Genomic object detection: An improved approach for transposable elements detection and classification using convolutional neural networks.

ABSTRACT: Analysis of eukaryotic genomes requires the detection and classification of transposable elements (TEs), a crucial but complex and time-consuming task. To improve the performance of tools that accomplish these tasks, Machine Learning approaches (ML) that leverage computer resources, such as GPUs (Graphical Processing Unit) and multiple CPU (Central Processing Unit) cores, have been adopted. However, until now, the use of ML techniques has mostly been limited to classification of TEs. Herein, a detection-classification strategy (named YORO) based on convolutional neural networks is adapted from computer vision (YOLO) to genomics. This approach enables the detection of genomic objects through the prediction of the position, length, and classification in large DNA sequences such as fully sequenced genomes. As a proof of concept, the internal protein-coding domains of LTR-retrotransposons are used to train the proposed neural network. Precision, recall, accuracy, F1-score, execution times and time ratios, as well as several graphical representations were used as metrics to measure performance. These promising results open the door for a new generation of Deep Learning tools for genomics. YORO architecture is available at https://github.com/simonorozcoarias/YORO.

Project description:Conventionally, convolutional neural networks (CNNs) have been used to identify and detect thorax diseases on chest x-ray images. To identify thorax diseases, CNNs typically learn two types of information: disease-specific features and generic anatomical features. CNNs focus on disease-specific features while ignoring the rest of the anatomical features during their operation. There is no evidence that generic anatomical features improve or worsen the performance of convolutional neural networks for thorax disease classification in the current research. As a consequence, the relevance of general anatomical features in boosting the performance of CNNs for thorax disease classification is investigated in this study. We employ a dual-stream CNN model to learn anatomical features before training the model for thorax disease classification. The dual-stream technique is used to compel the model to learn structural information because initial layers of CNNs often learn features of edges and boundaries. As a result, a dual-stream model with minimal layers learns structural and anatomical features as a priority. To make the technique more comprehensive, we first train the model to identify gender and age and then classify thorax diseases using the information acquired. Only when the model learns the anatomical features can it detect gender and age. We also use Non-negative Matrix Factorization (NMF) and Contrast Limited Adaptive Histogram Equalization (CLAHE) to pre-process the training data, which suppresses disease-related information while amplifying general anatomical features, allowing the model to acquire anatomical features considerably faster. Finally, the model that was earlier trained for gender and age detection is retrained for thorax disease classification using original data. The proposed technique increases the performance of convolutional neural networks for thorax disease classification, as per experiments on the Chest X-ray14 dataset. We can also see the significant parts of the image that contribute more for gender, age, and a certain thorax disease by visualizing the features. The proposed study achieves two goals: first, it produces novel gender and age identification results on chest X-ray images that may be used in biometrics, forensics, and anthropology, and second, it highlights the importance of general anatomical features in thorax disease classification. In comparison to state-of-the-art results, the proposed work also produces competitive results.

Project description:BackgroundCancer has been a leading cause of death in the United States with significant health care costs. Accurate prediction of cancers at an early stage and understanding the genomic mechanisms that drive cancer development are vital to the improvement of treatment outcomes and survival rates, thus resulting in significant social and economic impacts. Attempts have been made to classify cancer types with machine learning techniques during the past two decades and deep learning approaches more recently.ResultsIn this paper, we established four models with graph convolutional neural network (GCNN) that use unstructured gene expressions as inputs to classify different tumor and non-tumor samples into their designated 33 cancer types or as normal. Four GCNN models based on a co-expression graph, co-expression+singleton graph, protein-protein interaction (PPI) graph, and PPI+singleton graph have been designed and implemented. They were trained and tested on combined 10,340 cancer samples and 731 normal tissue samples from The Cancer Genome Atlas (TCGA) dataset. The established GCNN models achieved excellent prediction accuracies (89.9-94.7%) among 34 classes (33 cancer types and a normal group). In silico gene-perturbation experiments were performed on four models based on co-expression graph, co-expression+singleton, PPI graph, and PPI+singleton graphs. The co-expression GCNN model was further interpreted to identify a total of 428 markers genes that drive the classification of 33 cancer types and normal. The concordance of differential expressions of these markers between the represented cancer type and others are confirmed. Successful classification of cancer types and a normal group regardless of normal tissues' origin suggested that the identified markers are cancer-specific rather than tissue-specific.ConclusionNovel GCNN models have been established to predict cancer types or normal tissue based on gene expression profiles. We demonstrated the results from the TCGA dataset that these models can produce accurate classification (above 94%), using cancer-specific markers genes. The models and the source codes are publicly available and can be readily adapted to the diagnosis of cancer and other diseases by the data-driven modeling research community.

Project description:The prediction of breeding values and phenotypes is of central importance for both livestock and crop breeding. In this study, we analyze the use of artificial neural networks (ANN) and, in particular, local convolutional neural networks (LCNN) for genomic prediction, as a region-specific filter corresponds much better with our prior genetic knowledge on the genetic architecture of traits than traditional convolutional neural networks. Model performances are evaluated on a simulated maize data panel (n = 10,000; p = 34,595) and real Arabidopsis data (n = 2,039; p = 180,000) for a variety of traits based on their predictive ability. The baseline LCNN, containing one local convolutional layer (kernel size: 10) and two fully connected layers with 64 nodes each, is outperforming commonly proposed ANNs (multi layer perceptrons and convolutional neural networks) for basically all considered traits. For traits with high heritability and large training population as present in the simulated data, LCNN are even outperforming state-of-the-art methods like genomic best linear unbiased prediction (GBLUP), Bayesian models and extended GBLUP, indicated by an increase in predictive ability of up to 24%. However, for small training populations, these state-of-the-art methods outperform all considered ANNs. Nevertheless, the LCNN still outperforms all other considered ANNs by around 10%. Minor improvements to the tested baseline network architecture of the LCNN were obtained by increasing the kernel size and of reducing the stride, whereas the number of subsequent fully connected layers and their node sizes had neglectable impact. Although gains in predictive ability were obtained for large scale data sets by using LCNNs, the practical use of ANNs comes with additional problems, such as the need of genotyping all considered individuals, the lack of estimation of heritability and reliability. Furthermore, breeding values are additive by design, whereas ANN-based estimates are not. However, ANNs also comes with new opportunities, as networks can easily be extended to account for additional inputs (omics, weather etc.) and outputs (multi-trait models), and computing time increases linearly with the number of individuals. With advances in high-throughput phenotyping and cheaper genotyping, ANNs can become a valid alternative for genomic prediction.
