Project description:Cancer is the second leading cause of death in the United States, and breast cancer is the fourth leading cause of cancer-related death, with 42,275 women dying of breast cancer in the United States in 2020. Screening is a key strategy for reducing mortality from breast cancer and is recommended by various national guidelines. This study applies machine learning classification methods to the task of predicting which patients will fail to complete a mammogram screening after having one ordered, as well as understanding the underlying features that influence predictions. The results show that a small group of patients can be identified that are very unlikely to complete mammogram screening, enabling care managers to focus resources.SignificanceThe motivation behind this study is to create an automated system that can identify a small group of individuals that are at elevated risk for not following through completing a mammogram screening. This will enable interventions to boost screening to be focused on patients least likely to complete screening.

Project description:Most studies in the life sciences and other disciplines involve generating and analyzing numerical data of some type as the foundation for scientific findings. Working with numerical data involves multiple challenges. These include reproducible data acquisition, appropriate data storage, computationally correct data analysis, appropriate reporting and presentation of the results, and suitable data interpretation. Finding and correcting mistakes when analyzing and interpreting data can be frustrating and time-consuming. Presenting or publishing incorrect results is embarrassing but not uncommon. Particular sources of errors are inappropriate use of statistical methods and incorrect interpretation of data by software. To detect mistakes as early as possible, one should frequently check intermediate and final results for plausibility. Clearly documenting how quantities and results were obtained facilitates correcting mistakes. Properly understanding data is indispensable for reaching well-founded conclusions from experimental results. Units are needed to make sense of numbers, and uncertainty should be estimated to know how meaningful results are. Descriptive statistics and significance testing are useful tools for interpreting numerical results if applied correctly. However, blindly trusting in computed numbers can also be misleading, so it is worth thinking about how data should be summarized quantitatively to properly answer the question at hand. Finally, a suitable form of presentation is needed so that the data can properly support the interpretation and findings. By additionally sharing the relevant data, others can access, understand, and ultimately make use of the results. These quick tips are intended to provide guidelines for correctly interpreting, efficiently analyzing, and presenting numerical data in a useful way.

Project description:Pathway enrichment analysis (PEA) is a computational biology method that identifies biological functions that are overrepresented in a group of genes more than would be expected by chance and ranks these functions by relevance. The relative abundance of genes pertinent to specific pathways is measured through statistical methods, and associated functional pathways are retrieved from online bioinformatics databases. In the last decade, along with the spread of the internet, higher availability of computational resources made PEA software tools easy to access and to use for bioinformatics practitioners worldwide. Although it became easier to use these tools, it also became easier to make mistakes that could generate inflated or misleading results, especially for beginners and inexperienced computational biologists. With this article, we propose nine quick tips to avoid common mistakes and to out a complete, sound, thorough PEA, which can produce relevant and robust results. We describe our nine guidelines in a simple way, so that they can be understood and used by anyone, including students and beginners. Some tips explain what to do before starting a PEA, others are suggestions of how to correctly generate meaningful results, and some final guidelines indicate some useful steps to properly interpret PEA results. Our nine tips can help users perform better pathway enrichment analyses and eventually contribute to a better understanding of current biology.

Project description:Research data is accumulating rapidly and with it the challenge of fully reproducible science. As a consequence, implementation of high-quality management of scientific data has become a global priority. The FAIR (Findable, Accesible, Interoperable and Reusable) principles provide practical guidelines for maximizing the value of research data; however, processing data using workflows-systematic executions of a series of computational tools-is equally important for good data management. The FAIR principles have recently been adapted to Research Software (FAIR4RS Principles) to promote the reproducibility and reusability of any type of research software. Here, we propose a set of 10 quick tips, drafted by experienced workflow developers that will help researchers to apply FAIR4RS principles to workflows. The tips have been arranged according to the FAIR acronym, clarifying the purpose of each tip with respect to the FAIR4RS principles. Altogether, these tips can be seen as practical guidelines for workflow developers who aim to contribute to more reproducible and sustainable computational science, aiming to positively impact the open science and FAIR community.

Project description:Crowdsourcing is an interactive process that has a group of individuals attempt to solve all or part of a problem and then share solutions with the public. Crowdsourcing is increasingly used to enhance training through developing learning materials and promoting mentorship. This scoping review aims to assess the literature on crowdsourcing for training in public health. We searched five medical and public health research databases using terms related to crowdsourcing and training. For this review, the concept of crowdsourcing included open calls, designathons, and other activities. We used a PRISMA checklist for scoping reviews. Each full-text was assessed by two independent reviewers. We identified 4,071 citations, and 74 studies were included in the scoping review. This included one study in a low-income country, 15 studies in middle-income countries, 35 studies in high-income countries, and 11 studies conducted in multiple countries of varying income levels (the country income level for 12 studies could not be ascertained). Nine studies used open calls, 35 used a hackathon, designathon or other "a-thon" event, and 30 used other crowdsourcing methods, such as citizen science programs and online creation platforms. In terms of crowdsourcing purpose, studies used crowdsourcing to educate participants (20 studies), develop learning materials (17 studies), enhance mentorship (13 studies) and identify trainees (9 studies). Fifteen studies used crowdsourcing for more than one training purpose. Thirty-four studies were done in-person, 31 were conducted virtually and nine used both meeting options for their crowdsourcing events. Seventeen studies generated open access materials. Our review found that crowdsourcing has been increasingly used to support public health training. This participatory approach can be a useful tool for training in a variety of settings and populations. Future research should investigate the impact of crowdsourcing on training outcomes.

Project description:BackgroundThe Chinese public health system is grappling with escalating demands, which stemmed from the challenges of preventing chronic and infectious diseases, as well as the aging population. Meanwhile, in the context of restricted public health resources, how to efficiently utilize these resources becomes a paramount concern.ObjectiveThis study aimed to evaluate the technical efficiency of specialized public health facilities, the major providers of public health services in China, then discuss its temporal and spatial distribution characteristics and finally investigate its influencing factors.MethodsThe super slacks-based measure data envelopment model was constructed to calculate the efficiency of specialized public health facilities of 31 provinces from 2017 to 2019. Stepwise regression was applied to sort out significant independent variables. Then, geographically weighted regression was used to analyze the spatially varying associations between efficiency and independent variables.ResultsOn average, the average technical, pure technical and scale efficiencies were 0.6569, 0.7336 and 0.9206, respectively. Notably, a subtle downward trend was observed in the technical efficiency, which declined from 0.6889 in 2017 to 0.6238 in 2019. From the efficiency decomposition, this reduction was mainly caused by the decreasing of scale efficiency. Besides, substantial geographic variations were observed, with the eastern region exhibiting greater levels of technical and pure technical efficiency. Contrarily, the western region appeared to perform better in terms of scale efficiency. Based on the geographically weighted regression, the proportion of public health expenditure had a noticeable negative impact on the technical efficiency, especially in partial central and eastern coastal provinces. On the other side, the ratio of older population, the sex ratio and the Nitrogen Oxides emission volume had positive impacts on technical efficiency with variations in coefficient magnitude across different geographic areas.ConclusionThe efficiency of specialized public health facilities has not achieved the optimal status, particularly in terms of the pure technical efficiency. Moreover, the geographic variation was a significant issue affecting the sustainable and balanced performance of public health delivery system in China. The spatially heterogeneous associations between macro-regional factors and efficiency provide in-depth insights in assisting local governments to formulate more targeted and effective interventions, thereby contributing to reduce regional disparities.

Project description:This article provides an overview of the intersection of open data and public health by first defining open government data, public health data, and other key concepts and relevant terminologies. There are differing perceptions on the urgency and importance of the openness of public health data. It has been established that disease outbreaks such as happened during the Ebola and Zika virus epidemics are indicative of the need for countries to develop a framework that will provide guidance for the management of public health data. Such a framework should ensure that data collected during public health emergencies are accessible to the appropriate authorities and in a form that can help with timely decision-making during such public health crises. In this article, we highlight available open data policies across many countries, including in the Americas. Our analysis shows that there are currently no articulated policy guidelines for the collection and management of public health data across many countries, especially in Latin America. We propose that any national data governance strategy must address potential benefits, possible risks, examples of data that could be shared, and the attributes of such data. Finally, we stress that the key concern in the Americas should be the development of regional frameworks for open data in public health that can be adopted or adapted by each country through appropriate national or subnational policies and strategies.
