Project description:This paper proposes a unified framework to characterize the rate function of a recurrent event process through shape and size parameters. In contrast to the intensity function, which is the event occurrence rate conditional on the event history, the rate function is the occurrence rate unconditional on the event history, and thus it can be interpreted as a population-averaged count of events in unit time. In this paper, shape and size parameters are introduced and used to characterize the association between the rate function λ(·) and a random variable X. Measures of association between X and λ(·) are defined via shape- and size-based coefficients. Rate-independence of X and λ(·) is studied through tests of shape-independence and size-independence, where the shape-and size-based test statistics can be used separately or in combination. These tests can be applied when X is a covariable possibly correlated with the recurrent event process through λ(·) or, in the one-sample setting, when X is the censoring time at which the observation of N(·) is terminated. The proposed tests are shape- and size-based, so when a null hypothesis is rejected, the test results can serve to distinguish the source of violation.

Project description:Researchers in the social and behavioral sciences often have clear expectations about the order/direction of the parameters in their statistical model. For example, a researcher might expect that regression coefficient β1 is larger than β2 and β3. The corresponding hypothesis is H: β1 > {β2, β3} and this is known as an (order) constrained hypothesis. A major advantage of testing such a hypothesis is that power can be gained and inherently a smaller sample size is needed. This article discusses this gain in sample size reduction, when an increasing number of constraints is included into the hypothesis. The main goal is to present sample-size tables for constrained hypotheses. A sample-size table contains the necessary sample-size at a pre-specified power (say, 0.80) for an increasing number of constraints. To obtain sample-size tables, two Monte Carlo simulations were performed, one for ANOVA and one for multiple regression. Three results are salient. First, in an ANOVA the needed sample-size decreases with 30-50% when complete ordering of the parameters is taken into account. Second, small deviations from the imposed order have only a minor impact on the power. Third, at the maximum number of constraints, the linear regression results are comparable with the ANOVA results. However, in the case of fewer constraints, ordering the parameters (e.g., β1 > β2) results in a higher power than assigning a positive or a negative sign to the parameters (e.g., β1 > 0).

Project description:A tracer breakthrough curve (BTC) for each sampling station is the ultimate goal of every quantitative hydrologic tracing study, and dataset size can critically affect the BTC. Groundwater-tracing data obtained using in situ automatic sampling or detection devices may result in very high-density data sets. Data-dense tracer BTCs obtained using in situ devices and stored in dataloggers can result in visually cluttered overlapping data points. The relatively large amounts of data detected by high-frequency settings available on in situ devices and stored in dataloggers ensure that important tracer BTC features, such as data peaks, are not missed. Alternatively, such dense datasets can also be difficult to interpret. Even more difficult, is the application of such dense data sets in solute-transport models that may not be able to adequately reproduce tracer BTC shapes due to the overwhelming mass of data. One solution to the difficulties associated with analyzing, interpreting, and modeling dense data sets is the selective removal of blocks of the data from the total dataset. Although it is possible to arrange to skip blocks of tracer BTC data in a periodic sense (data decimation) so as to lessen the size and density of the dataset, skipping or deleting blocks of data also may result in missing the important features that the high-frequency detection setting efforts were intended to detect. Rather than removing, reducing, or reformulating data overlap, signal filtering and smoothing may be utilized but smoothing errors (e.g., averaging errors, outliers, and potential time shifts) need to be considered. Appropriate probability distributions to tracer BTCs may be used to describe typical tracer BTC shapes, which usually include long tails. Recognizing appropriate probability distributions applicable to tracer BTCs can help in understanding some aspects of the tracer migration.

Project description:Neuroscience has recently made much progress, expanding the complexity of both neural activity measurements and brain-computational models. However, we lack robust methods for connecting theory and experiment by evaluating our new big models with our new big data. Here, we introduce new inference methods enabling researchers to evaluate and compare models based on the accuracy of their predictions of representational geometries: A good model should accurately predict the distances among the neural population representations (e.g. of a set of stimuli). Our inference methods combine novel 2-factor extensions of crossvalidation (to prevent overfitting to either subjects or conditions from inflating our estimates of model accuracy) and bootstrapping (to enable inferential model comparison with simultaneous generalization to both new subjects and new conditions). We validate the inference methods on data where the ground-truth model is known, by simulating data with deep neural networks and by resampling of calcium-imaging and functional MRI data. Results demonstrate that the methods are valid and conclusions generalize correctly. These data analysis methods are available in an open-source Python toolbox (rsatoolbox.readthedocs.io).

Project description:Precise size and shape control in nanocrystal synthesis is essential for utilizing nanocrystals in various industrial applications, such as catalysis, sensing, and energy conversion. However, traditional ensemble measurements often overlook the subtle size and shape distributions of individual nanocrystals, hindering the establishment of robust structure-property relationships. In this study, we uncover intricate shape evolutions and growth mechanisms in Co3O4 nanocrystal synthesis at a subnanometer scale, enabled by deep-learning-assisted statistical characterization. By first controlling synthetic parameters such as cobalt precursor concentration and water amount then using high resolution electron microscopy imaging to identify the geometric features of individual nanocrystals, this study provides insights into the interplay between synthesis conditions and the size-dependent shape evolution in colloidal nanocrystals. Utilizing population-wide imaging data encompassing over 441,067 nanocrystals, we analyze their characteristics and elucidate previously unobserved size-resolved shape evolution. This high-throughput statistical analysis is essential for representing the entire population accurately and enables the study of the size dependency of growth regimes in shaping nanocrystals. Our findings provide experimental quantification of the growth regime transition based on the size of the crystals, specifically (i) for faceting and (ii) from thermodynamic to kinetic, as evidenced by transitions from convex to concave polyhedral crystals. Additionally, we introduce the concept of an "onset radius," which describes the critical size thresholds at which these transitions occur. This discovery has implications beyond achieving nanocrystals with desired morphology; it enables finely tuned correlation between geometry and material properties, advancing the field of colloidal nanocrystal synthesis and its applications.

Project description:There is growing interest in understanding the nature and consequences of interactions among infectious agents. Pathogen interactions can be operational at different scales, either within a co-infected host or in host populations where they co-circulate, and can be either cooperative or competitive. The detection of interactions among pathogens has typically involved the study of synchrony in the oscillations of the protagonists, but as we show here, phase association provides an unreliable dynamical fingerprint for this task. We assess the capacity of a likelihood-based inference framework to accurately detect and quantify the presence and nature of pathogen interactions on the basis of realistic amounts and kinds of simulated data. We show that when epidemiological and demographic processes are well understood, noisy time series data can contain sufficient information to allow correct inference of interactions in multi-pathogen systems. The inference power is dependent on the strength and time-course of the underlying mechanism: stronger and longer-lasting interactions are more easily and more precisely quantified. We examine the limitations of our approach to stochastic temporal variation, under-reporting, and over-aggregation of data. We propose that likelihood shows promise as a basis for detection and quantification of the effects of pathogen interactions and the determination of their (competitive or cooperative) nature on the basis of population-level time-series data.

Project description:PurposeWe consider "magnitude-based inference" and its interpretation by examining in detail its use in the problem of comparing two means.MethodsWe extract from the spreadsheets, which are provided to users of the analysis (http://www.sportsci.org/), a precise description of how "magnitude-based inference" is implemented. We compare the implemented version of the method with general descriptions of it and interpret the method in familiar statistical terms.Results and conclusionsWe show that "magnitude-based inference" is not a progressive improvement on modern statistics. The additional probabilities introduced are not directly related to the confidence interval but, rather, are interpretable either as P values for two different nonstandard tests (for different null hypotheses) or as approximate Bayesian calculations, which also lead to a type of test. We also discuss sample size calculations associated with "magnitude-based inference" and show that the substantial reduction in sample sizes claimed for the method (30% of the sample size obtained from standard frequentist calculations) is not justifiable so the sample size calculations should not be used. Rather than using "magnitude-based inference," a better solution is to be realistic about the limitations of the data and use either confidence intervals or a fully Bayesian analysis.

Project description:A primary focus of an increasing number of scientific studies is to determine whether two exposures interact in the effect that they produce on an outcome of interest. Interaction is commonly assessed by fitting regression models in which the linear predictor includes the product between those exposures. When the main interest lies in the interaction, this approach is not entirely satisfactory because it is prone to (possibly severe) bias when the main exposure effects or the association between outcome and extraneous factors are misspecified. In this article, we therefore consider conditional mean models with identity or log link which postulate the statistical interaction in terms of a finite-dimensional parameter, but which are otherwise unspecified. We show that estimation of the interaction parameter is often not feasible in this model because it would require nonparametric estimation of auxiliary conditional expectations given high-dimensional variables. We thus consider 'multiply robust estimation' under a union model that assumes at least one of several working submodels holds. Our approach is novel in that it makes use of information on the joint distribution of the exposures conditional on the extraneous factors in making inferences about the interaction parameter of interest. In the special case of a randomized trial or a family-based genetic study in which the joint exposure distribution is known by design or by Mendelian inheritance, the resulting multiply robust procedure leads to asymptotically distribution-free tests of the null hypothesis of no interaction on an additive scale. We illustrate the methods via simulation and the analysis of a randomized follow-up study.

Project description:Epigenetic research leads to complex data structures. Since parametric model assumptions for the distribution of epigenetic data are hard to verify we introduce in the present work a nonparametric statistical framework for two-group comparisons. Furthermore, epigenetic analyses are often performed at various genetic loci simultaneously. Hence, in order to be able to draw valid conclusions for specific loci, an appropriate multiple testing correction is necessary. Finally, with technologies available for the simultaneous assessment of many interrelated biological parameters (such as gene arrays), statistical approaches also need to deal with a possibly unknown dependency structure in the data. Our statistical approach to the nonparametric comparison of two samples with independent multivariate observables is based on recently developed multivariate multiple permutation tests. We adapt their theory in order to cope with families of hypotheses regarding relative effects. Our results indicate that the multivariate multiple permutation test keeps the pre-assigned type I error level for the global null hypothesis. In combination with the closure principle, the family-wise error rate for the simultaneous test of the corresponding locus/parameter-specific null hypotheses can be controlled. In applications we demonstrate that group differences in epigenetic data can be detected reliably with our methodology.

Project description:MotivationRelief is a family of machine learning algorithms that uses nearest-neighbors to select features whose association with an outcome may be due to epistasis or statistical interactions with other features in high-dimensional data. Relief-based estimators are non-parametric in the statistical sense that they do not have a parameterized model with an underlying probability distribution for the estimator, making it difficult to determine the statistical significance of Relief-based attribute estimates. Thus, a statistical inferential formalism is needed to avoid imposing arbitrary thresholds to select the most important features. We reconceptualize the Relief-based feature selection algorithm to create a new family of STatistical Inference Relief (STIR) estimators that retains the ability to identify interactions while incorporating sample variance of the nearest neighbor distances into the attribute importance estimation. This variance permits the calculation of statistical significance of features and adjustment for multiple testing of Relief-based scores. Specifically, we develop a pseudo t-test version of Relief-based algorithms for case-control data.ResultsWe demonstrate the statistical power and control of type I error of the STIR family of feature selection methods on a panel of simulated data that exhibits properties reflected in real gene expression data, including main effects and network interaction effects. We compare the performance of STIR when the adaptive radius method is used as the nearest neighbor constructor with STIR when the fixed-k nearest neighbor constructor is used.
