Multi-view manifold learning of human brain-state trajectories.

ABSTRACT: The complexity of the human brain gives the illusion that brain activity is intrinsically high-dimensional. Nonlinear dimensionality-reduction methods such as uniform manifold approximation and t-distributed stochastic neighbor embedding have been used for high-throughput biomedical data. However, they have not been used extensively for brain activity data such as those from functional magnetic resonance imaging (fMRI), primarily due to their inability to maintain dynamic structure. Here we introduce a nonlinear manifold learning method for time-series data-including those from fMRI-called temporal potential of heat-diffusion for affinity-based transition embedding (T-PHATE). In addition to recovering a low-dimensional intrinsic manifold geometry from time-series data, T-PHATE exploits the data's autocorrelative structure to faithfully denoise and unveil dynamic trajectories. We empirically validate T-PHATE on three fMRI datasets, showing that it greatly improves data visualization, classification, and segmentation of the data relative to several other state-of-the-art dimensionality-reduction benchmarks. These improvements suggest many potential applications of T-PHATE to other high-dimensional datasets of temporally diffuse processes.

Project description:BackgroundResting-state brain networks represent the interconnectivity of different brain regions during rest. Utilizing brain network analysis methods to model these networks can enhance our understanding of how different brain regions collaborate and communicate without explicit external stimuli. However, analyzing resting-state brain networks faces challenges due to high heterogeneity and noise correlation between subjects. This study proposes a brain structure learning-guided multi-view graph representation learning method to address the limitations of current brain network analysis and improve the diagnostic accuracy (ACC) of mental disorders.MethodsWe first used multiple thresholds to generate different sparse levels of brain networks. Subsequently, we introduced graph pooling to optimize the brain network representation by reducing noise edges and data inconsistency, thereby providing more reliable input for subsequent graph convolutional networks (GCNs). Following this, we designed a multi-view GCN to comprehensively capture the complexity and variability of brain structure. Finally, we employed an attention-based adaptive module to adjust the contributions of different views, facilitating their fusion. Considering that the Smith atlas offers superior characterization of resting-state brain networks, we utilized the Smith atlas to construct the graph network.ResultsExperiments on two mental disorder datasets, the Autism Brain Imaging Data Exchange (ABIDE) dataset and the Mexican Cocaine Use Disorders (SUDMEX CONN) dataset, show that our model outperforms the state-of-the-art methods, achieving nearly 75% ACC and 70% area under the receiver operating characteristic curve (AUC) on both datasets.ConclusionsThese findings demonstrate that our method of combining multi-view graph learning and brain structure learning can effectively capture crucial structural information in brain networks while facilitating the acquisition of feature information from diverse perspectives, thereby improving the performance of brain network analysis.

Project description:IntroductionA growing body of research indicates that microorganisms play a crucial role in human health. Imbalances in microbial communities are closely linked to human diseases, and identifying potential relationships between microbes and diseases can help elucidate the pathogenesis of diseases. However, traditional methods based on biological or clinical experiments are costly, so the use of computational models to predict potential microbe-disease associations is of great importance.MethodsIn this paper, we present a novel computational model called MLFLHMDA, which is based on a Multi-View Latent Feature Learning approach to predict Human potential Microbe-Disease Associations. Specifically, we compute Gaussian interaction profile kernel similarity between diseases and microbes based on the known microbe-disease associations from the Human Microbe-Disease Association Database and perform a preprocessing step on the resulting microbe-disease association matrix, namely, weighting K nearest known neighbors (WKNKN) to reduce the sparsity of the microbe-disease association matrix. To obtain unobserved associations in the microbe and disease views, we extract different latent features based on the geometrical structure of microbes and diseases, and project multi-modal latent features into a common subspace. Next, we introduce graph regularization to preserve the local manifold structure of Gaussian interaction profile kernel similarity and add Lp,q-norms to the projection matrix to ensure the interpretability and sparsity of the model.ResultsThe AUC values for global leave-one-out cross-validation and 5-fold cross validation implemented by MLFLHMDA are 0.9165 and 0.8942+/-0.0041, respectively, which perform better than other existing methods. In addition, case studies of different diseases have demonstrated the superiority of the predictive power of MLFLHMDA.
