary country nodes in the global trade network of indirect energy, principally the United States, China, and Russia.

Project description:BackgroundDirect current stimulation (DCS) affects both neuronal firing rate and synaptic efficacy. The neuronal input/output (I/O) function determines the likelihood that a neuron elicits an action potential in response to synaptic input of a given strength. Changes of the neuronal I/O function by DCS may underlie previous observations in animal models and human testing, yet have not been directly assessed.ObjectiveTest if the neuronal input/output function is affected by DCS METHODS: Using rat hippocampal brain slices and computational modeling, we provide evidence for how DCS modulates the neuronal I/O function.ResultsWe show for the first time that DCS modulates the likelihood of neuronal firing for a given and fixed synaptic input. Opposing polarization of soma and dendrite may have a synergistic effect for anodal stimulation, increasing the driving force of synaptic activity while simultaneously increasing spiking probability at the soma. For cathodal stimulation, however, the opposing effects tend to cancel. This results in an asymmetry in the strength of the effects of stimulation for opposite polarities.ConclusionsOur results may explain the asymmetries observed in acute and long term effects of transcranial direct current stimulation.
